JC enters Versalife through an elevator located near the Wan chai Market. He goes up to the front desk and lies to the receptionist that he is a temp who has arrived on a work placement. The secretary directs him upstairs to the supervisor, Mr. Hundley.

As JC walks around the offices, various employees tell him to stay out of their way because they're working. JC finds Hundley and introduces himself, and bribes the supervisor to allow him access to the Level 2 Labs. He also finds a nervous and paranoid man named John Smith near the upper elevator, who asks him to kill Hundley. When JC does so, Smith tells him that he's become aware that there are strange occurrences happening down in the labs, and various employees who've gone looking there have disappeared.

In the Level 2 Labs, another supervisor arrives and tells JC that he's been cleared for access and that his actions will be monitored. JC walks out into the foyer seen in the opening cinematic, and visits a conference room where scientists are discussing the effects of the Grey Death. Using a nearby keypad, he access a ramp leading down from the foyer into the labs.

Once below, JC finds the Level 2 Labs and sees Chow and Bob Page standing behind a window discussing a plan to infect the populace with Grey Death. He also finds several homeless people being worked on, as well as aliens (nicknamed "Greys") which are stowed in secure holding cells and being experimented on.

JC retrieves the ROM encoding from the central computer, and Tong radios to tell him he's stumbled onto something bigger than they realized. JC heads back through Versalife, though not before telling John to get out of the company as soon as he can.

At Tong's hideout, he tells JC that Versalife is the one manufacturing the Grey Death via a device called the Universal Constructor. He says that they have to stop it before Page and Chow use it to infect mass numbers of people, and JC heads back to the Versalife building...

The Versalife building is crawling with policemen and augmented [=MJ12=] agents, which forces JC to use a back entrance located at a nearby underground passage using a code given by Tong.

JC emerges in Versalife's Level 3 Labs, and disables several security robots and personnel (including MIG agents) before prepping the Universal Constructor for overload. Daedalus informs him that a secondary exit will open up once he destroys the machine.

When JC arrives at the bottom floor, he is confronted by Chow, who rails at him for disrupting her plans. She rushes at him with a Dragon Tooth's Sword, but JC easily takes her down and overloads the Constructor. A massive explosion goes off and Daedalus informs him that production of the virus has ceased. JC swims out through a series of maintenance tunnels, and Tong tells him about a referebce in the virus encoding to the Illuminati.

Back at his place, Tong tells JC that the Illuminati are real and hiding. He offers to help the agent find two of them, Morgan Everett and Beth [=DuClare=], through an intermediary named Stanton Dowd. They also discuss the identity of Daedalus - Tong believes that it's either an artificial intelligence or a hacker posing as one. Jock lands his helicopter in the courtyard, and Tong tells JC to head to New York and meet Dowd. Before he leaves, JC talks with Alex about creating a cure. Reyes has also arrived and brings JC an augmentation upgrade canister from UNATCO.

The helicopter touches down on the roof of the 'Ton Hotel. Jock tells JC that the city is under martial law, and to get more information on Dowd's whereabouts at the Underworld Bar.

JC sneaks through the streets, which are crawling with troops. He visits the bar and finds Harley Filben, who reveals to him that he is an NSF spy and has been working for Paul and the rest of the group all along. He gives JC a test to prove his loyalty: kill the tabloid report Joe Greene, who is working as a mole for UNATCO. He also finds an off-duty naval officer and friend of Sandra Renton who relays to him that the base he was working at in Brooklyn was shut down suddenly by UNATCO, and gives him a contact to meet if he goes to check it out.

At the free clinic, JC finds Greene and kills him after the latter attempts to get more information about his business in the area. He heads back to Greene, who thanks him and says he will set up a meeting with Dowd at the now-bombed out Osgood & Sons building.

JC pays a visit to Smuggler before heading over. He and the arms dealer get into a discussion about JC's reasons for helping the NSF, and he tells JC to watch his back.

JC meets with Dowd at Osgood & Sons. The Illuminati lieutenant is suffering from the Grey Death, and relays that he wants the agent to destroy a superfreighter called the PRCS Wall Cloud, which is planning to disperse the virus the next day. He also tells JC to get some explosives from Smuggler, but the moment is cut short and Dowd is forced to flee while JC deals with an assault squad of [=MJ12=] troops.

JC heads back to Smuggler's, but not before receiving a message from Gunther that he knows what JC is doing and that he won't survive. Inside the hideout, JC buys some LAM's and warns Smuggler to get out of Hell's Kitchen because Gunther is planning a raid on him. Smuggler thanks him, and JC sets back out with Jock to the Brooklyn shipyard...

[[folder:Mission 10 - Shipyard]]
Jock drops JC off outside the gates of the Brooklyn Naval Shipyard. The agent heads in and meets with the contact of the officer he met at the Underworld. The soldier gives him a key to get through the front gate, and JC lies to another officer that he's been sent on behalf of Bob Page.

Inside, JC finds security bots patrolling the perimeter and members of the maintenance crew complaining about the terrible conditions at their workplace. He continues searching and eventually finds the entrance to the sub pen with the Wall Cloud.

A soldier at the front desk recognizes JC from the contact's description, and gives him some information on the sub. It is being held by [=MJ12=] troops and loyal crewmen. The soldier gives JC a key to the loading ramp, and the agent boards the ship.

On the upper levels, JC finds a message relayed from Walton Simons to Captain Zhao, stressing that he doesn't want any delays in spraying the virus. JC also finds a sample of Ambrosia and a key to the lower levels.

Below decks, JC sneaks around the ship and uses explosives to destroy several key weld points throughout the superstructure. The ship begins to buckle and shake, and Tong tells JC to escape. Once he's clear of the ship, Jock radios to inform him that Gunther executed a raid on Smuggler's hideout, but that the arms dealer wasn't found and the German agent left frustrated.

JC boards the helicopter again and they head to Dowd's hideout on the east side of New York. The helicopter touches down at a cemetary and a groundskeeper comes out to open the gate for him. Questioning to himself why someone would be out this late at night, JC [[TheDevTeamThinksOfEverything kills the groundskeeper]] and inadvertantly destroys a nearby generator.

In a nearby crypt, Dowd thanks JC for bringing him Ambrosia (a temporary cure for the symptoms) and relays some of the Illuminati's history. He tells JC that Beth [=DuClare=] is dead, and that the agent will instead have to search for her daughter, Nicolette, in Paris. He also tells JC to seek out and find the terrorist group Silhouette, who have taken refuge from [=MJ12=] in the Paris catacombs. When he asks about the gatekeeper, JC tells him he already killed him, prompting Dowd to comment on how ProperlyParanoid the agent has become.

Dowd relays some additional information about Page's past as an Illuminatus and his split from Everett before Jock radios JC and tells him to hurry up - an [=MJ12=] assault team has arrived. JC dispatches the troops and tells Jock that they're going to Paris...

[[folder:Mission 11 - Paris]]
The helicopter touches down on top of an abandoned building just outside the city. Jock tells JC that there's a tunnel he can use to gain access to the catacombs, and warns him to stay alert for any [=MJ12=] troops.

In the building, JC finds a cat lady who implores him to help her kill the greasels that murdered her pets. When he does so, she gives him some valuable intel on the area and the troops and thanks him profusely. JC heads through a series of tunnels and emerges at a gated-off compound staffed by a handful of troops. After dispatching them, JC explores the area and finds a mysterious voice [[{{Foreshadowing}} asking him to join a new world order]] when he searches a nearby office.

JC discovers the entrance to the catacombs and enters. Inside, he finds [=MJ12=] troops discussing the resistance's plans and JC's arrival in the area. He makes his way to a hidden vault accessed through a panel on a wall, and finds the remnants of Silhouette.

The leader, Chad, offers to help JC, but asks him to rescue two missing members that got lost and were captured by the enemy troops before he arrived. A young boy also begs him to rescue one of the hostages, who is his mother. JC continues through the catacombs, passing an abandoned vault with a squatter and [=MJ12=] defenses on the way.

JC finds the enemy bunker, kills the troops in the vicinity and escorts the two hostages back to the Silhouette bunker. The young boy and Chad both thank him profusely, and the latter gives him a key to access the sewer tunnels and make his way into the city.

With that, JC heads through the catacombs and the sewers. Tong radios to inform him that he is directly underneath the area where Nicolette was last seen, and that a curfew has been put in place for all residents. JC emerges in an area filled with patrolling [=MJ12=] troops and police officers.

As he explores the area, he comes across various civilians complaining about the curfew in the city and how it's hurting business, and several others who ask JC to help them carry out thefts to support the black market. JC finds out from Tong that Nicolette was last seen at the Club de L'enfer and heads over.

Inside the club, JC pays the cover and questions the locals, many of whom also complain about how the curfew has resulted in hardly any tourism. JC eventually finds a woman in the upper bar who claims to know Nicolette after JC reveals a trusted piece of information about Beth from Dowd.

JC walks outside to find the same woman standing by Jock's helicopter. She reveals that ''she'' is Nicolette, and wants to help JC because [=MJ12=] assassinated her mother. She tells him that they can start looking for clues to Beth's plans (and get in touch with Morgan Everett) at her childhood home, which was abandoned in the wake of Beth's death.

JC and Nicolette board the helicopter. Just as it rises off the ground, Gunther comes running around a corner to intercept but is too late...

The helicopter lands at the abandoned house, and JC and Nicolette investigate the rooms and surrounding area while she tells him about her past, relationship with Chad and her mother, and her thoughts on the situation with the Illuminati. The duo eventually discover that Beth hid a key to the old wine cellar in her bedroom, and when they investigate, they find a secret laboratory and communications satellite. Nicolette is shocked and says that her mother never revealed such a thing to her.

JC uses a nearby computer to send a message to Morgan Everett, who appears on a holocomm terminal behind him. Morgan praises JC and Nicolette, and suggests that the latter is wise just like her mother.

He offers to meet JC, but only if he does a task for him first: infiltrate a former Illuminati cathedral (never taken over by [=MJ12=] and open access to their network, which will allow him to retrieve the design schematics of the Grey Death and synthesize a vaccine.

Nicolette gives him a key to a nearby crypt which will give him passage to the cathedral. JC takes out an assault team before heading into the crypt and through another sewer passage...

[[folder:Mission 12 - Cathedral]]
JC exits the sewers a few blocks away from the cathedral. He avoids [=MJ12=] troops on his way and heads towards the cathedral, only to find it patrolled by troops and security bots.

Noting that the front door is locked, JC instead opts to use a trellis to climb up to the roof. Gunther suddenly radios JC and says that he [[ParanoiaFuel can see JC running on the roof, and is going to get him soon]]. Inside the building, JC finds several church personnel who are now working for [=MJ12=] including a chef who tells him that there is a cache of gold hidden in the basement.

JC finds the gold cache in the basement. Everett thanks him, and says that he has given Chad control of a platoon of NSF troops to recover the gold after the agent leaves. JC continues clearing out the cathedral and eventually discovers the computer room.

Suddenly, Gunther runs out from behind a pillar and confronts JC. He tells JC that he is going to kill JC for Anna's death, and attacks him with a flamethrower. JC beats him and gives Everett access to the [=MJ12=] network. The Illuminati leader thanks him and says that he will now consent to meeting in person. He tells JC to meet his associate, Toby Atanwe, at the nearby subway.

Before he leaves the room, Walton Simons appears on the holocomm. JC accuses him of sending Gunther on a literal suicide mission because Anna's death had affected him so deeply, and Simons counters that Gunther was old and expendable. He threatens JC that the next time he won't send an "old bucket of bolts" to fight JC and disappears.

As JC heads to the subway, the mysterious AI that spoke to JC in the city, Icarus, suddenly announces that he has accessed JC's systems and thanks him for being cooperative. JC meets Toby in the subway, who uses a knockout gas to prevent him from learning the way to Morgan's hideout. Once there, JC finds Alex working in a nearby lab and asks why he's in Paris. Alex tells him that Tong sent him over to keep an eye on Everett. He also says that Tong was complaining about the mahcines in his office not working before their connection was severed.

JC also finds a man in a cryogenic freezing unit in a secret room accessed through a washroom. The man tells JC that he is Lucius Debeers, the former leader of the Illuminati, and that he is kept on ice by Everett because of his age and a serious illness. Debeers asks JC to tell Everett that he's cold.

The agent eventually finds Everett in his office, and they talk about recent events. Everett points out that Nicolette was wise to bring them together, and suggests that the conspiracy is about to start again. He asks JC to head to the Vandenberg Air Force Base and find the X-51 group of scientists, who are the only ones capable of producing a vaccine for the Grey Death in large quantities because they have their own Universal Constructor.

JC also asks about Debeers, and Everett tells him that he has no intention of ever healing the former leader, and simply wants him as a thinktank. JC goes back to Debeers and tells him this, and Debeers asks JC to [[ICannotSelfTerminate shut down his system]] so that he won't have to live with the pain anymore. JC does so and gets chewed out by Everett.

At the helipad on the roof, JC finds Jock refueling. He also finds a questionable mechanic who acts suspicious. When JC calls him out on it, the mechanic attacks him and is shot down. JC tells Jock to check his systems for any sabotage, and the pilot discovers a bomb and pulls it out.

He thanks JC, and they set out towards Vandenberg...

[[folder:Mission 13 - Vandenberg]]
Jock's helicopter lands on the roof, scaring away two soldiers who were trying to attack a scientist. She thanks JC and tells him that the facility was invaded by [=MJ12=] in a pre-emptive strike to prevent them from using the Universal Constructor. Jock radios and tells him that before he can access the area where the surviving military personnel and scientists are holed up, he will have to take out four security bots patrolling the front of the building. He also tells the agent that he has to leave for a bit to pick up TOng, who is apparently stranded after arriving in the US.

JC continues through the building and takes out multiple troops. Everett radios and says that Daedalus is being attacked by another AI, Icarus, and that JC will have to uplink a program called Milnet once he gets to the locked-down control room. Everett reasons that doing so will save Daedalus and destroy Icarus.

The bots are destroyed by JC, and he gains access to an communications room outside the base. A handful of staff tell him that to access the control room, he will have to go through the maintenance tunnels underneath the base and retrieve a key from the scientist who had it. JC does so and finds the key, encountering greasels and pockets of leaded nuclear waste on his way.

JC emerges back into the base and uses the key to access the control room. Inside, he finds... Sam Carter, who tells him that he was kicked out of UNATCO along with all of the long-running staff, and that they were all replaced with soldiers loyal to Simons. Carter tells him that he came to Vandenberg to help out and that he should go talk to the head scientist, Gary Savage.

Below, Savage greets him and says that they have a nearly-complete Universal Constructor, save for one component which his daughter is bringing back to the base. Savage asks him to uplink Milnet, which is located in an adjacent (and electricity-filled) room. When JC does so, Daedalus and Icarus unexpectedly merge into another being called Helios, and Bob Page calls to gloat that activating the Universal Constructor has fit right into his plans.

JC goes back to the control room and finds out that although the Constructor is now operational, connecting Milnet has resulted in Page using Icarus to overtake Daedalus and create a new AI. Page also appears to the group on holocomm and announces that he has kidnapped Tiffany, and orders Savage to bring him a critical part of the Constructor in return for her release.

After the communication ends, JC says not to give in, and that he will mount a rescue mission to get Tiffany back. Both Savage and Carter think he's doing the right thing, and he exits the base. Jock appears at the bottom of a hill located near the base and reveals that he has brought Tong, who has been afflicted with the Grey Death.

Tong says that he's there for personal reasons and wants a cure, and JC says that he will get the required components for the Constructor and have a cure soon.

Tong walks back to the base, while JC and Jock head towards the location where Tiffany is held...

[[folder:Mission 14 - New West Coast]]
The helicopter arrives just outside an abandoned gas station in California. With the help of a pair of homeless people, JC obtains a key and access a sewage tunnel leading to the station.

Once there, he dispatches several [=MJ12=] troops and rescues Tiffany, who reveals that she didn't get the Containment Shield schematics necessary to finish the Constructor. Jock drops her off back at Vandenberg, and he and JC continue on to the Sub Base where Tiffany was caught.

JC discovers that the base is filled with heavy security bots, [=MJ12=] snipers and troops upon his arrival. He sneaks into the upper labs and discovers several scientists who have been forced to work by [=MJ12=], and who give JC information that he would need to go to an nearby Ocean Lab to retrieve the schematics. JC continues through the base, and eventually boards a submersible that takes him to the underwater lab.

Upon arriving, JC discovers that a rogue scientist named Ridley sabotaged the lab by partially flooding it. Wild greasels are everywhere, all of the staff have been massacred and the lab's defenses are running rampant.

JC continues through the lab and an unfinished mining area to the UC repair area, where dead engineers are lying in the hallways and a spider bot patrols the area. JC eventually makes it back and retrieves the schematics from the UC chamber. Savage calls and tells him he's getting what he needs.

On his way back, Page appears on holocomm and goads JC's alleged success. He says that even if Savage and the scientists are able to synthesize a cure, he will just create a new virus, and insinuates that he is planning to launch a missile at Vandenberg. JC heads back to a nearby elevator, but Savage warns that another submersible has already docked at the base. Simons radios JC and insults him for being a "flawed prototype".

In the mining area, Simons confronts JC and says that he's going to terminate the agent himself. JC [[TheDevTeamThinksOfEverything runs past him and escapes]], and dispatches two [=MJ12=] frogmen before using the submersible to return to the Sub Base.

Once there, he meets with Savage on the base's helipad. Savage thanks him for rescuing his daughter and says that they will have the first batch of the vaccine ready by nightfall. He also gives JC the location of the Missile Silo where Page is planning to fire off a rocket that will destroy Vandenberg.

With little time left on the clock, Jock lands near the silo and tells JC to hurry. The agent finds many troops, dogs and a security bot patrolling the base, and dispatches them all while heading to an access door. Savage gives him a code to access the launch control station, and JC finds a scared scientist who was locked up by [=MJ12=] and tells him that the troops massacred the scientists and took it over recently.

JC finds the launch controls and reprograms it to hit Page's hideout, Area 51, instead. Page radios him once more to gloat and say that he is still in control of the missile, and Savage asks JC to find and kill Page's lieutenant who is guarding the missile.

Continuing through the silo, JC avoids a trap and dispatches more soldiers on his way to the lieutenant, Howard Strong. Left with no options, JC is forced to kill him. Savage congratulates him on his work and JC exits the silo.

Jock is waiting up above and says that they'll get a hero's welcome when they get back to Vandenberg. JC tells him that they're going to Area 51 instead, and that he's going after Bob Page.

The helicopter lifts off as the missile is fired out of the silo...

[[folder:Mission 15 - Area 51]]
Jock lands outside Area 51, the exterior of which has been mostly destroyed by the impact of the missile. JC climbs a nearby tower to dispatch a sniper, while Tong radios in and says that he is feeling well enough to help JC as MissionControl again. Tong tells him that the goal is to destroy the base once and for all.

Exploring the surface, JC is confronted once again by Simons, who comments on their frequent meetings like they're in a hall of mirrors. JC tells him that it must make him "one ugly son of a bitch" and finally kills the FEMA director.

Inside a bombed-out hangar, the agent finds a soldier who was hiding from a group of [=MJ12=] troops and learns that there are multiple access points to get to the lower sectors of the base.

Using an elevator, JC travels down to Sector 2 and finds the base's crew module. Everett appears and congratulates him for getting in. He tells JC that even though Tong wants to destroy Area 51, he believes that there is a better way - kill Bob Page and let the Illuminati run the world like the old days.

JC continues through the sector and finds several dead scientists, [=MJ12=] troops and Men in Black. As JC waits for an elevator, Page radios him and insinuates that he is going to merge with Helios to [[AGodAmI become a god]]. He also goads JC about his (fake) parent's deaths and says that he is sending up the agent who did the job. JC confronts and beats a Man in Black and several troops, and Page once again insults him by saying that he's faster on his feet than his father was.

In Sector 3, Tong appears to JC and tells him to ignore Everett's proposal. He says that the best way to deal with the base is to destroy it and let the world regress to a "New Dark Age" so it can rebuild without the reliance of technology.

JC searches through an office and finds old emails detailing the origin of the cloning project that resulted in his and Paul's births. He is suddenly contacted by Helios, who refuses to allow him access to Sector 4 (where Page is residing) until the agent visits him.

JC heads to the Aquinas Hub, where he finds Helios in its core. The AI tells him that he doesn't want to merge with Page, but will merge with JC instead and create a new world ruled by artificial order and control. JC is confused as to why the AI would do such a thing, but it asks him to trust him, and says that it has activated various defenses in the base to help. It asks JC to deactivate several uplink locks in Sector 4 before he leaves.

Just before JC arrives at Sector 4, Paul appears on the holocomm and expresses surprise that he was able to get through. JC asks his brother what's happening, and Paul tells him that Helios has taken control over the infrastructure of Hong Kong and allowed traffic and free trade to begin again.

They have a conversation about which course of action is the best to take. Paul admits that he doesn't have an answer, but that he knows JC will do what's right and expresses hope for the future before ending the conversation.

In Sector 4, JC finds the remnants of the cloning project and several tanks with copies of Paul Denton (assigned the name of [[SequelHook Alex Denton]]), Bob Page and Walton Simons. He avoids a trap set out by Page and continues through into a walkway, where Page is attempting to turn himself into a cyber-assimilated life form in an EMP-shielded chamber.

Page rails at JC for his antics and says that he will become a god soon, before turning the sector's defenses on the agent. JC is now faced with a choice of which course of action he should take...

JC heads through Sector 4 and deactivates the uplink locks in the Aquinas Router control room with Helios' help, despite Everett and Tong's pleading that he's not doing the right thing. Page ineffectually orders him to stay away until the transformation is complete. The agent returns to Sector 3 and meets Helios, who asks if he's ready. JC tells the AI to do it, and the two entities are merged in a flash of light. Speaking in Helios' voice, JC announces that he's ready to help change the world...

With Tong's help, JC deactivates the coolant running into the antimatter tanks in Sector 4. Everett and Helios both beg him to stop and say that it's not the right course of action to take, while Page expresses disbelief that JC would blow the base with everyone - including himself - still inside. JC heads back to Sector 3 and dispatches an engineer before activiating the failsafes and triggering three ion reactors. The chain reaction causes the entire building to begin exploding, and JC starts running out. Tong radios and says that the world's infrastructure (and technology) are collapsing, and implores JC to find him in Hong Kong and help rebuild society. JC keeps running as a massive flash of light consumes the screen...

Alex tells JC that if he wants to overload Page's chamber, he will have to deactivate four "fusion reactors" located around the sector. JC heads down to the lower levels and begins switching off the reactors, while Tong and Helios both tell him he's wasting time. JC also deactivates several mini-Universal Constructors that are producing Karkians, Grays and greasels. Seeing what JC is doing, Page begs for his life and tells him not to turn off the last reactor, but the agent does so anyway. JC turns off the forcefield around Page's chamber, which overloads it and kills him. Some time later, Morgan meets with JC and they discuss how transportation and society are getting back to normal like the old days. When JC questions what they've accomplished, Morgan explains that together, they will lead humanity...

JC enters Versalife through an elevator located near the Wan chai Market. He goes up to the front desk and lies to the receptionist that he is a temp who has arrived on a work placement. The secretary directs him upstairs to the supervisor, Mr. Hundley.

As JC walks around the offices, various employees tell him to stay out of their way because they're working. JC finds Hundley and introduces himself, and bribes the supervisor to allow him access to the Level 2 Labs. He also finds a nervous and paranoid man named John Smith near the upper elevator, who asks him to kill Hundley. When JC does so, Smith tells him that he's become aware that there are strange occurrences happening down in the labs, and various employees who've gone looking there have disappeared.

In the Level 2 Labs, another supervisor arrives and tells JC that he's been cleared for access and that his actions will be monitored. JC walks out into the foyer seen in the opening cinematic, and visits a conference room where scientists are discussing the effects of the Grey Death. Using a nearby keypad, he access a ramp leading down from the foyer into the labs.

Once below, JC finds the Level 2 Labs and sees Chow and Bob Page standing behind a window discussing a plan to infect the populace with Grey Death. He also finds several homeless people being worked on, as well as aliens (nicknamed "Greys") which are stowed in secure holding cells and being experimented on.

JC retrieves the ROM encoding from the central computer, and Tong radios to tell him he's stumbled onto something bigger than they realized. JC heads back through Versalife, though not before telling John to get out of the company as soon as he can.

At Tong's hideout, he tells JC that Versalife is the one manufacturing the Grey Death via a device called the Universal Constructor. He says that they have to stop it before Page and Chow use it to infect mass numbers of people, and JC heads back to the Versalife building...

The Versalife building is crawling with policemen and augmented [=MJ12=] agents, which forces JC to use a back entrance located at a nearby underground passage using a code given by Tong.

JC emerges in Versalife's Level 3 Labs, and disables several security robots and personnel (including MIG agents) before prepping the Universal Constructor for overload. Daedalus informs him that a secondary exit will open up once he destroys the machine.

When JC arrives at the bottom floor, he is confronted by Chow, who rails at him for disrupting her plans. She rushes at him with a Dragon Tooth's Sword, but JC easily takes her down and overloads the Constructor. A massive explosion goes off and Daedalus informs him that production of the virus has ceased. JC swims out through a series of maintenance tunnels, and Tong tells him about a referebce in the virus encoding to the Illuminati.

Back at his place, Tong tells JC that the Illuminati are real and hiding. He offers to help the agent find two of them, Morgan Everett and Beth [=DuClare=], through an intermediary named Stanton Dowd. They also discuss the identity of Daedalus - Tong believes that it's either an artificial intelligence or a hacker posing as one. Jock lands his helicopter in the courtyard, and Tong tells JC to head to New York and meet Dowd. Before he leaves, JC talks with Alex about creating a cure. Reyes has also arrived and brings JC an augmentation upgrade canister from UNATCO.

He also finds an off-duty naval officer and friend of Sandra Renton who relays to him that the base he was working at in Brooklyn was shut down suddenly by UNATCO, and gives him a contact to meet if he goes to check it out.

Jock drops JC off outside the gates of the Brooklyn Naval Shipyard. The agent heads in and meets with the contact of the officer he met at the Underworld. The soldier gives him a key to get through the front gate, and JC lies to another officer that he's been sent on behalf of Bob Page.

Inside, JC finds security bots patrolling the perimeter and members of the maintenance crew complaining about the terrible conditions at their workplace. He continues searching and eventually finds the entrance to the sub pen with the Wall Cloud.

A soldier at the front desk recognizes JC from the contact's description, and gives him some information on the sub. It is being held by [=MJ12=] troops and loyal crewmen. The soldier gives JC a key to the loading ramp, and the agent boards the ship.

On the upper levels, JC finds a message relayed from Walton Simons to Captain Zhao, stressing that he doesn't want any delays in spraying the virus. JC also finds a sample of Ambrosia and a key to the lower levels.

Below decks, JC sneaks around the ship and uses explosives to destroy several key weld points throughout the superstructure. The ship begins to buckle and shake, and Tong tells JC to escape. Once he's clear of the ship, Jock radios to inform him that Gunther executed a raid on Smuggler's hideout, but that the arms dealer wasn't found and the German agent left frustrated.

JC boards the helicopter again and they head to Dowd's hideout on the east side of New York. The helicopter touches down at a cemetary and a groundskeeper comes out to open the gate for him. Questioning to himself why someone would be out this late at night, JC [[TheDevTeamThinksOfEverything kills the groundskeeper]] and inadvertantly destroys a nearby generator.

In a nearby crypt, Dowd thanks JC for bringing him Ambrosia (a temporary cure for the symptoms) and relays some of the Illuminati's history. He tells JC that Beth [=DuClare=] is dead, and that the agent will instead have to search for her daughter, Nicolette, in Paris. He also tells JC to seek out and find the terrorist group Silhouette, who have taken refuge from [=MJ12=] in the Paris catacombs. When he asks about the gatekeeper, JC tells him he already killed him, prompting Dowd to comment on how ProperlyParanoid the agent has become.

Dowd relays some additional information about Page's past as an Illuminatus and his split from Everett before Jock radios JC and tells him to hurry up - an [=MJ12=] assault team has arrived. JC dispatches the troops and tells Jock that they're going to Paris...

The helicopter touches down on top of an abandoned building just outside the city. Jock tells JC that there's a tunnel he can use to gain access to the catacombs, and warns him to stay alert for any [=MJ12=] troops.

In the building, JC finds a cat lady who implores him to help her kill the greasels that murdered her pets. When he does so, she gives him some valuable intel on the area and the troops and thanks him profusely. JC heads through a series of tunnels and emerges at a gated-off compound staffed by a handful of troops. After dispatching them, JC explores the area and finds a mysterious voice [[{{Foreshadowing}} asking him to join a new world order]] when he searches a nearby office.

JC discovers the entrance to the catacombs and enters. Inside, he finds [=MJ12=] troops discussing the resistance's plans and JC's arrival in the area. He makes his way to a hidden vault accessed through a panel on a wall, and finds the remnants of Silhouette.

The leader, Chad, offers to help JC, but asks him to rescue two missing members that got lost and were captured by the enemy troops before he arrived. A young boy also begs him to rescue one of the hostages, who is his mother. JC continues through the catacombs, passing an abandoned vault with a squatter and [=MJ12=] defenses on the way.

JC finds the enemy bunker, kills the troops in the vicinity and escorts the two hostages back to the Silhouette bunker. The young boy and Chad both thank him profusely, and the latter gives him a key to access the sewer tunnels and make his way into the city.

With that, JC heads through the catacombs and the sewers. Tong radios to inform him that he is directly underneath the area where Nicolette was last seen, and that a curfew has been put in place for all residents. JC emerges in an area filled with patrolling [=MJ12=] troops and police officers.

As he explores the area, he comes across various civilians complaining about the curfew in the city and how it's hurting business, and several others who ask JC to help them carry out thefts to support the black market. JC finds out from Tong that Nicolette was last seen at the Club de L'enfer and heads over.

Inside the club, JC pays the cover and questions the locals, many of whom also complain about how the curfew has resulted in hardly any tourism. JC eventually finds a woman in the upper bar who claims to know Nicolette after JC reveals a trusted piece of information about Beth from Dowd.

JC walks outside to find the same woman standing by Jock's helicopter. She reveals that ''she'' is Nicolette, and wants to help JC because [=MJ12=] assassinated her mother. She tells him that they can start looking for clues to Beth's plans (and get in touch with Morgan Everett) at her childhood home, which was abandoned in the wake of Beth's death.

JC and Nicolette board the helicopter. Just as it rises off the ground, Gunther comes running around a corner to intercept but is too late...

The helicopter lands at the abandoned house, and JC and Nicolette investigate the rooms and surrounding area while she tells him about her past, relationship with Chad and her mother, and her thoughts on the situation with the Illuminati. The duo eventually discover that Beth hid a key to the old wine cellar in her bedroom, and when they investigate, they find a secret laboratory and communications satellite. Nicolette is shocked and says that her mother never revealed such a thing to her.

JC uses a nearby computer to send a message to Morgan Everett, who appears on a holocomm terminal behind him. Morgan praises JC and Nicolette, and suggests that the latter is wise just like her mother.

He offers to meet JC, but only if he does a task for him first: infiltrate a former Illuminati cathedral (never taken over by [=MJ12=] and open access to their network, which will allow him to retrieve the design schematics of the Grey Death and synthesize a vaccine.

Nicolette gives him a key to a nearby crypt which will give him passage to the cathedral. JC takes out an assault team before heading into the crypt and through another sewer passage...

JC exits the sewers a few blocks away from the cathedral. He avoids [=MJ12=] troops on his way and heads towards the cathedral, only to find it patrolled by troops and security bots.

Noting that the front door is locked, JC instead opts to use a trellis to climb up to the roof. Gunther suddenly radios JC and says that he [[ParanoiaFuel can see JC running on the roof, and is going to get him soon]]. Inside the building, JC finds several church personnel who are now working for [=MJ12=] including a chef who tells him that there is a cache of gold hidden in the basement.

JC finds the gold cache in the basement. Everett thanks him, and says that he has given Chad control of a platoon of NSF troops to recover the gold after the agent leaves. JC continues clearing out the cathedral and eventually discovers the computer room.

Suddenly, Gunther runs out from behind a pillar and confronts JC. He tells JC that he is going to kill JC for Anna's death, and attacks him with a flamethrower. JC beats him and gives Everett access to the [=MJ12=] network. The Illuminati leader thanks him and says that he will now consent to meeting in person. He tells JC to meet his associate, Toby Atanwe, at the nearby subway.

Before he leaves the room, Walton Simons appears on the holocomm. JC accuses him of sending Gunther on a literal suicide mission because Anna's death had affected him so deeply, and Simons counters that Gunther was old and expendable. He threatens JC that the next time he won't send an "old bucket of bolts" to fight JC and disappears.

As JC heads to the subway, the mysterious AI that spoke to JC in the city, Icarus, suddenly announces that he has accessed JC's systems and thanks him for being cooperative. JC meets Toby in the subway, who uses a knockout gas to prevent him from learning the way to Morgan's hideout. Once there, JC finds Alex working in a nearby lab and asks why he's in Paris. Alex tells him that Tong sent him over to keep an eye on Everett. He also says that Tong was complaining about the mahcines in his office not working before their connection was severed.

JC also finds a man in a cryogenic freezing unit in a secret room accessed through a washroom. The man tells JC that he is Lucius Debeers, the former leader of the Illuminati, and that he is kept on ice by Everett because of his age and a serious illness. Debeers asks JC to tell Everett that he's cold.

The agent eventually finds Everett in his office, and they talk about recent events. Everett points out that Nicolette was wise to bring them together, and suggests that the conspiracy is about to start again. He asks JC to head to the Vandenberg Air Force Base and find the X-51 group of scientists, who are the only ones capable of producing a vaccine for the Grey Death in large quantities because they have their own Universal Constructor.

JC also asks about Debeers, and Everett tells him that he has no intention of ever healing the former leader, and simply wants him as a thinktank. JC goes back to Debeers and tells him this, and Debeers asks JC to [[ICannotSelfTerminate shut down his system]] so that he won't have to live with the pain anymore. JC does so and gets chewed out by Everett.

At the helipad on the roof, JC finds Jock refueling. He also finds a questionable mechanic who acts suspicious. When JC calls him out on it, the mechanic attacks him and is shot down. JC tells Jock to check his systems for any sabotage, and the pilot discovers a bomb and pulls it out.

He thanks JC, and they set out towards Vandenberg...

Jock's helicopter lands on the roof, scaring away two soldiers who were trying to attack a scientist. She thanks JC and tells him that the facility was invaded by [=MJ12=] in a pre-emptive strike to prevent them from using the Universal Constructor. Jock radios and tells him that before he can access the area where the surviving military personnel and scientists are holed up, he will have to take out four security bots patrolling the front of the building. He also tells the agent that he has to leave for a bit to pick up TOng, who is apparently stranded after arriving in the US.

JC continues through the building and takes out multiple troops. Everett radios and says that Daedalus is being attacked by another AI, Icarus, and that JC will have to uplink a program called Milnet once he gets to the locked-down control room. Everett reasons that doing so will save Daedalus and destroy Icarus.

The bots are destroyed by JC, and he gains access to an communications room outside the base. A handful of staff tell him that to access the control room, he will have to go through the maintenance tunnels underneath the base and retrieve a key from the scientist who had it. JC does so and finds the key, encountering greasels and pockets of leaded nuclear waste on his way.

JC emerges back into the base and uses the key to access the control room. Inside, he finds... Sam Carter, who tells him that he was kicked out of UNATCO along with all of the long-running staff, and that they were all replaced with soldiers loyal to Simons. Carter tells him that he came to Vandenberg to help out and that he should go talk to the head scientist, Gary Savage.

Below, Savage greets him and says that they have a nearly-complete Universal Constructor, save for one component which his daughter is bringing back to the base. Savage asks him to uplink Milnet, which is located in an adjacent (and electricity-filled) room. When JC does so, Daedalus and Icarus unexpectedly merge into another being called Helios, and Bob Page calls to gloat that activating the Universal Constructor has fit right into his plans.

JC goes back to the control room and finds out that although the Constructor is now operational, connecting Milnet has resulted in Page using Icarus to overtake Daedalus and create a new AI. Page also appears to the group on holocomm and announces that he has kidnapped Tiffany, and orders Savage to bring him a critical part of the Constructor in return for her release.

After the communication ends, JC says not to give in, and that he will mount a rescue mission to get Tiffany back. Both Savage and Carter think he's doing the right thing, and he exits the base. Jock appears at the bottom of a hill located near the base and reveals that he has brought Tong, who has been afflicted with the Grey Death.

Tong says that he's there for personal reasons and wants a cure, and JC says that he will get the required components for the Constructor and have a cure soon.

Tong walks back to the base, while JC and Jock head towards the location where Tiffany is held...

The helicopter arrives just outside an abandoned gas station in California. With the help of a pair of homeless people, JC obtains a key and access a sewage tunnel leading to the station.

Once there, he dispatches several [=MJ12=] troops and rescues Tiffany, who reveals that she didn't get the Containment Shield schematics necessary to finish the Constructor. Jock drops her off back at Vandenberg, and he and JC continue on to the Sub Base where Tiffany was caught.

JC discovers that the base is filled with heavy security bots, [=MJ12=] snipers and troops upon his arrival. He sneaks into the upper labs and discovers several scientists who have been forced to work by [=MJ12=], and who give JC information that he would need to go to an nearby Ocean Lab to retrieve the schematics. JC continues through the base, and eventually boards a submersible that takes him to the underwater lab.

Upon arriving, JC discovers that a rogue scientist named Ridley sabotaged the lab by partially flooding it. Wild greasels are everywhere, all of the staff have been massacred and the lab's defenses are running rampant.

JC continues through the lab and an unfinished mining area to the UC repair area, where dead engineers are lying in the hallways and a spider bot patrols the area. JC eventually makes it back and retrieves the schematics from the UC chamber. Savage calls and tells him he's getting what he needs.

On his way back, Page appears on holocomm and goads JC's alleged success. He says that even if Savage and the scientists are able to synthesize a cure, he will just create a new virus, and insinuates that he is planning to launch a missile at Vandenberg. JC heads back to a nearby elevator, but Savage warns that another submersible has already docked at the base. Simons radios JC and insults him for being a "flawed prototype".

In the mining area, Simons confronts JC and says that he's going to terminate the agent himself. JC [[TheDevTeamThinksOfEverything runs past him and escapes]], and dispatches two [=MJ12=] frogmen before using the submersible to return to the Sub Base.

Once there, he meets with Savage on the base's helipad. Savage thanks him for rescuing his daughter and says that they will have the first batch of the vaccine ready by nightfall. He also gives JC the location of the Missile Silo where Page is planning to fire off a rocket that will destroy Vandenberg.

With little time left on the clock, Jock lands near the silo and tells JC to hurry. The agent finds many troops, dogs and a security bot patrolling the base, and dispatches them all while heading to an access door. Savage gives him a code to access the launch control station, and JC finds a scared scientist who was locked up by [=MJ12=] and tells him that the troops massacred the scientists and took it over recently.

JC finds the launch controls and reprograms it to hit Page's hideout, Area 51, instead. Page radios him once more to gloat and say that he is still in control of the missile, and Savage asks JC to find and kill Page's lieutenant who is guarding the missile.

Continuing through the silo, JC avoids a trap and dispatches more soldiers on his way to the lieutenant, Howard Strong. Left with no options, JC is forced to kill him. Savage congratulates him on his work and JC exits the silo.

Jock is waiting up above and says that they'll get a hero's welcome when they get back to Vandenberg. JC tells him that they're going to Area 51 instead, and that he's going after Bob Page.

The helicopter lifts off as the missile is fired out of the silo...

Jock lands outside Area 51, the exterior of which has been mostly destroyed by the impact of the missile. JC climbs a nearby tower to dispatch a sniper, while Tong radios in and says that he is feeling well enough to help JC as MissionControl again. Tong tells him that the goal is to destroy the base once and for all.

Exploring the surface, JC is confronted once again by Simons, who comments on their frequent meetings like they're in a hall of mirrors. JC tells him that it must make him "one ugly son of a bitch" and finally kills the FEMA director.

Inside a bombed-out hangar, the agent finds a soldier who was hiding from a group of [=MJ12=] troops and learns that there are multiple access points to get to the lower sectors of the base.

Using an elevator, JC travels down to Sector 2 and finds the base's crew module. Everett appears and congratulates him for getting in. He tells JC that even though Tong wants to destroy Area 51, he believes that there is a better way - kill Bob Page and let the Illuminati run the world like the old days.

JC continues through the sector and finds several dead scientists, [=MJ12=] troops and Men in Black. As JC waits for an elevator, Page radios him and insinuates that he is going to merge with Helios to [[AGodAmI become a god]]. He also goads JC about his (fake) parent's deaths and says that he is sending up the agent who did the job. JC confronts and beats a Man in Black and several troops, and Page once again insults him by saying that he's faster on his feet than his father was.

In Sector 3, Tong appears to JC and tells him to ignore Everett's proposal. He says that the best way to deal with the base is to destroy it and let the world regress to a "New Dark Age" so it can rebuild without the reliance of technology.

JC searches through an office and finds old emails detailing the origin of the cloning project that resulted in his and Paul's births. He is suddenly contacted by Helios, who refuses to allow him access to Sector 4 (where Page is residing) until the agent visits him.

JC heads to the Aquinas Hub, where he finds Helios in its core. The AI tells him that he doesn't want to merge with Page, but will merge with JC instead and create a new world ruled by artificial order and control. JC is confused as to why the AI would do such a thing, but it asks him to trust him, and says that it has activated various defenses in the base to help. It asks JC to deactivate several uplink locks in Sector 4 before he leaves.

Just before JC arrives at Sector 4, Paul appears on the holocomm and expresses surprise that he was able to get through. JC asks his brother what's happening, and Paul tells him that Helios has taken control over the infrastructure of Hong Kong and allowed traffic and free trade to begin again.

They have a conversation about which course of action is the best to take. Paul admits that he doesn't have an answer, but that he knows JC will do what's right and expresses hope for the future before ending the conversation.

In Sector 4, JC finds the remnants of the cloning project and several tanks with copies of Paul Denton (assigned the name of [[SequelHook Alex Denton]]), Bob Page and Walton Simons. He avoids a trap set out by Page and continues through into a walkway, where Page is attempting to turn himself into a cyber-assimilated life form in an EMP-shielded chamber.

Page rails at JC for his antics and says that he will become a god soon, before turning the sector's defenses on the agent. JC is now faced with a choice of which course of action he should take...

JC heads through Sector 4 and deactivates the uplink locks in the Aquinas Router control room with Helios' help, despite Everett and Tong's pleading that he's not doing the right thing. Page ineffectually orders him to stay away until the transformation is complete. The agent returns to Sector 3 and meets Helios, who asks if he's ready. JC tells the AI to do it, and the two entities are merged in a flash of light. Speaking in Helios' voice, JC announces that he's ready to help change the world...

With Tong's help, JC deactivates the coolant running into the antimatter tanks in Sector 4. Everett and Helios both beg him to stop and say that it's not the right course of action to take, while Page expresses disbelief that JC would blow the base with everyone - including himself - still inside. JC heads back to Sector 3 and dispatches an engineer before activiating the failsafes and triggering three ion reactors. The chain reaction causes the entire building to begin exploding, and JC starts running out. Tong radios and says that the world's infrastructure (and technology) are collapsing, and implores JC to find him in Hong Kong and help rebuild society. JC keeps running as a massive flash of light consumes the screen...

Alex tells JC that if he wants to overload Page's chamber, he will have to deactivate four "fusion reactors" located around the sector. JC heads down to the lower levels and begins switching off the reactors, while Tong and Helios both tell him he's wasting time. JC also deactivates several mini-Universal Constructors that are producing Karkians, Grays and greasels. Seeing what JC is doing, Page begs for his life and tells him not to turn off the last reactor, but the agent does so anyway. JC turns off the forcefield around Page's chamber, which overloads it and kills him. Some time later, Morgan meets with JC and they discuss how transportation and society are getting back to normal like the old days. When JC questions what they've accomplished, Morgan explains that together, they will lead humanity...

In Battery Park, JC meets with several of the homeless residents, who give him a password to a hideout for the "mole people", a group of homeless residents who live deep underground. JC also finds Harley Filben in the subway station, who gives him the code to a nearby keypad that will allow him to travel to an unused and abandoned subway station that connects to the airfield.

Once underground, JC enters the station and finds it filled with junkies, prostitutes and a street gang called the Rooks. After helping one of the denizens clear a route through some debris so that the water supply can be turned back on, JC obtains a code to the mole people hideout and exits the station through a hidden passage in one of the station's washrooms.

The mole people hideout is filled with NSF forces, but JC manages to get through them and is informed by the residents that the commander has a secret room. Entering through a hidden door, JC finds a scared commander who begs him to stand down. He tells JC that they have no wish to be violent, and gives him a key to access a passageway to the helipad at the other end of the hideout. Once JC leaves, the formerly-hostile NSF troops become passive and ask him not to shoot.

JC continues through the passageways, past a pair of patrol robots and into a private terminal below the airfield, where he discovers one of the missing Ambrosia barrels. He eventually finds and uses an elevator to get to ground level and exits into the airfield itself, which is swarming with bots and NSF troops.

JC makes his way past and finds the second barrel, then heads through the guard shack to the inner hangar. Once there, he finds... '''Paul''', who orders him to stand down, and reveals that he has been working for the NSF.

An incredulous JC asks what's going on, and Paul tells him to get on the nearby 747 plane and speak to Lebedev so that they can leave. JC expresses indignation at Paul's actions, but the latter insists that there's a good reason for it, and they debate the ethics of his actions leading to more violence.

Onboard the 747, JC finds the last barrel of Ambrosia and confronts Lebedev, who tells JC to respect UNATCO's policy of apprehending unarmed prisoners. Suddenly, Anna bursts into the room and congratulates JC on completing the mission, then orders him to ''execute the prisoner''. With Anna warning him not to disobey orders and Lebedev promising to reveal more information on his parents only if Anna leaves, JC is caught at a crossroads what to do...

...[[TheDevTeamThinksOfEverything so, he shoots and kills Anna]], who explodes as a result of her nanoaugmentation technology. Lebedev asks JC who he really is, and when he doesn't answer, Lebedev tells him that [[WhamLine his parents were murdered precisely because they knew the answer to that question]]. He tells JC to go back to UNATCO and play along, and says that there is a much larger conspiracy at work. Afterwards, a horrified Alex wipes the records of the last few minutes so that Manderley won't find out what happened to Anna.

JC exits the 747, only to find Paul gone and UNATCO troops patrolling the area. They inform him that the airfield is secured. JC finds Gunther near the helipad, and feigns ignorance when asked where Anna is. JC gets back on Jock's helicopter and heads back to UNATCO.

Once back at base, Alex informs him that Manderley was listening in when JC spoke to Paul at the 747, and that it really is all over for the latter. In his office, Manderley blows up at JC and says he doesn't believe the story about Anna's death, then threatens serious reprecussions if he's in league with Paul. JC insists that he's not, and Manderley informs him that they've activated Paul's "killswitch", a device implanted in him that causes flu-like symptoms and, eventually, death within 24 hours. Manderley orders JC to head to Hong Kong and begin liaising with the local triads to find out more about what Paul was doing.

JC heads back to the helicopter, but Jock tells him that they're instead going to Hell's Kitchen because Paul wants to meet him at the hotel. With that, JC heads back into the city...

JC meets with several of enters Versalife through an elevator located near the homeless residents, Wan chai Market. He goes up to the front desk and lies to the receptionist that he is a temp who give has arrived on a work placement. The secretary directs him a password upstairs to a hideout for the "mole people", a group supervisor, Mr. Hundley.

As JC walks around the offices, various employees tell him to stay out
of homeless residents who live deep underground. their way because they're working. JC finds Hundley and introduces himself, and bribes the supervisor to allow him access to the Level 2 Labs. He also finds Harley Filben a nervous and paranoid man named John Smith near the upper elevator, who asks him to kill Hundley. When JC does so, Smith tells him that he's become aware that there are strange occurrences happening down in the subway station, who gives him labs, and various employees who've gone looking there have disappeared.

In
the code to Level 2 Labs, another supervisor arrives and tells JC that he's been cleared for access and that his actions will be monitored. JC walks out into the foyer seen in the opening cinematic, and visits a conference room where scientists are discussing the effects of the Grey Death. Using a nearby keypad that will allow him to travel to an unused and abandoned subway station that connects to keypad, he access a ramp leading down from the airfield.

Once underground, below, JC enters the station and finds it filled the Level 2 Labs and sees Chow and Bob Page standing behind a window discussing a plan to infect the populace with junkies, prostitutes Grey Death. He also finds several homeless people being worked on, as well as aliens (nicknamed "Greys") which are stowed in secure holding cells and being experimented on.

JC retrieves the ROM encoding from the central computer, and Tong radios to tell him he's stumbled onto something bigger than they realized. JC heads back through Versalife, though not before telling John to get out of the company as soon as he can.

At Tong's hideout, he tells JC that Versalife is the one manufacturing the Grey Death via
a street gang device called the Rooks. After helping one of the denizens clear a route through some debris so that the water supply can be turned back on, JC obtains a code to the mole people hideout and exits the station through a hidden passage in one of the station's washrooms.

The mole people hideout is filled with NSF forces, but JC manages to get through them and is informed by the residents that the commander has a secret room. Entering through a hidden door, JC finds a scared commander who begs him to stand down.
Universal Constructor. He tells JC says that they have no wish to be violent, stop it before Page and gives him a key Chow use it to access a passageway to the helipad at the other end infect mass numbers of the hideout. Once JC leaves, the formerly-hostile NSF troops become passive people, and ask him not to shoot.

JC continues through the passageways, past a pair of patrol robots and into a private terminal below the airfield, where he discovers one of the missing Ambrosia barrels. He eventually finds and uses an elevator to get to ground level and exits into the airfield itself, which is swarming with bots and NSF troops.

JC makes his way past and finds the second barrel, then heads through the guard shack to the inner hangar. Once there, he finds... '''Paul''', who orders him to stand down, and reveals that he has been working for the NSF.

An incredulous JC asks what's going on, and Paul tells him to get on the nearby 747 plane and speak to Lebedev so that they can leave. JC expresses indignation at Paul's actions, but the latter insists that there's a good reason for it, and they debate the ethics of his actions leading to more violence.

Onboard the 747, JC finds the last barrel of Ambrosia and confronts Lebedev, who tells JC to respect UNATCO's policy of apprehending unarmed prisoners. Suddenly, Anna bursts into the room and congratulates JC on completing the mission, then orders him to ''execute the prisoner''. With Anna warning him not to disobey orders and Lebedev promising to reveal more information on his parents only if Anna leaves, JC is caught at a crossroads what to do...

...[[TheDevTeamThinksOfEverything so, he shoots and kills Anna]], who explodes as a result of her nanoaugmentation technology. Lebedev asks JC who he really is, and when he doesn't answer, Lebedev tells him that [[WhamLine his parents were murdered precisely because they knew the answer to that question]]. He tells JC to go back to UNATCO and play along, and says that there is a much larger conspiracy at work. Afterwards, a horrified Alex wipes the records of the last few minutes so that Manderley won't find out what happened to Anna.

JC exits the 747, only to find Paul gone and UNATCO troops patrolling the area. They inform him that the airfield is secured. JC finds Gunther near the helipad, and feigns ignorance when asked where Anna is. JC gets back on Jock's helicopter and heads back to UNATCO.

Once back at base, Alex informs him that Manderley was listening in when JC spoke to Paul at the 747, and that it really is all over for the latter. In his office, Manderley blows up at JC and says he doesn't believe the story about Anna's death, then threatens serious reprecussions if he's in league with Paul. JC insists that he's not, and Manderley informs him that they've activated Paul's "killswitch", a device implanted in him that causes flu-like symptoms and, eventually, death within 24 hours. Manderley orders JC to head to Hong Kong and begin liaising with the local triads to find out more about what Paul was doing.

JC heads back to the helicopter, but Jock tells him that they're instead going to Hell's Kitchen because Paul wants to meet him at the hotel. With that, JC heads back into the city...Versalife building...

JC is dropped off on the hotel's roof by Jock, who tells him that Paul is hurt and that they should both get to Battery Park. He heads into the hotel and finds his brother, who is reeling from the effects of the killswitch.

When JC asks what's happening to him, Paul says that its operation and use is restricted to a select few individuals, and laments how much power the heads of UNATCO have. JC says that he's prepared to believe him, but that they both have to leave. Paul says they can't go without sending out a distress signal to warn other groups about UNATCO's true motivations, including the French terrorist group Silhouette. He asks JC to go back to the building where the NSF generator was and use a satellite dish on the roof to transmit the signal.

On his way out of the hotel, JC finds Gilbert and Sandra having an argument about her whereabouts and constant disappearances. Gilbert says that Jojo Fine, her pimp and an NSF commander, is a punk. She comments in exasperation that there's nothing he can do about it. Gilbert asks JC for protection, and the latter gives him his gun to protect himself.

Soon after, Jojo walks down to the lobby and tries to force Sandra to go hooking, but Gilbert threatens him. The situation escalates into a gun battle, but Gilbert kills Jojo with JC's help. A relieved Gilbert asks Sandra to stay and help out around the hotel, and she wearily accepts.

JC heads to the generator building through a recently-opened tunnel, and meets with a UNATCO guard who expresses confusion as to his purpose there. JC lies and says that he came to wrap up a few things, then continues on. Once in the building, he activates the transmitter and sends the distress signal, and Paul reports that it worked...

JC is then contacted by Walton Simons, who comments what a waste of money and resources he is, and that they've activated ''his'' killswitch as well. He tells JC that he's given the troops orders to shoot him on sight. JC battles through the now-hostile UNATCO forces and makes his way back to the hotel.

Once there, JC tells Paul that it's time to go, but both are interrupted when [=MJ12=] troops storm the apartment. Both brothers battle the troops and clear out the hotel lobby, and Paul tells JC he'll have Smuggler get him out of New York afterwards. He implores JC to hurry and meet with Jock in Battery Park.

Outside, JC battles through more UNATCO troops and security bots, and makes his way down to the subway station. Jock relays that he has to take off from his extraction point because UNATCO troops are moving into the park.

JC to use a back entrance located at a nearby underground passage using a code given by Tong.

JC emerges in Versalife's Level 3 Labs, and disables several security robots and personnel (including MIG agents) before prepping the Universal Constructor for overload. Daedalus informs him that a secondary exit will open up once he destroys the machine.

When JC arrives at the bottom floor, he
is dropped confronted by Chow, who rails at him for disrupting her plans. She rushes at him with a Dragon Tooth's Sword, but JC easily takes her down and overloads the Constructor. A massive explosion goes off on and Daedalus informs him that production of the hotel's roof by Jock, who virus has ceased. Jock lands his helicopter in the apartment. Both brothers battle the troops courtyard, and clear out the hotel lobby, and Paul Tong tells JC he'll have Smuggler get him out of to head to New York afterwards. He implores JC to hurry and meet Dowd. Before he leaves, JC talks with Jock in Battery Park.

JC wakes up without his possessions in a fortified jail cell at an unknown location. After surveying his surroundings, a mysterious individual named "Daedalus" contacts him on the infolink and tells him that he is cutting power to the area and opening the door for him to escape.

He exits the cell and beats a nearby guard with a melee weapon, then retrieves a pistol. Daedalus informs him that he is in a secret [=MJ12=] base underneath UNATCO headquarters, that Paul is alive and in an infirmary to the south, and that at least one of the Denton brothers needs to escape alive. JC sneaks through a nearby robot maintenance bay and into the base's armory, where he retrieves his weapons and items.

Heading back where he came from, JC heads down another wing and comes to the Medical Labs, and dispatches several troops and the high-ranking Men in Black operatives on his way. He encounters several doctors sympathetic to his cause, and eventually finds Paul being studied by amazed doctors in the infirmary.

Paul tells him that he was captured as well, and that the doctors are studying the effects of the killswitch. He thanks JC for finding him, and says that he will be able to slip out on his own and get out of the city with Smuggler's help. Paul also implores JC to be mindful of the people he comes across in the UNATCO base above, because many of them are JustFollowingOrders. He finishes by telling JC to find a man named Tracer Tong when he gets to Hong Kong.

Daedalus provides an exit code for the base's door, and JC subsequently exits into Reyes' office. The doctor is shocked, and tells JC that Manderley informed the staff that he was dead. JC says that he's heading out, but indicates that Reyes can slip out afterwards and find Tong in Hong Kong as well. Reyes thanks him, and gives him an augmentation canister he was planning to surprise JC with a graduation present.

At the armory, JC meets Carter and attempts to explain what is happening, but Carter refuses to listen and simply opens the door. He tells JC to load up before he breaks out, and says that UNATCO will get things back on track eventually.

In Alex's office, JC states that he's thankful to him for helping springing him out, but Alex claims he has no idea what he's talking about. JC then asks if he's Daedalus, and Alex says he's never heard of him, but that he'll do some research and see what he can find. JC finishes by telling Alex about how to find Tracer Tong in Hong Kong, and Alex pledges to seek him out afterwards.

Upstairs, JC finds several hostile soldiers and dispatches them, and enters Manderley's office to Janice Reed's shocked bewilderment. After seeing Manderley having a video conference with Simons, JC shoots and kills him. Simons shrugs Manderley's death off and comments that it has no bearing on his plans, and states that JC only has 18 hours left on his killswitch.

Upon exiting the base, an angry Gunther radios JC and tells him that he will make him suffer for Anna's death. Jock is at the nearby helipad, and says that he was asked to fly to the base by Daedalus. JC then tells him about Tong, and Jock mentions that he knows where the compound is.

The helicopter sets off from Liberty Island...

Heading back where he came from, JC heads down another wing and comes to the Medical Labs, and dispatches several troops and the high-ranking Men in Black operatives on his way. He encounters several doctors sympathetic to his cause, and eventually

Paul tells
Harley Filben, who reveals to him that he is an NSF spy and has been working for Paul and the rest of the group all along. He gives JC a test to prove his loyalty: kill the tabloid report Joe Greene, who is working as a mole for UNATCO. He also finds an off-duty naval officer and friend of Sandra Renton who relays to him that the base he was captured as well, working at in Brooklyn was shut down suddenly by UNATCO, and gives him a contact to meet if he goes to check it out.

At the free clinic, JC finds Greene and kills him after the latter attempts to get more information about his business in the area. He heads back to Greene, who thanks him and says he will set up a meeting with Dowd at the now-bombed out Osgood & Sons building.

JC pays a visit to Smuggler before heading over. He and the arms dealer get into a discussion about JC's reasons for helping the NSF, and he tells JC to watch his back.

JC meets with Dowd at Osgood & Sons. The Illuminati lieutenant is suffering from the Grey Death, and relays that he wants the agent to destroy a superfreighter called the PRCS Wall Cloud, which is planning to disperse the virus the next day. He also tells JC to get some explosives from Smuggler, but the moment is cut short and Dowd is forced to flee while JC deals with an assault squad of [=MJ12=] troops.

JC heads back to Smuggler's, but not before receiving a message from Gunther that he knows what JC is doing
and that he won't survive. Inside the doctors are studying the effects of the killswitch. He thanks hideout, JC for finding him, buys some LAM's and says that he will be able warns Smuggler to slip out on his own and get out of the city with Smuggler's help. ...and promptly gets autonavigated into an [=MJ12=] base located atop the Versalife building as soon as it enters Hong Kong. Jock tells JC that they blew it, and that the helicopter's computer wrested control from him as soon as they got near the base. He asks for help getting his systems online, and JC sneaks through the nearby base to remove the weapons lock and open the hangar bay doors.

Jock fires a pair of missiles at a pair of blast doors nearby, allowing JC to escape. He tells the agent to start looking for information in the nearby Wan Chai Market, and flies away as the base's defenses go on high alert. JC navigates through the wreckage caused by the missiles and accesses the elevator.

JC exits out into the market and begins questioning some of the locals, who give him information on nearby attractions and places to visit. Jock also radios to inform him that Tong's compound is nearby, and that Paul used to visit whenever he was in town. JC subsequently finds a young boy who claims to represent the interests of the Luminous Path triad, who is harrassing a vendor for protection money, and follows him to Tong's compound.

Upon arrival at the front door of the compound, JC finds a man with a shotgun guarding a locked door. JC tries to get permission to enter, mentioning that Paul knows Tong, but the guard, Gordon Quick, won't hear any of it. He instead tells JC to find a woman named Maggie Chow, who he says is holding a nanotech sword, the Dragon's Tooth, that has caused bloodshed between the Luminous Path and Red Arrow groups.

JC subsequently heads to Tonnochi Road, where he finds a Luminous Path member who tells him not to believe Chow's lies. JC heads into the Queen's Tower building and up to Chow's penthouse, where she tells him that she is a Red Arrow member and knew Paul quite well. She claims that the Luminous Path are working in collusion with [=MJ12=], and asks him to find a datapad in the market's police station that proves it.

When JC goes and investigates the station, he finds proof... that Chow is the one who stole the Dragon's Tooth Sword and ignited the rivalry between the two triads. JC returns to Chow's apartment, only for her housekeeper to become hostile and attack him. After dispatching her, JC investigates and discovers a secret [=MJ12=] base accessed through a nearby wall panel, and cleans out the enemies inside.

He also finds a room with the sword locked in a glass case, and is greeted by the voice of Tracer Tong, who tells him he has been listening in on his infolink. Tong tells JC to get the sword and bring it to Max Chen at the Lucky Money Club and make peace between the triads.

JC finds the club, and accesses Max Chen's office at the back of the building. Chen expresses concerns about JC's presence, but the latter tells him of Chow's deception and how he obtained the Dragon's Tooth Sword. Upon realizing that the triad was played, Chen learns from his bouncer that [=MJ12=] troops are attacking the club. Together, JC and Chen repel the assault. Chen tells him that he has called for a ceasefire, and asks JC to inform Gordon to do the same.

At Tong's compound, JC relays the news and a happy Quick allows JC to enter. JC heads through and finds Tong, who tells him that he has been watching the agent with great interest, and that Alex has also come to his compound to take refuge.

Tong deactivates JC's killswitch with a electronic machine, and tells him that the agent now owes several favors for saving his life. In a side room, JC finds Alex, who tells him that Daedalus is an artificial intelligence called Echelon IV.

In Tong's office, he tells JC that the agent owes him the first of several favors for saving his life. He says that the first thing they need to do is find the ROM encoding for the Dragon's Tooth, as it will give more understanding of the weapon's creation. He gives JC a code to the nearby elevator for the Versalife building, and JC sets out...

Jock tells drops JC that they blew it, off outside the gates of the Brooklyn Naval Shipyard. The agent heads in and that meets with the helicopter's computer wrested control from contact of the officer he met at the Underworld. The soldier gives him as soon as they got near the base. He asks for help getting his systems online, and JC sneaks a key to get through the nearby base front gate, and JC lies to remove another officer that he's been sent on behalf of Bob Page.

Inside, JC finds security bots patrolling
the weapons lock perimeter and open the hangar bay doors.

Jock fires a pair of missiles at a pair of blast doors nearby, allowing JC to escape. He tells the agent to start looking for information in the nearby Wan Chai Market, and flies away as the base's defenses go on high alert. JC navigates through the wreckage caused by the missiles and accesses the elevator.

JC exits out into the market and begins questioning some
members of the locals, who give maintenance crew complaining about the terrible conditions at their workplace. He continues searching and eventually finds the entrance to the sub pen with the Wall Cloud.

A soldier at the front desk recognizes JC from the contact's description, and gives
him some information on nearby attractions the sub. It is being held by [=MJ12=] troops and places loyal crewmen. The soldier gives JC a key to visit. the loading ramp, and the agent boards the ship.

On the upper levels, JC finds a message relayed from Walton Simons to Captain Zhao, stressing that he doesn't want any delays in spraying the virus. JC also finds a sample of Ambrosia and a key to the lower levels.

Below decks, JC sneaks around the ship and uses explosives to destroy several key weld points throughout the superstructure. The ship begins to buckle and shake, and Tong tells JC to escape. Once he's clear of the ship,
Jock also radios to inform him that Tong's compound is nearby, and Gunther executed a raid on Smuggler's hideout, but that Paul used to visit whenever he was in town. JC subsequently finds a young boy who claims to represent the interests arms dealer wasn't found and the German agent left frustrated.

JC boards the helicopter again and they head to Dowd's hideout on the east side of New York. The helicopter touches down at a cemetary and a groundskeeper comes out to open the gate for him. Questioning to himself why someone would be out this late at night, JC [[TheDevTeamThinksOfEverything kills the groundskeeper]] and inadvertantly destroys a nearby generator.

him to hurry up - an [=MJ12=] assault team has arrived. JC dispatches the first of several favors for saving his life. He says troops and tells Jock that the first thing they need they're going to do is find the ROM encoding for the Dragon's Tooth, as it will give more understanding of the weapon's creation. He gives JC a code to the nearby elevator for the Versalife building, and JC sets out...Paris...

JC enters Versalife through an elevator located near the Wan chai Market. He goes up to the front desk and lies to the receptionist that he is a temp who has arrived on a work placement. The secretary directs him upstairs to the supervisor, Mr. Hundley.

As JC walks around the offices, various employees tell him to stay out of their way because they're working. JC finds Hundley and introduces himself, and bribes the supervisor to allow him access to the Level 2 Labs. He also finds a nervous and paranoid man named John Smith near the upper elevator, who asks him to kill Hundley. When JC does so, Smith tells him that he's become aware that there are strange occurrences happening down in the labs, and various employees who've gone looking there have disappeared.

In the Level 2 Labs, another supervisor arrives and tells JC that he's been cleared for access and that his actions will be monitored. JC walks out into the foyer seen in the opening cinematic, and visits a conference room where scientists are discussing the effects of the Grey Death. Using a nearby keypad, he access a ramp leading down from the foyer into the labs.

Once below, JC finds the Level 2 Labs and sees Chow and Bob Page standing behind a window discussing a plan to infect the populace with Grey Death. He also finds several homeless people being worked on, as well as aliens (nicknamed "Greys") which are stowed in secure holding cells and being experimented on.

JC retrieves the ROM encoding from the central computer, and Tong radios to tell him he's stumbled onto something bigger than they realized. JC heads back through Versalife, though not before telling John to get out of the company as soon as he can.

At Tong's hideout, he tells JC that Versalife is the one manufacturing the Grey Death via a device called the Universal Constructor. He says that they have to stop it before Page and Chow use it to infect mass numbers of people, and JC heads back to the Versalife building...

The helicopter touches down on top of
an elevator located near abandoned building just outside the Wan chai Market. He goes up to the front desk and lies to the receptionist city. In the building, JC
finds a nervous cat lady who implores him to help her kill the greasels that murdered her pets. When he does so, she gives him some valuable intel on the area and paranoid man named John Smith near the upper elevator, who troops and thanks him profusely. JC heads through a series of tunnels and emerges at a gated-off compound staffed by a handful of troops. After dispatching them, JC explores the area and finds a mysterious voice [[{{Foreshadowing}} asking him to join a new world order]] when he searches a nearby office.

JC discovers the entrance to the catacombs and enters. Inside, he finds [=MJ12=] troops discussing the resistance's plans and JC's arrival in the area. He makes his way to a hidden vault accessed through a panel on a wall, and finds the remnants of Silhouette.

The leader, Chad, offers to help JC, but
asks him to kill Hundley. When rescue two missing members that got lost and were captured by the enemy troops before he arrived. A young boy also begs him to rescue one of the hostages, who is his mother. JC does so, Smith continues through the catacombs, passing an abandoned vault with a squatter and [=MJ12=] defenses on the way.

JC finds the enemy bunker, kills the troops in the vicinity and escorts the two hostages back to the Silhouette bunker. The young boy and Chad both thank him profusely, and the latter gives him a key to access the sewer tunnels and make his way into the city.

With that, JC heads through the catacombs and the sewers. Tong radios to inform him that he is directly underneath the area where Nicolette was last seen, and that a curfew has been put in place for all residents. JC emerges in an area filled with patrolling [=MJ12=] troops and police officers.

As he explores the area, he comes across various civilians complaining about the curfew in the city and how it's hurting business, and several others who ask JC to help them carry out thefts to support the black market. JC finds out from Tong that Nicolette was last seen at the Club de L'enfer and heads over.

Inside the club, JC pays the cover and questions the locals, many of whom also complain about how the curfew has resulted in hardly any tourism. JC eventually finds a woman in the upper bar who claims to know Nicolette after JC reveals a trusted piece of information about Beth from Dowd.

JC walks outside to find the same woman standing by Jock's helicopter. She reveals that ''she'' is Nicolette, and wants to help JC because [=MJ12=] assassinated her mother. She
tells him that he's become aware that there are strange occurrences happening down in the labs, and various employees who've gone they can start looking there have disappeared.

In the Level 2 Labs, another supervisor arrives and tells JC that he's been cleared
for access and that his actions will be monitored. JC walks out into the foyer seen clues to Beth's plans (and get in touch with Morgan Everett) at her childhood home, which was abandoned in the opening cinematic, wake of Beth's death.

JC
and visits a conference room where scientists are discussing Nicolette board the effects of helicopter. Just as it rises off the Grey Death. Using ground, Gunther comes running around a corner to intercept but is too late...

The helicopter lands at the abandoned house, and JC and Nicolette investigate the rooms and surrounding area while she tells him about her past, relationship with Chad and her mother, and her thoughts on the situation with the Illuminati. The duo eventually discover that Beth hid a key to the old wine cellar in her bedroom, and when they investigate, they find a secret laboratory and communications satellite. Nicolette is shocked and says that her mother never revealed such a thing to her.

JC uses
a nearby keypad, computer to send a message to Morgan Everett, who appears on a holocomm terminal behind him. Morgan praises JC and Nicolette, and suggests that the latter is wise just like her mother.

He offers to meet JC, but only if
he does a task for him first: infiltrate a former Illuminati cathedral (never taken over by [=MJ12=] and open access a ramp leading down from the foyer into the labs.

Once below, JC finds the Level 2 Labs and sees Chow and Bob Page standing behind a window discussing a plan

The Versalife building is crawling with policemen and augmented [=MJ12=] agents, which forces JC to use a back entrance located at a nearby underground passage using a code given by Tong.

JC emerges in Versalife's Level 3 Labs, and disables several security robots and personnel (including MIG agents) before prepping the Universal Constructor for overload. Daedalus informs him that a secondary exit will open up once he destroys the machine.

When JC arrives at the bottom floor, he is confronted by Chow, who rails at him for disrupting her plans. She rushes at him with a Dragon Tooth's Sword, but JC easily takes her down and overloads the Constructor. A massive explosion goes off and Daedalus informs him that production of the virus has ceased. JC swims out through a series of maintenance tunnels, and Tong tells him about a referebce in the virus encoding to the Illuminati.

Back at his place, Tong tells JC that the Illuminati are real and hiding. He offers to help the agent find two of them, Morgan Everett and Beth [=DuClare=], through an intermediary named Stanton Dowd. They also discuss the identity of Daedalus - Tong believes that it's either an artificial intelligence or a hacker posing as one. Jock lands his helicopter in the courtyard, and Tong tells JC to head to New York and meet Dowd. Before he leaves, JC talks with Alex about creating a cure. Reyes has also arrived and brings JC an augmentation upgrade canister from UNATCO.

JC gets onboard Jock's helicopter and they head to New York...

[=MJ12=] agents, which forces troops on his way and heads towards the cathedral, only to find it patrolled by troops and security bots.

Noting that the front door is locked,
JC instead opts to use a back entrance located at a nearby underground passage using a code given by Tong.

gold cache in the basement. Everett thanks him, and says that he has given Chad control of a platoon of NSF troops to recover the gold after the agent leaves. JC continues clearing out the cathedral and eventually discovers the computer room.

Suddenly, Gunther runs out from behind a pillar and confronts JC. He
tells JC that he is going to kill JC for Anna's death, and attacks him with a flamethrower. JC beats him and gives Everett access to the [=MJ12=] network. The Illuminati are real leader thanks him and hiding. says that he will now consent to meeting in person. He offers tells JC to help meet his associate, Toby Atanwe, at the agent find two nearby subway.

Before he leaves the room, Walton Simons appears on the holocomm. JC accuses him
of them, Morgan sending Gunther on a literal suicide mission because Anna's death had affected him so deeply, and Simons counters that Gunther was old and expendable. He threatens JC that the next time he won't send an "old bucket of bolts" to fight JC and disappears.

As JC heads to the subway, the mysterious AI that spoke to JC in the city, Icarus, suddenly announces that he has accessed JC's systems and thanks him for being cooperative. JC meets Toby in the subway, who uses a knockout gas to prevent him from learning the way to Morgan's hideout. Once there, JC finds Alex working in a nearby lab and asks why he's in Paris. Alex tells him that Tong sent him over to keep an eye on Everett. He also says that Tong was complaining about the mahcines in his office not working before their connection was severed.

JC also finds a man in a cryogenic freezing unit in a secret room accessed through a washroom. The man tells JC that he is Lucius Debeers, the former leader of the Illuminati, and that he is kept on ice by
Everett because of his age and Beth [=DuClare=], through an intermediary named Stanton Dowd. They also discuss the identity of Daedalus - Tong believes a serious illness. Debeers asks JC to tell Everett that it's either an artificial intelligence or a hacker posing as one. Jock lands he's cold.

The agent eventually finds Everett in
his helicopter in office, and they talk about recent events. Everett points out that Nicolette was wise to bring them together, and suggests that the courtyard, and Tong tells conspiracy is about to start again. He asks JC to head to New York the Vandenberg Air Force Base and meet Dowd. Before he leaves, find the X-51 group of scientists, who are the only ones capable of producing a vaccine for the Grey Death in large quantities because they have their own Universal Constructor.

JC talks with Alex also asks about creating a cure. Reyes Debeers, and Everett tells him that he has no intention of ever healing the former leader, and simply wants him as a thinktank. JC goes back to Debeers and tells him this, and Debeers asks JC to [[ICannotSelfTerminate shut down his system]] so that he won't have to live with the pain anymore. JC does so and gets chewed out by Everett.

At the helipad on the roof, JC finds Jock refueling. He
also arrived finds a questionable mechanic who acts suspicious. When JC calls him out on it, the mechanic attacks him and brings is shot down. JC an augmentation upgrade canister from UNATCO.

JC gets onboard Jock's helicopter
tells Jock to check his systems for any sabotage, and the pilot discovers a bomb and pulls it out.

He thanks JC,
and they head to New York...set out towards Vandenberg...

JC sneaks through the streets, which are crawling with troops. He visits the bar and finds Harley Filben, who reveals to him that he is an NSF spy and has been working for Paul and the rest of the group all along. He gives JC a test to prove his loyalty: kill the tabloid report Joe Greene, who is working as a mole for UNATCO. He also finds an off-duty naval officer and friend of Sandra Renton who relays to him that the base he was working at in Brooklyn was shut down suddenly by UNATCO, and gives him a contact to meet if he goes to check it out.

At the free clinic, JC finds Greene and kills him after the latter attempts to get more information about his business in the area. He heads back to Greene, who thanks him and says he will set up a meeting with Dowd at the now-bombed out Osgood & Sons building.

JC pays a visit to Smuggler before heading over. He and the arms dealer get into a discussion about JC's reasons for helping the NSF, and he tells JC to watch his back.

JC meets with Dowd at Osgood & Sons. The Illuminati lieutenant is suffering from the Grey Death, and relays that he wants the agent to destroy a superfreighter called the PRCS Wall Cloud, which is planning to disperse the virus the next day. He also tells JC to get some explosives from Smuggler, but the moment is cut short and Dowd is forced to flee while JC deals with an assault squad of [=MJ12=] troops.

JC heads back to Smuggler's, but not before receiving a message from Gunther that he knows what JC is doing and that he won't survive. Inside the hideout, JC buys some LAM's and warns Smuggler to get out of Hell's Kitchen because Gunther is planning a raid on him. Smuggler thanks him, and JC sets back out with Jock to the Brooklyn shipyard...

JC continues through the building and takes out multiple troops. Everett radios and says that Daedalus is being attacked by another AI, Icarus, and that JC will have to uplink a program called Milnet once he gets to the locked-down control room. Everett reasons that doing so will save Daedalus and destroy Icarus.

The bots are destroyed by JC, and he gains access to an communications room outside the base. A handful of staff tell him that to access the control room, he will have to go through the maintenance tunnels underneath the base and retrieve a key from the scientist who had it. JC does so and finds the key, encountering greasels and pockets of leaded nuclear waste on his way.

JC emerges back into the base and uses the key to access the control room. Inside, he finds... Sam Carter, who tells him that he was kicked out of UNATCO along with all of the long-running staff, and that they were all replaced with soldiers loyal to Simons. Carter tells him that he came to Vandenberg to help out
and that he won't survive. Inside should go talk to the hideout, JC buys some LAM's head scientist, Gary Savage.

Below, Savage greets him
and warns Smuggler says that they have a nearly-complete Universal Constructor, save for one component which his daughter is bringing back to the base. Savage asks him to uplink Milnet, which is located in an adjacent (and electricity-filled) room. When JC does so, Daedalus and Icarus unexpectedly merge into another being called Helios, and Bob Page calls to gloat that activating the Universal Constructor has fit right into his plans.

JC goes back to the control room and finds out that although the Constructor is now operational, connecting Milnet has resulted in Page using Icarus to overtake Daedalus and create a new AI. Page also appears to the group on holocomm and announces that he has kidnapped Tiffany, and orders Savage to bring him a critical part of the Constructor in return for her release.

After the communication ends, JC says not to give in, and that he will mount a rescue mission
to get out Tiffany back. Both Savage and Carter think he's doing the right thing, and he exits the base. Jock appears at the bottom of Hell's Kitchen because Gunther is planning a raid on him. Smuggler thanks him, hill located near the base and reveals that he has brought Tong, who has been afflicted with the Grey Death.

Tong says that he's there for personal reasons and wants a cure,
and JC sets says that he will get the required components for the Constructor and have a cure soon.

Tong walks
back out with Jock to the Brooklyn shipyard...base, while JC and Jock head towards the location where Tiffany is held...

Jock drops JC off outside the gates of the Brooklyn Naval Shipyard. The agent heads in and meets with the contact of the officer he met at the Underworld. The soldier gives him a key to get through the front gate, and JC lies to another officer that he's been sent on behalf of Bob Page.

Inside, JC finds security bots patrolling the perimeter and members of the maintenance crew complaining about the terrible conditions at their workplace. He continues searching and eventually finds the entrance to the sub pen with the Wall Cloud.

A soldier at the front desk recognizes JC from the contact's description, and gives him some information on the sub. It is being held by [=MJ12=] troops and loyal crewmen. The soldier gives JC a key to the loading ramp, and the agent boards the ship.

On the upper levels, JC finds a message relayed from Walton Simons to Captain Zhao, stressing that he doesn't want any delays in spraying the virus. JC also finds a sample of Ambrosia and a key to the lower levels.

Below decks, JC sneaks around the ship and uses explosives to destroy several key weld points throughout the superstructure. The ship begins to buckle and shake, and Tong tells JC to escape. Once he's clear of the ship, Jock radios to inform him that Gunther executed a raid on Smuggler's hideout, but that the arms dealer wasn't found and the German agent left frustrated.

JC boards the helicopter again and they head to Dowd's hideout on the east side of New York. The helicopter touches down at a cemetary and a groundskeeper comes out to open the gate for him. Questioning to himself why someone would be out this late at night, JC [[TheDevTeamThinksOfEverything kills the groundskeeper]] and inadvertantly destroys a nearby generator.

In a nearby crypt, Dowd thanks JC for bringing him Ambrosia (a temporary cure for the symptoms) and relays some of the Illuminati's history. He tells JC that Beth [=DuClare=] is dead, and that the agent will instead have to search for her daughter, Nicolette, in Paris. He also tells JC to seek out and find the terrorist group Silhouette, who have taken refuge from [=MJ12=] in the Paris catacombs. When he asks about the gatekeeper, JC tells him he already killed him, prompting Dowd to comment on how ProperlyParanoid the agent has become.

Dowd relays some additional information about Page's past as an Illuminatus and his split from Everett before Jock radios JC and tells him to hurry up - an [=MJ12=] assault team has arrived. JC dispatches the troops and tells Jock that they're going to Paris...

and troops upon his arrival. He sneaks into the upper labs and discovers several scientists who have been forced to work by [=MJ12=], and who give JC information that he would need to go to an nearby Ocean Lab to retrieve the schematics. JC continues through the base, and eventually boards a submersible that takes him to the underwater lab.

Upon arriving, JC discovers that a rogue scientist named Ridley sabotaged the lab by partially flooding it. Wild greasels are everywhere, all of the staff have been massacred and the lab's defenses are running rampant.

JC continues through the lab and an unfinished mining area to the UC repair area, where dead engineers are lying in the hallways and a spider bot patrols the area. JC eventually makes it back and retrieves the schematics from the UC chamber. Savage calls and tells him he's getting what he needs.

On his way back, Page appears on holocomm and goads JC's alleged success. He says that even if Savage and the scientists are able to synthesize a cure, he will just create a new virus, and insinuates that he is planning to launch a missile at Vandenberg. JC heads back to a nearby elevator, but Savage warns that another submersible has already docked at the base. Simons radios JC and insults him for being a "flawed prototype".

In the mining area, Simons confronts JC and says that he's going to terminate
the agent boards the ship.

tells JC to seek out hurry. The agent finds many troops, dogs and find a security bot patrolling the terrorist group Silhouette, base, and dispatches them all while heading to an access door. Savage gives him a code to access the launch control station, and JC finds a scared scientist who have taken refuge from was locked up by [=MJ12=] in the Paris catacombs. When he asks about the gatekeeper, JC tells him he already killed him, prompting Dowd to comment on how ProperlyParanoid the agent has become.

Dowd relays some additional information about Page's past as an Illuminatus and his split from Everett before Jock radios JC
and tells him that the troops massacred the scientists and took it over recently.

JC finds the launch controls and reprograms it
to hurry up - an [=MJ12=] assault team has arrived. hit Page's hideout, Area 51, instead. Page radios him once more to gloat and say that he is still in control of the missile, and Savage asks JC to find and kill Page's lieutenant who is guarding the missile.

Continuing through the silo, JC avoids a trap and
dispatches more soldiers on his way to the troops lieutenant, Howard Strong. Left with no options, JC is forced to kill him. Savage congratulates him on his work and JC exits the silo.

Jock is waiting up above and says that they'll get a hero's welcome when they get back to Vandenberg. JC

The helicopter touches down on top of an abandoned building just outside the city. Jock tells JC that there's a tunnel he can use to gain access to the catacombs, and warns him to stay alert for any [=MJ12=] troops.

In the building, JC finds a cat lady who implores him to help her kill the greasels that murdered her pets. When he does so, she gives him some valuable intel on the area and the troops and thanks him profusely. JC heads through a series of tunnels and emerges at a gated-off compound staffed by a handful of troops. After dispatching them, JC explores the area and finds a mysterious voice [[{{Foreshadowing}} asking him to join a new world order]] when he searches a nearby office.

JC discovers the entrance to the catacombs and enters. Inside, he finds [=MJ12=] troops discussing the resistance's plans and JC's arrival in the area. He makes his way to a hidden vault accessed through a panel on a wall, and finds the remnants of Silhouette.

The leader, Chad, offers to help JC, but asks him to rescue two missing members that got lost and were captured by the enemy troops before he arrived. A young boy also begs him to rescue one of the hostages, who is his mother. JC continues through the catacombs, passing an abandoned vault with a squatter and [=MJ12=] defenses on the way.

JC finds the enemy bunker, kills the troops in the vicinity and escorts the two hostages back to the Silhouette bunker. The young boy and Chad both thank him profusely, and the latter gives him a key to access the sewer tunnels and make his way into the city.

With that, JC heads through the catacombs and the sewers. Tong radios to inform him that he is directly underneath the area where Nicolette was last seen, and that a curfew has been put in place for all residents. JC emerges in an area filled with patrolling [=MJ12=] troops and police officers.

As he explores the area, he comes across various civilians complaining about the curfew in the city and how it's hurting business, and several others who ask JC to help them carry out thefts to support the black market. JC finds out from Tong that Nicolette was last seen at the Club de L'enfer and heads over.

Inside the club, JC pays the cover and questions the locals, many of whom also complain about how the curfew has resulted in hardly any tourism. JC eventually finds a woman in the upper bar who claims to know Nicolette after JC reveals a trusted piece of information about Beth from Dowd.

JC walks outside to find the same woman standing by Jock's helicopter. She reveals that ''she'' is Nicolette, and wants to help JC because [=MJ12=] assassinated her mother. She tells him that they can start looking for clues to Beth's plans (and get in touch with Morgan Everett) at her childhood home, which was abandoned in the wake of Beth's death.

JC and Nicolette board the helicopter. Just as it rises off the ground, Gunther comes running around a corner to intercept but is too late...

JC uses a nearby computer to send a message to Morgan Everett, who appears on a holocomm terminal behind him. Morgan praises JC and Nicolette, and suggests that the latter is wise just like her mother.

He offers to meet JC, but only if he does a task for him first: infiltrate a former Illuminati cathedral (never taken over by [=MJ12=] and open access to their network, which will allow him to retrieve the design schematics of the Grey Death and synthesize a vaccine.

Nicolette gives him a key to a nearby crypt which will give him passage to the cathedral. JC takes out an assault team before heading into the crypt and through another sewer passage...

In Sector 4, JC finds the remnants of the cloning project and several tanks with copies of Paul Denton (assigned the name of [[SequelHook Alex Denton]]), Bob Page and Walton Simons. He avoids a trap set out by Page and continues through into a walkway, where Page is attempting to turn himself into a cyber-assimilated life form in an EMP-shielded chamber.

Page rails at JC for his antics and says that he will become a god soon, before turning the sector's defenses on the agent. JC is now faced with a choice of which course of action he should take...

JC heads through Sector 4 and deactivates the uplink locks in the Aquinas Router control room with Helios' help, despite Everett and Tong's pleading that he's not doing the right thing. Page ineffectually orders him to stay away until the transformation is complete. The agent returns to Sector 3 and meets Helios, who asks if he's ready. JC tells the AI to do it, and the two entities are merged in a flash of light. Speaking in Helios' voice, JC announces that he's ready to help change the world...

With Tong's help, JC deactivates the coolant running into the antimatter tanks in Sector 4. Everett and Helios both beg him to stop and say that it's not the right course of action to take, while Page expresses disbelief that JC would blow the base with everyone - including himself - still inside. JC heads back to Sector 3 and dispatches an engineer before activiating the failsafes and triggering three ion reactors. The chain reaction causes the entire building to begin exploding, and JC starts running out. Tong radios and says
that the latter is wise just like her mother.

He offers
world's infrastructure (and technology) are collapsing, and implores JC to meet JC, but only find him in Hong Kong and help rebuild society. JC keeps running as a massive flash of light consumes the screen...

When JC questions what they've accomplished, Morgan explains that together, they will lead humanity...

JC exits the sewers a few blocks away from the cathedral. He avoids [=MJ12=] troops on his way and heads towards the cathedral, only to find it patrolled by troops and security bots.

Noting that the front door is locked, JC instead opts to use a trellis to climb up to the roof. Gunther suddenly radios JC and says that he [[ParanoiaFuel can see JC running on the roof, and is going to get him soon]]. Inside the building, JC finds several church personnel who are now working for [=MJ12=] including a chef who tells him that there is a cache of gold hidden in the basement.

JC finds the gold cache in the basement. Everett thanks him, and says that he has given Chad control of a platoon of NSF troops to recover the gold after the agent leaves. JC continues clearing out the cathedral and eventually discovers the computer room.

Suddenly, Gunther runs out from behind a pillar and confronts JC. He tells JC that he is going to kill JC for Anna's death, and attacks him with a flamethrower. JC beats him and gives Everett access to the [=MJ12=] network. The Illuminati leader thanks him and says that he will now consent to meeting in person. He tells JC to meet his associate, Toby Atanwe, at the nearby subway.

Before he leaves the room, Walton Simons appears on the holocomm. JC accuses him of sending Gunther on a literal suicide mission because Anna's death had affected him so deeply, and Simons counters that Gunther was old and expendable. He threatens JC that the next time he won't send an "old bucket of bolts" to fight JC and disappears.

As JC heads to the subway, the mysterious AI that spoke to JC in the city, Icarus, suddenly announces that he has accessed JC's systems and thanks him for being cooperative. JC meets Toby in the subway, who uses a knockout gas to prevent him from learning the way to Morgan's hideout. Once there, JC finds Alex working in a nearby lab and asks why he's in Paris. Alex tells him that Tong sent him over to keep an eye on Everett. He also says that Tong was complaining about the mahcines in his office not working before their connection was severed.

JC also finds a man in a cryogenic freezing unit in a secret room accessed through a washroom. The man tells JC that he is Lucius Debeers, the former leader of the Illuminati, and that he is kept on ice by Everett because of his age and a serious illness. Debeers asks JC to tell Everett that he's cold.

The agent eventually finds Everett in his office, and they talk about recent events. Everett points out that Nicolette was wise to bring them together, and suggests that the conspiracy is about to start again. He asks JC to head to the Vandenberg Air Force Base and find the X-51 group of scientists, who are the only ones capable of producing a vaccine for the Grey Death in large quantities because they have their own Universal Constructor.

JC also asks about Debeers, and Everett tells him that he has no intention of ever healing the former leader, and simply wants him as a thinktank. JC goes back to Debeers and tells him this, and Debeers asks JC to [[ICannotSelfTerminate shut down his system]] so that he won't have to live with the pain anymore. JC does so and gets chewed out by Everett.

At the helipad on the roof, JC finds Jock refueling. He also finds a questionable mechanic who acts suspicious. When JC calls him out on it, the mechanic attacks him and is shot down. JC tells Jock to check his systems for any sabotage, and the pilot discovers a bomb and pulls it out.

He thanks JC, and they set out towards Vandenberg...

[[folder:Mission 13 - Vandenberg]]
Jock's helicopter lands on the roof, scaring away two soldiers who were trying to attack a scientist. She thanks JC and tells him that the facility was invaded by [=MJ12=] in a pre-emptive strike to prevent them from using the Universal Constructor. Jock radios and tells him that before he can access the area where the surviving military personnel and scientists are holed up, he will have to take out four security bots patrolling the front of the building. He also tells the agent that he has to leave for a bit to pick up TOng, who is apparently stranded after arriving in the US.

JC continues through the building and takes out multiple troops. Everett radios and says that Daedalus is being attacked by another AI, Icarus, and that JC will have to uplink a program called Milnet once he gets to the locked-down control room. Everett reasons that doing so will save Daedalus and destroy Icarus.

The bots are destroyed by JC, and he gains access to an communications room outside the base. A handful of staff tell him that to access the control room, he will have to go through the maintenance tunnels underneath the base and retrieve a key from the scientist who had it. JC does so and finds the key, encountering greasels and pockets of leaded nuclear waste on his way.

JC emerges back into the base and uses the key to access the control room. Inside, he finds... Sam Carter, who tells him that he was kicked out of UNATCO along with all of the long-running staff, and that they were all replaced with soldiers loyal to Simons. Carter tells him that he came to Vandenberg to help out and that he should go talk to the head scientist, Gary Savage.

Below, Savage greets him and says that they have a nearly-complete Universal Constructor, save for one component which his daughter is bringing back to the base. Savage asks him to uplink Milnet, which is located in an adjacent (and electricity-filled) room. When JC does so, Daedalus and Icarus unexpectedly merge into another being called Helios, and Bob Page calls to gloat that activating the Universal Constructor has fit right into his plans.

JC goes back to the control room and finds out that although the Constructor is now operational, connecting Milnet has resulted in Page using Icarus to overtake Daedalus and create a new AI. Page also appears to the group on holocomm and announces that he has kidnapped Tiffany, and orders Savage to bring him a critical part of the Constructor in return for her release.

After the communication ends, JC says not to give in, and that he will mount a rescue mission to get Tiffany back. Both Savage and Carter think he's doing the right thing, and he exits the base. Jock appears at the bottom of a hill located near the base and reveals that he has brought Tong, who has been afflicted with the Grey Death.

Tong says that he's there for personal reasons and wants a cure, and JC says that he will get the required components for the Constructor and have a cure soon.

Tong walks back to the base, while JC and Jock head towards the location where Tiffany is held...

[[folder:Mission 14 - New West Coast]]
The helicopter arrives just outside an abandoned gas station in California. With the help of a pair of homeless people, JC obtains a key and access a sewage tunnel leading to the station.

Once there, he dispatches several [=MJ12=] troops and rescues Tiffany, who reveals that she didn't get the Containment Shield schematics necessary to finish the Constructor. Jock drops her off back at Vandenberg, and he and JC continue on to the Sub Base where Tiffany was caught.

JC discovers that the base is filled with heavy security bots, [=MJ12=] snipers and troops upon his arrival. He sneaks into the upper labs and discovers several scientists who have been forced to work by [=MJ12=], and who give JC information that he would need to go to an nearby Ocean Lab to retrieve the schematics. JC continues through the base, and eventually boards a submersible that takes him to the underwater lab.

Upon arriving, JC discovers that a rogue scientist named Ridley sabotaged the lab by partially flooding it. Wild greasels are everywhere, all of the staff have been massacred and the lab's defenses are running rampant.

JC continues through the lab and an unfinished mining area to the UC repair area, where dead engineers are lying in the hallways and a spider bot patrols the area. JC eventually makes it back and retrieves the schematics from the UC chamber. Savage calls and tells him he's getting what he needs.

On his way back, Page appears on holocomm and goads JC's alleged success. He says that even if Savage and the scientists are able to synthesize a cure, he will just create a new virus, and insinuates that he is planning to launch a missile at Vandenberg. JC heads back to a nearby elevator, but Savage warns that another submersible has already docked at the base. Simons radios JC and insults him for being a "flawed prototype".

In the mining area, Simons confronts JC and says that he's going to terminate the agent himself. JC [[TheDevTeamThinksOfEverything runs past him and escapes]], and dispatches two [=MJ12=] frogmen before using the submersible to return to the Sub Base.

Once there, he meets with Savage on the base's helipad. Savage thanks him for rescuing his daughter and says that they will have the first batch of the vaccine ready by nightfall. He also gives JC the location of the Missile Silo where Page is planning to fire off a rocket that will destroy Vandenberg.

With little time left on the clock, Jock lands near the silo and tells JC to hurry. The agent finds many troops, dogs and a security bot patrolling the base, and dispatches them all while heading to an access door. Savage gives him a code to access the launch control station, and JC finds a scared scientist who was locked up by [=MJ12=] and tells him that the troops massacred the scientists and took it over recently.

JC finds the launch controls and reprograms it to hit Page's hideout, Area 51, instead. Page radios him once more to gloat and say that he is still in control of the missile, and Savage asks JC to find and kill Page's lieutenant who is guarding the missile.

Continuing through the silo, JC avoids a trap and dispatches more soldiers on his way to the lieutenant, Howard Strong. Left with no options, JC is forced to kill him. Savage congratulates him on his work and JC exits the silo.

Jock is waiting up above and says that they'll get a hero's welcome when they get back to Vandenberg. JC tells him that they're going to Area 51 instead, and that he's going after Bob Page.

After arriving on the dock, JC is immediately approached by Anna, who tells him that the NSF troops are in full retreat and have hunkered down inside the Castle Clinton kiosk. Enlisting the aid of a nearby child who was spying on the troops' activities at the dock, he learns that there is a back way into the kiosk. JC subsequently goes through the tunnels underneath the kiosk and takes out several troops, then finds the missing barrel of Ambrosia.

Back on ground level, Anna thanks him for his help and informs him that the NSF have taken hostages inside the nearby subway station. She gives him two EMP grenades to disable their electronic defenses and JC leaves. Soon after, he arrives near the station, only to find a running battle between UNATCO and NSF forces. Inside the station, JC successfully stops the terrorists and asks the hostages what happened. A woman informs him that they left those forces behind to cover their escape to Hell's Kitchen, and he comments on the pointless waste of life that has occurred.

JC takes the subway to Hell's Kitchen. He is once again met by Paul, who tells him to investigate s hostage situation at the 'Ton Hotel and talk to some of the locals to find out more information on the generator's whereabouts.

At street level, UNATCO and NSF forces are engaging in a massive firefight just outside the 'Ton Hotel. In the aftermath, JC meets with several soldiers, including one who briefs him on the situation inside the hotel. Inside, JC saves hotel owner Gilbert Renton from a NSF thug, then dispatches several others holding hostages. Gilbert thanks JC and says he hopes that they'll get things back on track. He also JC to keep a look out for his daughter, Sandra.

Back on the street, JC finds Sandra being accosted in an alleyway by a pimp, Johnny, who is trying to force her to get back to work. JC threatens and eventually kills Johnny, to Sandra's relief. She informs him of various locations throughout the area, and also gives him the password to Smuggler, a high-grade weapons dealer.

JC heads over to Smuggler's hideout and meets the paranoid dealer, who talks about how cautious he is and that friends of his have been kidnapped. When JC asks which ones, Smuggler tells him that his friend Ford Schick is being held in a Majestic 12 base in the sewers. JC can't believe it, but Smuggler gives him a key and tells him to check it out for himself.

In the sewers, JC discovers the base and finds a terrified Schick, whom he helps to escape. Near the sewer entrance, Schick tells him that he'll be alright, and that the soldiers had him injecting homeless people with the virus.

JC then heads to the Underworld Tavern, where Sandra's friend Janey expresses relief that she's safe, and a nearby pilot discusses [[{{Foreshadowing}} his work at Area 51]] when JC buys him a beer. The pilot then reveals that he works for UNATCO as Paul's pilot, and asks JC to respect his brother's experience.

After learning the location of the generator, JC heads through the Osgood & Sons building and over rooftops towards the NSF base. He dispatches several more troops, then blows up the generator. Alex informs him to return to base via a helicopter landing on the roof. Gunther meets him at the top, explaining that Paul was timid and couldn't do his job. JC goes to get on the helicopter, and finds that the pilot is the same man who spoke to in the bar. Jock, as he calls himself, flies JC back to the base.

Back at base, Alex informs JC that Paul lost his nerve, while Carter and Reyes express disdain for the amount of bloodshed that is being caused. When JC arrives at Manderley's office for the briefing, Anna is also waiting because the door is locked. JC listens as Manderley speaks with the FEMA representative, who is discussing Paul's recent actions. The rep, Walton Simons, tells Manderley to fire Paul, despite the latter's attempts to absolve his agent. Simons leaves, though not before telling JC that he will be rewarded for doing great work.

Manderley tells JC that Paul has been let go, and that the shipment of Ambrosia has been moved to a private airfield in Laguardia Airport that is owned by NSF supporter and financial backer Juan Lebedev. Manderley implores JC to find and recover the shipment, as it's their last chance before it leaves the country for good. He tells JC to start searching for leads at Battery Park, and dismisses him. Before JC leaves, Anna walks in and begins discussing an assassination assignment that she thinks JC would be perfect for...

Back outside, JC boards Jock's helicopter and they head to Battery Park.

The FEMA representative updates the other man on the status of various outbreaks of a virus and clashes between police and protestors, only for the latter to reply that it should be encouraged. The man finishes by saying that their plans are about to come to fruition, and that they will soon be seen as gods...

New York City, Liberty Island. [[NewMeat UNATCO recruit]] "JC" Denton arrives at a dock by boat and is briefed by his MissionControl, Alex Jacobson, who informs him that Northwest Secessionist Force (NSF) troops have raided the island. Soon after, JC's brother, Paul, runs up to him and welcomes him to his first day on the job. Paul explains that a shipment of a vaccine used to treat a plague called the "Gray Death" has gone missing.

He tells JC that they need to find the commander and learn where the shipment is going, and implores him to use a standard non-lethal takedown policy. He also mentiones that fellow UNATCO operative Gunther Hermann has been captured and imprisoned by the terrorists in the Statue of Liberty, and that an informant on the north dock can help him get into the statue.

After giving JC a choice of weapons to take along, Paul discusses the latter's recent graduation and expresses regret that he wasn't there, and the two brothers briefly discuss their father.

On the mainland, troops are everywhere. JC makes his way to the UNATCO base, which is being protected by soldiers. Inside, one of the soldiers, Kaplan, discusses the soldiers' current orders to stand back, because the top brass want to see how JC performs. JC heads towards the other dock, dispatching NSF troops along the way. He meets with the informant, Harley Filben, who gives him a key and asks him to promise not to kill the commander.

Inside the ground floor of the Statue, JC dispatches several more troops and releases Hermann from his confinement. Gunther expresses disdain that the other forces were told to pull back, and says he will clean out the lower level himself.

JC continues to the top of the statue, stopping to hear a conversation with two NSF grunts discussing the man who is transporting the shipment, Jojo Fine. At the top, JC finds the commander, Leo Gold, and orders him to tell him where the shipment has gone. Gold responds that the shipment has already left the island, and instead chooses to debate UNATCO's ethics with JC. Alex congratulates JC on the completion of the mission and orders him to return to base.

At the front door of UNATCO, Paul briefs JC and says that the shipment of the vaccine, Ambrosia, has already moved somewhere else. He says that they will both have to report to the chief, Joseph Manderley.

Inside the base, JC meets with several employees. Chief medical officer Jaime Reyes discusses recent events with JC and promises to fill out whatever paperwork Manderley wants from the agent. Quartermaster Sam Carter outfits JC with a stealth pistol and they briefly reminisce on the former's history. Alex talks to JC about the infolink system, and how it's only turned on during normal work hours. Gunther complains about the faulty soda machine in the cafeteria with fellow agent Anna Navarre, who expresses disdain for Paul's method of nonlethal confrontations.

In Manderley's office, Paul is concluding a briefing. JC is informed that they have a lead on where the shipment has gone, and are dispatching Paul and a team of agents to secure it. JC is tasked with finding one of the missing barrels in Battery Park, as well as taking down a generator in Hell's Kitchen that is providing power to the building where shipment is being kept.

With his goals set out, JC heads back to the police boat he used to travel to the island, and sets out for Battery Park...

The helicopter touches down on top of an abandoned building just outside the city. Jock tells JC that there's a tunnel he can use to gain access to the catacombs, and warns him to stay alert for any [=MJ12=] troops.

In the building, JC finds a cat lady who implores him to help her kill the greasels that murdered her pets. When he does so, she gives him some valuable intel on the area and the troops and thanks him profusely. JC heads through a series of tunnels and emerges at a gated-off compound staffed by a handful of troops. After dispatching them, JC explores the area and finds a mysterious voice [[{{Foreshadowing}} asking him to join a new world order]] when he searches a nearby office.

JC discovers the entrance to the catacombs and enters. Inside, he finds [=MJ12=] troops discussing the resistance's plans and JC's arrival in the area. He makes his way to a hidden vault accessed through a panel on a wall, and finds the remnants of Silhouette.

The leader, Chad, offers to help JC, but asks him to rescue two missing members that got lost and were captured by the enemy troops before he arrived. A young boy also begs him to rescue one of the hostages, who is his mother. JC continues through the catacombs, passing an abandoned vault with a squatter and [=MJ12=] defenses on the way.

JC finds the enemy bunker, kills the troops in the vicinity and escorts the two hostages back to the Silhouette bunker. The young boy and Chad both thank him profusely, and the latter gives him a key to access the sewer tunnels and make his way into the city.

With that, JC heads through the catacombs and the sewers. Tong radios to inform him that he is directly underneath the area where Nicolette was last seen, and that a curfew has been put in place for all residents. JC emerges in an area filled with patrolling [=MJ12=] troops and police officers.

As he explores the area, he comes across various civilians complaining about the curfew in the city and how it's hurting business, and several others who ask JC to help them carry out thefts to support the black market. JC finds out from Tong that Nicolette was last seen at the Club de L'enfer and heads over.

Inside the club, JC pays the cover and questions the locals, many of whom also complain about how the curfew has resulted in hardly any tourism. JC eventually finds a woman in the upper bar who claims to know Nicolette after JC reveals a trusted piece of information about Beth from Dowd.

JC walks outside to find the same woman standing by Jock's helicopter. She reveals that ''she'' is Nicolette, and wants to help JC because [=MJ12=] assassinated her mother. She tells him that they can start looking for clues to Beth's plans (and get in touch with Morgan Everett) at her childhood home, which was abandoned in the wake of Beth's death.

JC and Nicolette board the helicopter. Just as it rises off the ground, Gunther comes running around a corner to intercept but is too late...

The helicopter lands at the abandoned house, and JC and Nicolette investigate the rooms and surrounding area while she tells him about her past, relationship with Chad and her mother, and her thoughts on the situation with the Illuminati. The duo eventually discover that Beth hid a key to the old wine cellar in her bedroom, and when they investigate, they find a secret laboratory and communications satellite. Nicolette is shocked and says that her mother never revealed such a thing to her.

JC uses a nearby computer to send a message to Morgan Everett, who appears on a holocomm terminal behind him. Morgan praises JC and Nicolette, and suggests that the latter is wise just like her mother.

He offers to meet JC, but only if he does a task for him first: infiltrate a former Illuminati cathedral (never taken over by [=MJ12=] and open access to their network, which will allow him to retrieve the design schematics of the Grey Death and synthesize a vaccine.

Nicolette gives him a key to a nearby crypt which will give him passage to the cathedral. JC takes out an assault team before heading into the crypt and through another sewer passage...

JC exits the sewers a few blocks away from the cathedral. He avoids [=MJ12=] troops on his way and heads towards the cathedral, only to find it patrolled by troops and security bots.

Noting that the front door is locked, JC instead opts to use a trellis to climb up to the roof. Gunther suddenly radios JC and says that he [[ParanoiaFuel can see JC running on the roof, and is going to get him soon]]. Inside the building, JC finds several church personnel who are now working for [=MJ12=] including a chef who tells him that there is a cache of gold hidden in the basement.

JC finds the gold cache in the basement. Everett thanks him, and says that he has given Chad control of a platoon of NSF troops to recover the gold after the agent leaves. JC continues clearing out the cathedral and eventually discovers the computer room.

Suddenly, Gunther runs out from behind a pillar and confronts JC. He tells JC that he is going to kill JC for Anna's death, and attacks him with a flamethrower. JC beats him and gives Everett access to the [=MJ12=] network. The Illuminati leader thanks him and says that he will now consent to meeting in person. He tells JC to meet his associate, Toby Atanwe, at the nearby subway.

Before he leaves the room, Walton Simons appears on the holocomm. JC accuses him of sending Gunther on a literal suicide mission because Anna's death had affected him so deeply, and Simons counters that Gunther was old and expendable. He threatens JC that the next time he won't send an "old bucket of bolts" to fight JC and disappears.

As JC heads to the subway, the mysterious AI that spoke to JC in the city, Icarus, suddenly announces that he has accessed JC's systems and thanks him for being cooperative. JC meets Toby in the subway, who uses a knockout gas to prevent him from learning the way to Morgan's hideout. Once there, JC finds Alex working in a nearby lab and asks why he's in Paris. Alex tells him that Tong sent him over to keep an eye on Everett. He also says that Tong was complaining about the mahcines in his office not working before their connection was severed.

JC also finds a man in a cryogenic freezing unit in a secret room accessed through a washroom. The man tells JC that he is Lucius Debeers, the former leader of the Illuminati, and that he is kept on ice by Everett because of his age and a serious illness. Debeers asks JC to tell Everett that he's cold.

The agent eventually finds Everett in his office, and they talk about recent events. Everett points out that Nicolette was wise to bring them together, and suggests that the conspiracy is about to start again. He asks JC to head to the Vandenberg Air Force Base and find the X-51 group of scientists, who are the only ones capable of producing a vaccine for the Grey Death in large quantities because they have their own Universal Constructor.

JC also asks about Debeers, and Everett tells him that he has no intention of ever healing the former leader, and simply wants him as a thinktank. JC goes back to Debeers and tells him this, and Debeers asks JC to [[ICannotSelfTerminate shut down his system]] so that he won't have to live with the pain anymore. JC does so and gets chewed out by Everett.

At the helipad on the roof, JC finds Jock refueling. He also finds a questionable mechanic who acts suspicious. When JC calls him out on it, the mechanic attacks him and is shot down. JC tells Jock to check his systems for any sabotage, and the pilot discovers a bomb and pulls it out.

He thanks JC, and they set out towards Vandenberg...

Jock's helicopter lands on the roof, scaring away two soldiers who were trying to attack a scientist. She thanks JC and tells him that the facility was invaded by [=MJ12=] in a pre-emptive strike to prevent them from using the Universal Constructor. Jock radios and tells him that before he can access the area where the surviving military personnel and scientists are holed up, he will have to take out four security bots patrolling the front of the building. He also tells the agent that he has to leave for a bit to pick up TOng, who is apparently stranded after arriving in the US.

JC continues through the building and takes out multiple troops. Everett radios and says that Daedalus is being attacked by another AI, Icarus, and that JC will have to uplink a program called Milnet once he gets to the locked-down control room. Everett reasons that doing so will save Daedalus and destroy Icarus.

The bots are destroyed by JC, and he gains access to an communications room outside the base. A handful of staff tell him that to access the control room, he will have to go through the maintenance tunnels underneath the base and retrieve a key from the scientist who had it. JC does so and finds the key, encountering greasels and pockets of leaded nuclear waste on his way.

JC emerges back into the base and uses the key to access the control room. Inside, he finds... Sam Carter, who tells him that he was kicked out of UNATCO along with all of the long-running staff, and that they were all replaced with soldiers loyal to Simons. Carter tells him that he came to Vandenberg to help out and that he should go talk to the head scientist, Gary Savage.

Below, Savage greets him and says that they have a nearly-complete Universal Constructor, save for one component which his daughter is bringing back to the base. Savage asks him to uplink Milnet, which is located in an adjacent (and electricity-filled) room. When JC does so, Daedalus and Icarus unexpectedly merge into another being called Helios, and Bob Page calls to gloat that activating the Universal Constructor has fit right into his plans.

JC goes back to the control room and finds out that although the Constructor is now operational, connecting Milnet has resulted in Page using Icarus to overtake Daedalus and create a new AI. Page also appears to the group on holocomm and announces that he has kidnapped Tiffany, and orders Savage to bring him a critical part of the Constructor in return for her release.

After the communication ends, JC says not to give in, and that he will mount a rescue mission to get Tiffany back. Both Savage and Carter think he's doing the right thing, and he exits the base. Jock appears at the bottom of a hill located near the base and reveals that he has brought Tong, who has been afflicted with the Grey Death.

Tong says that he's there for personal reasons and wants a cure, and JC says that he will get the required components for the Constructor and have a cure soon.

Tong walks back to the base, while JC and Jock head towards the location where Tiffany is held...

The helicopter arrives just outside an abandoned gas station in California. With the help of a pair of homeless people, JC obtains a key and access a sewage tunnel leading to the station.

Once there, he dispatches several [=MJ12=] troops and rescues Tiffany, who reveals that she didn't get the Containment Shield schematics necessary to finish the Constructor. Jock drops her off back at Vandenberg, and he and JC continue on to the Sub Base where Tiffany was caught.

JC discovers that the base is filled with heavy security bots, [=MJ12=] snipers and troops upon his arrival. He sneaks into the upper labs and discovers several scientists who have been forced to work by [=MJ12=], and who give JC information that he would need to go to an nearby Ocean Lab to retrieve the schematics. JC continues through the base, and eventually boards a submersible that takes him to the underwater lab.

Upon arriving, JC discovers that a rogue scientist named Ridley sabotaged the lab by partially flooding it. Wild greasels are everywhere, all of the staff have been massacred and the lab's defenses are running rampant.

JC continues through the lab and an unfinished mining area to the UC repair area, where dead engineers are lying in the hallways and a spider bot patrols the area. JC eventually makes it back and retrieves the schematics from the UC chamber. Savage calls and tells him he's getting what he needs.

On his way back, Page appears on holocomm and goads JC's alleged success. He says that even if Savage and the scientists are able to synthesize a cure, he will just create a new virus, and insinuates that he is planning to launch a missile at Vandenberg. JC heads back to a nearby elevator, but Savage warns that another submersible has already docked at the base. Simons radios JC and insults him for being a "flawed prototype".

In the mining area, Simons confronts JC and says that he's going to terminate the agent himself. JC [[TheDevTeamThinksOfEverything runs past him and escapes]], and dispatches two [=MJ12=] frogmen before using the submersible to return to the Sub Base.

Once there, he meets with Savage on the base's helipad. Savage thanks him for rescuing his daughter and says that they will have the first batch of the vaccine ready by nightfall. He also gives JC the location of the Missile Silo where Page is planning to fire off a rocket that will destroy Vandenberg.

With little time left on the clock, Jock lands near the silo and tells JC to hurry. The agent finds many troops, dogs and a security bot patrolling the base, and dispatches them all while heading to an access door. Savage gives him a code to access the launch control station, and JC finds a scared scientist who was locked up by [=MJ12=] and tells him that the troops massacred the scientists and took it over recently.

JC finds the launch controls and reprograms it to hit Page's hideout, Area 51, instead. Page radios him once more to gloat and say that he is still in control of the missile, and Savage asks JC to find and kill Page's lieutenant who is guarding the missile.

Continuing through the silo, JC avoids a trap and dispatches more soldiers on his way to the lieutenant, Howard Strong. Left with no options, JC is forced to kill him. Savage congratulates him on his work and JC exits the silo.

Jock is waiting up above and says that they'll get a hero's welcome when they get back to Vandenberg. JC tells him that they're going to Area 51 instead, and that he's going after Bob Page.

The helicopter lifts off as the missile is fired out of the silo...

Jock lands outside Area 51, the exterior of which has been mostly destroyed by the impact of the missile. JC climbs a nearby tower to dispatch a sniper, while Tong radios in and says that he is feeling well enough to help JC as MissionControl again. Tong tells him that the goal is to destroy the base once and for all.

Exploring the surface, JC is confronted once again by Simons, who comments on their frequent meetings like they're in a hall of mirrors. JC tells him that it must make him "one ugly son of a bitch" and finally kills the FEMA director.

Inside a bombed-out hangar, the agent finds a soldier who was hiding from a group of [=MJ12=] troops and learns that there are multiple access points to get to the lower sectors of the base.

Using an elevator, JC travels down to Sector 2 and finds the base's crew module. Everett appears and congratulates him for getting in. He tells JC that even though Tong wants to destroy Area 51, he believes that there is a better way - kill Bob Page and let the Illuminati run the world like the old days.

JC continues through the sector and finds several dead scientists, [=MJ12=] troops and Men in Black. As JC waits for an elevator, Page radios him and insinuates that he is going to merge with Helios to [[AGodAmI become a god]]. He also goads JC about his (fake) parent's deaths and says that he is sending up the agent who did the job. JC confronts and beats a Man in Black and several troops, and Page once again insults him by saying that he's faster on his feet than his father was.

In Sector 3, Tong appears to JC and tells him to ignore Everett's proposal. He says that the best way to deal with the base is to destroy it and let the world regress to a "New Dark Age" so it can rebuild without the reliance of technology.

JC searches through an office and finds old emails detailing the origin of the cloning project that resulted in his and Paul's births. He is suddenly contacted by Helios, who refuses to allow him access to Sector 4 (where Page is residing) until the agent visits him.

JC heads to the Aquinas Hub, where he finds Helios in its core. The AI tells him that he doesn't want to merge with Page, but will merge with JC instead and create a new world ruled by artificial order and control. JC is confused as to why the AI would do such a thing, but it asks him to trust him, and says that it has activated various defenses in the base to help. It asks JC to deactivate several uplink locks in Sector 4 before he leaves.

Just before JC arrives at Sector 4, Paul appears on the holocomm and expresses surprise that he was able to get through. JC asks his brother what's happening, and Paul tells him that Helios has taken control over the infrastructure of Hong Kong and allowed traffic and free trade to begin again.

They have a conversation about which course of action is the best to take. Paul admits that he doesn't have an answer, but that he knows JC will do what's right and expresses hope for the future before ending the conversation.

In Sector 4, JC finds the remnants of the cloning project and several tanks with copies of Paul Denton (assigned the name of [[SequelHook Alex Denton]]), Bob Page and Walton Simons. He avoids a trap set out by Page and continues through into a walkway, where Page is attempting to turn himself into a cyber-assimilated life form in an EMP-shielded chamber.

JC tells the AI to do it, and the two entities are merged in a flash of light. Speaking in Helios' voice, JC announces that he's ready to help change the world...

With Tong's help, JC deactivates the coolant running into the antimatter tanks in Sector 4. Everett and Helios both beg him to stop and say that it's not the right course of action to take, while Page expresses disbelief that JC would blow the base with everyone - including himself - still inside. JC heads back to Sector 3 and dispatches an engineer before activiating the failsafes and triggering three ion reactors. The chain reaction causes the entire building to begin exploding, and JC starts running out. Tong radios and says that the world's infrastructure (and technology) are collapsing, and implores JC to find him in Hong Kong and help rebuild society. JC keeps running as a massive flash of light consumes the screen...

Alex tells JC that if he wants to overload Page's chamber, he will have to deactivate four "fusion reactors" located around the sector. JC heads down to the lower levels and begins switching off the reactors, while Tong and Helios both tell him he's wasting time. JC also deactivates several mini-Universal Constructors that are producing Karkians, Grays and greasels. Seeing what JC is doing, Page begs for his life and tells him not to turn off the last reactor, but the agent does so anyway. JC turns off the forcefield around Page's chamber, which overloads it and kills him. Some time later, Morgan meets with JC and they discuss how transportation and society are getting back to normal like the old days. When JC questions what they've accomplished, Morgan explains that together, they will lead humanity...

JC enters Versalife through an elevator located near the Wan chai Market. He goes up to the front desk and lies to the receptionist that he is a temp who has arrived on a work placement. The secretary directs him upstairs to the supervisor, Mr. Hundley.

As JC walks around the offices, various employees tell him to stay out of their way because they're working. JC finds Hundley and introduces himself, and bribes the supervisor to allow him access to the Level 2 Labs. He also finds a nervous and paranoid man named John Smith near the upper elevator, who asks him to kill Hundley. When JC does so, Smith tells him that he's become aware that there are strange occurrences happening down in the labs, and various employees who've gone looking there have disappeared.

In the Level 2 Labs, another supervisor arrives and tells JC that he's been cleared for access and that his actions will be monitored. JC walks out into the foyer seen in the opening cinematic, and visits a conference room where scientists are discussing the effects of the Grey Death. Using a nearby keypad, he access a ramp leading down from the foyer into the labs.

Once below, JC finds the Level 2 Labs and sees Chow and Bob Page standing behind a window discussing a plan to infect the populace with Grey Death. He also finds several homeless people being worked on, as well as aliens (nicknamed "Greys") which are stowed in secure holding cells and being experimented on.

JC retrieves the ROM encoding from the central computer, and Tong radios to tell him he's stumbled onto something bigger than they realized. JC heads back through Versalife, though not before telling John to get out of the company as soon as he can.

At Tong's hideout, he tells JC that Versalife is the one manufacturing the Grey Death via a device called the Universal Constructor. He says that they have to stop it before Page and Chow use it to infect mass numbers of people, and JC heads back to the Versalife building...

The Versalife building is crawling with policemen and augmented [=MJ12=] agents, which forces JC to use a back entrance located at a nearby underground passage using a code given by Tong.

JC emerges in Versalife's Level 3 Labs, and disables several security robots and personnel (including MIG agents) before prepping the Universal Constructor for overload. Daedalus informs him that a secondary exit will open up once he destroys the machine.

When JC arrives at the bottom floor, he is confronted by Chow, who rails at him for disrupting her plans. She rushes at him with a Dragon Tooth's Sword, but JC easily takes her down and overloads the Constructor. A massive explosion goes off and Daedalus informs him that production of the virus has ceased. JC swims out through a series of maintenance tunnels, and Tong tells him about a referebce in the virus encoding to the Illuminati.

Back at his place, Tong tells JC that the Illuminati are real and hiding. He offers to help the agent find two of them, Morgan Everett and Beth [=DuClare=], through an intermediary named Stanton Dowd. They also discuss the identity of Daedalus - Tong believes that it's either an artificial intelligence or a hacker posing as one. Jock lands his helicopter in the courtyard, and Tong tells JC to head to New York and meet Dowd. Before he leaves, JC talks with Alex about creating a cure. Reyes has also arrived and brings JC an augmentation upgrade canister from UNATCO.

The helicopter touches down on the roof of the 'Ton Hotel. Jock tells JC that the city is under martial law, and to get more information on Dowd's whereabouts at the Underworld Bar.

JC sneaks through the streets, which are crawling with troops. He visits the bar and finds Harley Filben, who reveals to him that he is an NSF spy and has been working for Paul and the rest of the group all along. He gives JC a test to prove his loyalty: kill the tabloid report Joe Greene, who is working as a mole for UNATCO. He also finds an off-duty naval officer and friend of Sandra Renton who relays to him that the base he was working at in Brooklyn was shut down suddenly by UNATCO, and gives him a contact to meet if he goes to check it out.

At the free clinic, JC finds Greene and kills him after the latter attempts to get more information about his business in the area. He heads back to Greene, who thanks him and says he will set up a meeting with Dowd at the now-bombed out Osgood & Sons building.

JC pays a visit to Smuggler before heading over. He and the arms dealer get into a discussion about JC's reasons for helping the NSF, and he tells JC to watch his back.

JC meets with Dowd at Osgood & Sons. The Illuminati lieutenant is suffering from the Grey Death, and relays that he wants the agent to destroy a superfreighter called the PRCS Wall Cloud, which is planning to disperse the virus the next day. He also tells JC to get some explosives from Smuggler, but the moment is cut short and Dowd is forced to flee while JC deals with an assault squad of [=MJ12=] troops.

JC heads back to Smuggler's, but not before receiving a message from Gunther that he knows what JC is doing and that he won't survive. Inside the hideout, JC buys some LAM's and warns Smuggler to get out of Hell's Kitchen because Gunther is planning a raid on him. Smuggler thanks him, and JC sets back out with Jock to the Brooklyn shipyard...

Jock drops JC off outside the gates of the Brooklyn Naval Shipyard. The agent heads in and meets with the contact of the officer he met at the Underworld. The soldier gives him a key to get through the front gate, and JC lies to another officer that he's been sent on behalf of Bob Page.

Inside, JC finds security bots patrolling the perimeter and members of the maintenance crew complaining about the terrible conditions at their workplace. He continues searching and eventually finds the entrance to the sub pen with the Wall Cloud.

A soldier at the front desk recognizes JC from the contact's description, and gives him some information on the sub. It is being held by [=MJ12=] troops and loyal crewmen. The soldier gives JC a key to the loading ramp, and the agent boards the ship.

On the upper levels, JC finds a message relayed from Walton Simons to Captain Zhao, stressing that he doesn't want any delays in spraying the virus. JC also finds a sample of Ambrosia and a key to the lower levels.

Below decks, JC sneaks around the ship and uses explosives to destroy several key weld points throughout the superstructure. The ship begins to buckle and shake, and Tong tells JC to escape. Once he's clear of the ship, Jock radios to inform him that Gunther executed a raid on Smuggler's hideout, but that the arms dealer wasn't found and the German agent left frustrated.

JC boards the helicopter again and they head to Dowd's hideout on the east side of New York. The helicopter touches down at a cemetary and a groundskeeper comes out to open the gate for him. Questioning to himself why someone would be out this late at night, JC [[TheDevTeamThinksOfEverything kills the groundskeeper]] and inadvertantly destroys a nearby generator.

In a nearby crypt, Dowd thanks JC for bringing him Ambrosia (a temporary cure for the symptoms) and relays some of the Illuminati's history. He tells JC that Beth [=DuClare=] is dead, and that the agent will instead have to search for her daughter, Nicolette, in Paris. He also tells JC to seek out and find the terrorist group Silhouette, who have taken refuge from [=MJ12=] in the Paris catacombs. When he asks about the gatekeeper, JC tells him he already killed him, prompting Dowd to comment on how ProperlyParanoid the agent has become.

Dowd relays some additional information about Page's past as an Illuminatus and his split from Everett before Jock radios JC and tells him to hurry up - an [=MJ12=] assault team has arrived. JC dispatches the troops and tells Jock that they're going to Paris...

JC is dropped off on the hotel's roof by Jock, who tells him that Paul is hurt and that they should both get to Battery Park if possible. He heads into the hotel and finds his brother, who is reeling from the effects of the killswitch.

When JC asks what's happening to him, Paul says that its operation and use is restricted to a select few individuals, and laments how much power the heads of UNATCO have. JC says that he's prepared to believe him, but that they both have to leave. Paul says they can't go without sending out a distress signal to warn other groups, including the French terrorist group Silhouette, about UNATCO's true motivations. He asks JC to go back to the building where the NSF generator was and use a satellite dish on the roof to transmit the signal.

On his way out, JC finds Gilbert and Sandra having an argument about her whereabouts and constant disappearances in the hotel office. Gilbert says that Jojo Fine, her pimp and an NSF commander is a punk, to her exasperation and comments that there's nothing he can do about it. Gilbert asks JC for protection, and the latter gives him his gun to protect himself.

Soon after, Jojo walks down to the lobby and tries to force Sandra to go hooking, but Gilbert threatens him. The situation escalates into a gun battle, but Gilbert kills Jojo with JC's help. A relieved Gilbert asks Sandra to stay and help out around the hotel, and he wearily accepts.

JC heads to the generator building through a recently-opened tunnel, and meets with a UNATCO agent who expresses confusion as to his purpose there. JC lies and says that he came to wrap up a few things, then continues on. Once in the building, he activates the transmitter and sends the distress signal, and Paul reports that it worked...

When JC asks what's happening to him, Paul says that its operation and use is restricted to a select few individuals, and laments how much power the heads of UNATCO have. JC says that he's prepared to believe him, but that they both have to leave. Paul says they can't go without sending out a distress signal to warn other groups, groups about UNATCO's true motivations, including the French terrorist group Silhouette, about UNATCO's true motivations.Silhouette. He asks JC to go back to the building where the NSF generator was and use a satellite dish on the roof to transmit the signal.

On his way out, out of the hotel, JC finds Gilbert and Sandra having an argument about her whereabouts and constant disappearances in the hotel office. disappearances. Gilbert says that Jojo Fine, her pimp and an NSF commander commander, is a punk, to her punk. She comments in exasperation and comments that there's nothing he can do about it. Gilbert asks JC for protection, and the latter gives him his gun to protect himself.

Soon after, Jojo walks down to the lobby and tries to force Sandra to go hooking, but Gilbert threatens him. The situation escalates into a gun battle, but Gilbert kills Jojo with JC's help. A relieved Gilbert asks Sandra to stay and help out around the hotel, and he she wearily accepts.

JC heads to the generator building through a recently-opened tunnel, and meets with a UNATCO agent guard who expresses confusion as to his purpose there. JC lies and says that he came to wrap up a few things, then continues on. Once in the building, he activates the transmitter and sends the distress signal, and Paul reports that it worked...

JC wakes up without his possessions in a fortified jail cell at an unknown location. After surveying his surroundings, a mysterious individual named "Daedalus" contacts him on the infolink and tells him that he is cutting power to the area and opening the door for him to escape.

He exits the cell and beats a nearby guard with a melee weapon, then retrieves a pistol. Daedalus informs him that he is in a secret [=MJ12=] base underneath UNATCO headquarters, that Paul is alive and in an infirmary to the south, and that at least one of the Denton brothers needs to escape alive. JC sneaks through a nearby robot maintenance bay and into the base's armory, where he retrieves his weapons and items.

Heading back where he came from, JC heads down another wing and comes to the Medical Labs, and dispatches several troops and the high-ranking Men in Black operatives on his way. He encounters several doctors sympathetic to his cause, and eventually finds Paul being studied by amazed doctors in the infirmary.

Paul tells him that he was captured as well, and that the doctors are studying the effects of the killswitch. He thanks JC for finding him, and says that he will be able to slip out on his own and get out of the city with Smuggler's help. Paul also implores JC to be mindful of the people he comes across in the UNATCO base above, because many of them are JustFollowingOrders. He finishes by telling JC to find a man named Tracer Tong when he gets to Hong Kong.

Daedalus provides an exit code for the base's door, and JC subsequently exits into Reyes' office. The doctor is shocked, and tells JC that Manderley informed the staff that he was dead. JC says that he's heading out, but indicates that Reyes can slip out afterwards and find Tong in Hong Kong as well. Reyes thanks him, and gives him an augmentation canister he was planning to surprise JC with a graduation present.

At the armory, JC meets Carter and attempts to explain what is happening, but Carter refuses to listen and simply opens the door. He tells JC to load up before he breaks out, and says that UNATCO will get things back on track eventually.

In Alex's office, JC states that he's thankful to him for helping springing him out, but Alex claims he has no idea what he's talking about. JC then asks if he's Daedalus, and Alex says he's never heard of him, but that he'll do some research and see what he can find. JC finishes by telling Alex about how to find Tracer Tong in Hong Kong, and Alex pledges to seek him out afterwards.

Upstairs, JC finds several hostile soldiers and dispatches them, and enters Manderley's office to Janice Reed's shocked bewilderment. After seeing Manderley having a video conference with Simons, JC shoots and kills him. Simons shrugs Manderley's death off and comments that it has no bearing on his plans, and states that JC only has 18 hours left on his killswitch.

Upon exiting the base, an angry Gunther radios JC and tells him that he will make him suffer for Anna's death. Jock is at the nearby helipad, and says that he was asked to fly to the base by Daedalus. JC then tells him about Tong, and Jock mentions that he knows where the compound is.

The helicopter sets off from Liberty Island...

...and promptly gets autonavigated into an [=MJ12=] base located atop the Versalife building as soon as it enters Hong Kong. Jock tells JC that they blew it, and that the helicopter's computer wrested control from him as soon as they got near the base. He asks for help getting his systems online, and JC sneaks through the nearby base to remove the weapons lock and open the hangar bay doors.

Jock fires a pair of missiles at a pair of blast doors nearby, allowing JC to escape. He tells the agent to start looking for information in the nearby Wan Chai Market, and flies away as the base's defenses go on high alert. JC navigates through the wreckage caused by the missiles and accesses the elevator.

JC exits out into the market and begins questioning some of the locals, who give him information on nearby attractions and places to visit. Jock also radios to inform him that Tong's compound is nearby, and that Paul used to visit whenever he was in town. JC subsequently finds a young boy who claims to represent the interests of the Luminous Path triad, who is harrassing a vendor for protection money, and follows him to Tong's compound.

Upon arrival at the front door of the compound, JC finds a man with a shotgun guarding a locked door. JC tries to get permission to enter, mentioning that Paul knows Tong, but the guard, Gordon Quick, won't hear any of it. He instead tells JC to find a woman named Maggie Chow, who he says is holding a nanotech sword, the Dragon's Tooth, that has caused bloodshed between the Luminous Path and Red Arrow groups.

JC subsequently heads to Tonnochi Road, where he finds a Luminous Path member who tells him not to believe Chow's lies. JC heads into the Queen's Tower building and up to Chow's penthouse, where she tells him that she is a Red Arrow member and knew Paul quite well. She claims that the Luminous Path are working in collusion with [=MJ12=], and asks him to find a datapad in the market's police station that proves it.

When JC goes and investigates the station, he finds proof... that Chow is the one who stole the Dragon's Tooth Sword and ignited the rivalry between the two triads. JC returns to Chow's apartment, only for her housekeeper to become hostile and attack him. After dispatching her, JC investigates and discovers a secret MJ12 base accessed through a nearby wall panel, and cleans out the enemies inside.

He also finds a room with the sword locked in a glass case, and is greeted by the voice of Tracer Tong, who tells him he has been listening in on his infolink. Tong tells JC to get the sword and bring it to Max Chen at the Lucky Money Club and make peace between the triads.

JC finds the club, and accesses Max Chen's office at the back of the building. Chen expresses concerns about JC's presence, but the latter tells him of Chow's deception and how he obtained the Dragon's Tooth Sword. Upon realizing that the triad was played, Chen learns from his bouncer that [=MJ12=] troops are attacking the club. Together, JC and Chen repel the assault. Chen tells him that he has called for a ceasefire, and asks JC to inform Gordon to do the same.

At Tong's compound, JC relays the news and a happy Quick allows JC to enter. JC heads through and finds Tong, who tells him that he has been watching the agent with great interest, and that Alex has also come to his compound to take refuge.

Tong deactivates JC's killswitch with a electronic machine, and tells him that the agent now owes several favors for saving his life. In a side room, JC finds Alex, who tells him that Daedalus is an artificial intelligence called Echelon IV.

In Tong's office, he tells JC that the agent owes him the first of several favors for saving his life. He says that the first thing they need to do is find the ROM encoding for the Dragon's Tooth, as it will give more understanding of the weapon's creation. He gives JC a code to the nearby elevator for the Versalife building, and JC sets out...

In the lobby of a research wing, backed by an [[RuleOfSymbolism ominous hand stretching over a hologram of the world itself]], two men are having a conversation. One informs the latter that his appointment to the Federal Emergency Management Agency (FEMA) will be finalized within the week. The FEMA representative updates the other man on the status of various outbreaks of a virus and clashes between police and protestors, only for the latter to reply that it should be encouraged. The man finishes by saying that their plans are about to come to fruition, and that they will soon be seen as gods...

New York City, Liberty Island. [[NewMeat UNATCO recruit]] "JC" Denton arrives at a dock by boat and is briefed by his MissionControl, Alex Jacobson, who informs him that Northwest Secessionist Force (NSF) troops have raided the island. Soon after, JC's brother, Paul, runs up to him and welcomes him to his first day on the job. Paul explains that a shipment of a vaccine used to treat a plague called the "Gray Death" has gone missing.

He tells JC that they need to find the commander and learn where the shipment is going, and implores him to use a standard non-lethal takedown policy. He also mentiones that fellow UNATCO operative Gunther Hermann has been captured and imprisoned by the terrorists in the Statue of Liberty, and that an informant on the north dock can help him get into the statue.

After giving JC a choice of weapons to take along, Paul discusses the latter's recent graduation and expresses regret that he wasn't there, and the two brothers briefly discuss their father.

On the mainland, troops are everywhere. JC makes his way to the UNATCO base, which is being protected by soldiers. Inside, one of the soldiers, Kaplan, discusses the soldiers' current orders to stand back, because the top brass want to see how JC performs. JC heads towards the other dock, dispatching NSF troops along the way, and meets with the informant, Harley Filben, who gives him a key and asks him to promise not to kill the commander.

Inside the ground floor of the Statue, JC dispatches several more troops and releases Hermann from his confinement. Gunther expresses disdain that the other forces were told to pull back, and says he will clean out the lower level himself.

JC continues to the top of the statue, stopping to hear a conversation with two NSF grunts discussing the man who is transporting the shipment, Jojo Fine. At the top, JC finds the commander, Leo Gold, and orders him to tell him where the shipment has gone. Gold responds that the shipment has already left the island, and instead chooses to debate UNATCO's ethics with JC. Regardless of whether he was spared or killed, Alex congratulates JC on the completion of the mission and orders him to return to base.

At the front door of UNATCO, Paul briefs JC on the end result, and says that they will both have to report to the chief, Joseph Manderley.

Inside the base, JC meets with several employees. Chief medical officer Jaime Reyes discusses recent events with JC and promises to fill out whatever paperwork Manderley wants from the agent. Quartermaster Sam Carter outfits JC with a stealth pistol and they briefly reminisce on the former's history. Alex talks to JC about the infolink system, and how it's only turned on during normal work hours. Gunther complains about the faulty soda machine in the cafeteria with fellow agent Anna Navarre, who expresses disdain for Paul's method of nonlethal confrontations.

In Manderley's office, Paul is concluding a briefing. JC is informed that they have a lead on where the shipment is gone, and are dispatching Paul and a team of agents to secure. JC is tasked with resolving an NSF hostage situation in Battery Park, as well as taking down a generator in Hell's Kitchen that is providing power to the building where shipment is being kept.

With his goals laid out, JC heads back to the police boat he used to travel to the island, and sets out for Battery Park...

[[folder:Mission 2 - Hell's Kitchen]]
After arriving on the dock, JC is immediately approached by Anna, who tells him that the NSF troops are in full retreat and have hunkered down inside the Castle Clinton kiosk. Enlisting the aid of a nearby child who was spying on the troops' activities at the dock, he learns that there is a back way into the kisok. JC subsequently goes through the tunnels underneath the kiosk and takes out several troops, then finds a missing barrel of Ambrosia.

Back on ground level, Anna thanks him for his help and informs him that there is another situation - the NSF have taken hostages inside the nearby subway station. She gives him two EMP grenades to disable their electronic defenses and JC leaves. Soon after, he arrives near the station, only to find a running battle between UNATCO and NSF forces. Inside the station, JC successfully stops the terrorists and asks the hostages what happened. A woman informs him that they left those forces behind to cover their escape to Hell's Kitchen, and he comments on the pointless waste of life that has occured.

JC takes the subway to Hell's Kitchen, where he is once again met by Paul, who tells him to investigate s hostage situation at the 'Ton Hotel and talk to some of the locals to find out more information on the generator's whereabouts.

At street level, UNATCO and NSF forces are engaging in a massive firefight just outside the 'Ton Hotel. In the aftermath, JC meets with several soldiers, including one who briefs him on the situation inside the hotel. Inside, JC saves hotel owner Gilbert Renton from a NSF thug, then dispatches several others holding hostages. Gilbert thanks JC and says he hopes that they'll get things back on track. He also JC to keep a look out for his daughter, Sandra.

Back on the street, JC finds Sandra being accosted in an alley corner by a pimp, Johnny, who is trying to force her to get back to work. JC threatens and eventually kills Johnny, to Sandra's relief. She informs him of various locations throughout the area, and also gives him the password to Smuggler, a high-grade weapons dealer.

JC heads over to Smuggler's hideout and meets the paranoid dealer, who talks about how precautious he is and that friends of his have been kidnapped. When JC asks which ones, Smuggler tells him that his friend Ford Schick is being held in a Majestic 12 base in the sewers. JC can't believe it, but Smuggler gives him a key and tells him to check it out for himself.

In the sewers, JC discovers the base and finds a terrified Schick, whom he helps to escape. Near the sewer entrance, Schick tells him that he'll be alright, and that the soldiers had him injecting homeless people with the virus.

JC then heads to the Underworld Tavern, where Sandra's friend Janey expresses relief that she's safe, and a nearby pilot discusses [[{{Foreshadowing}} his work at Area 51]] when JC buys him a beer. The pilot then reveals that works for UNATCO as Paul's pilots, and asks JC to respect his brother's experience.

After learning the location of the generator, JC heads through the Osgood & Sons building and over rooftops towards the NSF base. He dispatches several more NSF troops, then blows up the generator. Alex informs him to return to base via a helicopter landing on the roof. Gunther meets him at the top, explaining that Paul was timid and couldn't do his job. JC goes to get on the helicopter, and finds that the pilot is the same man who spoke to in the bar. Jock, as he calls himself, flies JC back to the base.

Back at base, Alex informs JC that Paul lost his nerve, while Carter and Reyes express disdain for the amount of bloodshed that is being caused. When JC arrives at Manderley's office for the briefing, Anna is also waiting because the door is locked. JC listens as Manderley speaks with the FEMA representative, who are discussing Paul's recent actions. The rep, Walton Simons, tells Manderley to fire Paul, despite the latter's attempts to absolve his agent. Simons leaves, though not before telling JC that he will be rewarded for doing great work.

Manderley tells JC that Paul has been let go, and that the shipment of Ambrosia has been moved to a private airfield in Laguardia Airport that is owned by NSF supporter and financial backer Juan Lebedev. Manderley implores JC to find and recover the shipment, as it's their last chance before it leaves the country for good. He tells JC to start searching for leads at Battery Park, and dismisses him. Before JC leaves, Anna walks in and begins discussing an assassination assignment that she thinks JC would be perfect for...

Back outside, JC board Jock's helicopter and they head to Battery Park.

[[folder:Mission 3 - Airfield]]
In Battery Park, JC meets with several of the homeless residents, who give him a password to a hideout for the "mole people", a group of homeless who live deep underground. JC also finds Harley Filben in the subway station, who gives him the code to a nearby keypad that will allow him to travel to an unused and abandoned subway station that connects to the airfield.

Once underground, JC enters the station and finds it filled with junkies, prostitutes and a street gang called the Rooks. After helping one of the denizens clear a route through some debris so that the water supply can be turned back on, JC obtains a code to the mole people hideout and exits the station through a hidden passage in one of the station's washrooms.

The mole people hideout is filled with NSF forces, but JC manages to get through them and is informed by the residents that the commander has a secret room. Entering through a hidden door activated by pushing in a brick, JC finds a scared commander who begs him to stand down. He tells JC that they have no wish to be violent, and gives him a key to access a passageway to the helipad at the other end of the hideout. Once JC leaves, the formerly-hostile NSF troops become passive and ask him not to shoot.

JC continues through the passageways, past a pair of patrol robots and into a private terminal below the airfield, where he discovers one of the missing Ambrosia barrels. He eventually finds and uses an elevator to get to ground level and exits into the airfield itself, which is swarming with bots and NSF troops.

JC makes his way past and finds the second mission barrel, then heads through the guard shack to the inner hangar. Once there, he finds... '''Paul''', who orders him to stand down, and reveals that he has been working for the NSF.

An incredulous JC asks what's going on, and Paul tells him to get on the nearby 747 plane and speak to Lebedev so that they can leave. JC expresses indignation at Paul's actions, but the latter insists that there's a good reason for it, and they debate the ethics of his actions leading to more violence.

Onboard the 747, JC finds the last barrel of Ambrosia and confronts Lebedev, who tells JC to respect UNATCO's policy of apprehending UNATCO prisoners. Suddenly, Anna bursts into the room and congratulates JC on completing the mission, then orders him to ''execute the prisoner''. With Anna warning him not to disobey orders and Lebedev promising to reveal only if Anna leaves, JC is caught at a crossroads what to do...

...[[TheDevTeamThinksOfEverything so, he shoots and kills Anna]], who explodes as a result of her nanoaugmentation technology. Lebedev asks JC who he really is, and when he doesn't answer, Lebedev tells him that [[WhamLine his parents were murdered precisely because they knew the answer to that question]]. He tells JC to go back to UNATCO and play along, and says that there is a much larger conspiracy at work.

JC exits the 747, only to find Paul gone and UNATCO troops patrolling the area. They inform him that the airfield is secured. JC finds Gunther near the helipad, and finds ignorance when asked where Anna is. JC gets back on Jock's helicopter and heads back to UNATCO.

Once back at base, Alex informs him that Manderley was listening in when JC spoke to Paul at the 747, and that it really is all over for the latter. In his office, Manderley blows up at JC and says he doesn't believe the story about Anna's death, then threatens serious reprecussions if he's in league with Paul. JC insists that he's not, and Manderley informs him that they've activated Paul's "killswitch", a device implanted in him that causes flu-like symptoms and, eventually, death within 24 hours. Manderley orders JC to head to Hong Kong and begin liaising with the local triads to find out more about what Paul was doing.

JC heads back to the helicopter, but Jock tells him that they're instead going to Hell's Kitchen, because Paul wants to meet him at the hotel. With that, JC heads back into the city...
