In Exile, despite being the villain for most of the game, the utter look of joy on Saavedro's face as he thankfully waves to the Stranger, after s/he releases the forcefield and lets him finally return home after 20 years.
Seeing the mother bird fly free to return to her chick was pretty touching, too.
