It follows an Alternate Continuity in which Homura dies fighting Walpurgis Nacht, and Madoka wishes for a world in which her friends can survive.She gets it.Now, not only are the Puella Magi (now called Veneficus Puella) and the witches more powerful; the Muggles are now fully aware of the whole system, there is internal conflict between the Incubators, and the magic system has been turned on its head. Worse when you remember that one of those "deaths" was a Mercy Kill wherein Homura was asked by Madoka to shoot her Soul Gem to prevent her turning into a witch. Imagine watching your child in pain and just begging to die, not to mention Madoka ended up turning into a witch in some timelines.
All According to Plan: Just when things are going smoothly for the heroines, the Incubators hatch a plan to manipulate Madoka and EnBey into forcing Homura to become a Veneficus Puella. The result? Madoka is incapacitated in battle, and Homura, filled to the brim with guilt for being unable to protect Madoka past and present, unleashes destructive powers beyond EnBey's control. Plus the Incubators may very well have a better source of energy to exploit.
And if Word Of Godis something to follow by, this may have been canon!Kyubey's intent all along when he had to pick a universe to drop Madoka and Homura into way back in the beginning.
Alternate Universe: Subverted and Deconstructed. Madoka and Homura still remember the old world, and they have to learn how to roll with the punches. Quickly.
And I Must Scream: Some of the Remnants, witches who manage to sort of regain human form, are perfectly aware of their situation, while being unable to think clearly enough to act.
Apocalypse How: If Homura becomes a witch, it'll be an X-3+ at least (a good chunk of the universe is destroyed), provided that she isn't stopped. Same thing could easily happen if she contracts with EnBey and Madoka dies.
Word Of God states "VP!Homura can destroy several universes if she wants to.", putting her squarely as potential X-5.
Recently, something along the lines of an X-4 seems to have happened in the original universe Madoka and Homura were from, with their alternates paying the price.
Apocalypse Maiden: Homura in the VP!-verse, Sayaka becomes one in the original PM-verse.
And Sayaka who uses Irish for the naming of her moves. Madoka uses French.
Canis Latinicus: "Magica Madoka Venificus Puella" means "Magical Madoka [evil, lit. poisonous] Magic Girl". With "magic" as a noun, this kills the grammar—making the title make exactly as little sense as the original, reflect the world as it is post-wish, and just plain sound cool.
Fridge Brilliance: There is no denying that the title is worded wrongly. However, take a moment to take a look at the order of the words, and compare it with the original title. The title of this fanfic is a Sdrawkcab Title, which makes reference to how everything in this continuity has been figuratively turned upside down!
Fridge Horror: Veneficus Puella can be translated to mean "wizard girl", or more simply "witch". In fact, the feminine form of veneficus does mean witch.
Cast Full of Gay / Everyone is Bi: Only two-three people are confirmed lesbians... but every other female with a decent appearance is either bi or lesbian (with the exception of Yoshio, but only because we don't know yet).
Word Of God puts it at 4 lesbians, 3 bisexuals, 1 straight, 1 Single-Target Sexuality (in reality a lesbian, putting that count at 5), 2 "undeveloped" (aka too young)
Cluster F-Bomb: EnBey, in very stark contrast to the rest of his kind.
Everyone, except Madoka (not counting when TorBey is influencing her) swears multiple times.
Crack Fic: One of the main characters is a swearing Incubator, the fights are ludicrous, and the number of references in every chapter is enormous. The most sane thing in the fic is the world, and even that's slightly unhinged.
Cryptic Conversation: Played with in the sense that most of the Cryptic Conversations are about what is considered common knowledge, but neither Madoka nor Homura have that knowledge. Essentially, it's an aversion of As You Know.
Notably there are a number of references to some sort of horrible incident involving Oriko. Real Life Writes the Plot is probably in play here, as most of those references were from before Oriko Magica was released (and when it was still thought Oriko was the green-haired girl on the cover, to boot!)
Determinator: Homura, who gets clubbed and beaten by lord knows how many Torbeys and keeps a perfectly straight face afterwords. Lampshaded by EnBey.
Destructive Saviour: Reconstructed. If it weren't for the Veneficus Puellae, the witches would be completely unstoppable. Despite the damage that is caused by each fight (which is mostly repaired by the witches' magic release), the Veneficus Puellae are actually thanked, and even celebrated, for their service.
Despair Event Horizon: Homura nearly crossed it, which could have lead to the destruction of Earth. Thankfully, Madoka was there to pull her back.
Even Evil Has Standards: Enbey is a jerkass to the nth degree, but he draws the line at entering girl's rooms.
Enbey:"I may be a tiny thingamabob, but there is no way in hell that I'm going to invade a little girl's home just to ask her a few questions. The thought'skind of creepy,really."
Failure Is the Only Option: EnBey knows he's racing against three things: the next Walpurgis Nacht, TorBey turning Homura into a witch, and Madoka's death. If any of these come to pass very bad things will happen. So what does he do? Contracts Homura. Which backfires. Spectacularly.
Fix Fic: Subverted. Magical Girls now have an Incubator that isn't trying to screw them over, but there are still witches around, more powerful/deadly than before, and the other Incubator makes Kyubey look nice in comparison.
In Spite of a Nail: Justified. Madoka's wish has to make sure that her friends are born in order for them to survive. Also, the world has to be at least somewhat recognizable.
Jackass Genie: TorBey. He doesn't even give any indication of his presence, acting as a voice in a person's head until they listen and make a wish...which he fulfills by instantly making them a witch.
Jerk with a Heart of Gold / Jerk With A Heart Of Jerk: EnBey can only feel negative emotions. However, they give him a sense of morality. He however does cut the swearing and goes as straight forward as he can when meeting with Junko privately in chapter 12.
Let's You And Her Fight: Invoked by EnBey by uttering this very line. Although this is a subversion, as the fight was suggested by him as a practice between Kyouko and Sayaka.
Lighter and Softer: Subverted. Things are better for the girls, but the death toll and collateral damage is horrifying, and TorBey is very unpleasant.
The fact that some of their pasts were made worse than what they already were does not help matters.
Macross Missile Massacre: Sayaka's Rianúlann!"Tracking Blade" is a magical version of this. In the same battle, Kyouko uses her own by shoving her polearms into the ground and having the blades fly off into the sky.
Meaningful Name: Well, probably. Like Puella Magi, Veneficus Puella can still be thought of as "young girl magician", or "young witch". Now consider the nature of the Mirror Universe, the fact that magical girls are powered by despair, and that Madoka and Sayaka's magical girl outfits are somewhat evocative of their witch forms...
Mercy Kill: Mami performs one on a Remnant. Madoka completely misinterprets that, showing Mami that she doesn't know plenty of things that should be common knowledge.
Witches don't comes from Grief Seeds; they come from Soul Seeds. Meanwhile, magical girls don't have Soul Gems; they have Grief Gems. In other words, magical girls are powered by despair. In fact, a person needs to have enough grief in order to contract in the first place.
Mami at one point says that despair brings hope.
Because of the above Homura is now the most powerful potential magical girl...and TorBey is interested in her.
Also, when EnBey visualizes her grief, it forms a massive form that towers over the city. Just like Krimehild Gretchen.
Sayaka's first outing as a Veneficus is a double reflection: She rescues a girl that became a witch, just as others tried and failed to do for her in the original universe.
Mami doesn't live alone, Sayaka does.
Kyouko is hunting familiars and ends up being reprimanded for it.
Multiverse: The timeline at the start, the current timeline, and well, the original Madoka and Homura from the timeline they're now in had to be sent somewhere.
EnBey refuses to go into Madoka's room, because he think it's creepy for him, a Starfish Alien, to invade a little girl's privacy.
In Episode 14/Chapter 16, EnBey says this about two magical girls: "They're calm, cool, collected, and work perfectly as a pair". He's talking about Yuuri and Airi. It's even more amusing that they're being called to Mitakihara to keep an eye on Sayaka - Canon!Yuuri and Canon!Sayaka have Counterpart Comparison, while Canon!Airi is someone who would agree with killing the people who hurt those you care about.
Oh Crap: EnBey and Kyouko's reaction to how much power Homura really is packing
The Omniscient Council of Vagueness: the last scene in each chapter makes allusions to it, but ch 12 hammers it home that there's more than just TorBey and KyuBey working together.
Really 700 Years Old: It's implied that Homura is this, when she discovers that she's been Brought Down to Normal, she casually mentions that it's the first time she's had to wear glasses in centuries".
Hold on, there. I'd also expect her to say "I haven't played Smash Bros. in centuries" afterwards.
Thought KyuBey was an unethical monstrosity that should-not-be? Meet TorBey and his[their] master, who makes the former contender for "biggest Jackass in Anime" look completely ethical in comparison, downright planning on harvesting every soul on the planet as energy by turning them directly into Witches.
Special mention goes to Homura, who despite being Brought Down to Normal, kicks just as much ass as before. She even knocks down a particularly disagreeable bus passenger while still asleep.
Up to Eleven: Compare Mami's finishers for starters.
Wham Line: In Chapter 7: "I happen to live alone". Followed by "Even I don't live alone!" The wham comes from who says them: Sayaka says the first one, the second is Mami's response.
Yuri Fan: Junko, in spades. Her own daughter is not exempt from this. To a much lesser extent Hitomi (or well, from what we've seen. She definitely tries to push Sayaka/Madoka at one point).
