Phineas and Ferb build an indestructible suit to navigate an extremely dangerous obstacle course, but after using their suit to help someone, they accidentally become a new superhero known as The Beak. Things are not all smooth sailing, however, as they have to keep their superhero identity a secret while a new villain, Khaka Peü Peü, emerges to challenge them, which strains their friendship with Isabella.

Meanwhile, Dr. Heinz Doofenshmirtz has been appointed as mayor for the day by his brother Roger (as a fall guy after Khaka wreaks havoc through the city); he tries to take advantage of his newfound power, but he struggles while trying to do his governmental duties.
