* Why did Roy even bother getting on the plane in the beginning of the movie? He apparently knew it was full of his enemies and he was apparently quite capable of getting around without it.
** He's in a hurry to get to Simon, he doesn't have the ''time'' to find another flight.
** Alternatively, it's because he saw that the computer had mysteriously changed its mind and let June on the flight. Suspicious, he got on to make sure she would be safe.
* Related to the above, the woman at the computer claims the flight to be booked, but when June actually gets on she notes that it's practically empty. With such an obvious discrepancy, wouldn't they ignore what the computer says and start giving people seats so soon before takeoff? And she's going to UsefulNotes/{{Boston}}, one of the largest cities in the U.S.A., so where are all the other people who were told no?
** On the first point: a person who is not there yet can still arrive at the last moment. The clerks could've been told a number of lies to ensure they don't start redistributing the seats — like, there are 100 [=CEOs=] coming, who would probably make it just a second before the plane leaves.
** The computer was pretty obviously manipulated to tell the gate agent that the flight was full so that Roy would be alone with the agents waiting to ambush him as the only other people on the plane. Fitz changed it at the last minute to allow June on board after observing her meeting with Roy.
* Is the CIA boss really planning to harm Roy at the end?
