The story begins by introducing us to a battle field within a dream, shared by the main characters across two worlds. Soon after that, the sky breaks open, and our hero, Taiki Kudo, is dragged into the Digital World along with [[TheRival Zenjirou Tsurugi]]. They soon meet [[CuteMonsterGirl Akari]] [[ActionGirl Hinomoto]] and her [[OfficialCouple partner]] Shoutmon, the Generals of the Xros Heart army, which was started by her father. The story then launches into a massive campaign that takes Xros Heart across the Digital World, freeing Zones from the evil [[TheEmpire Bagura Empire]] one at a time, collecting the [[DismantledMacGuffin Code Crown fragments]] as they go.

After collecting All remaining Code Crowns, Tactimon confronts Xros Heart and Blue Flare to inform then of the static-time-storms that have been chasing them throughout the story, only for one of these storms to interrupt their mock-battle and scatter them across time and space. Half of the team lands back on earth, without functioning Xros Loaders, along with new companions [[Anime/DigimonDataSquad Marcus Damon and his partner Agumon]], while the other half end up elsewhere in the Digital World, after the Bagura Empire has taken over and reformatted the Zones into Lands. In the struggle to return to the Digital World, Taiki's group restores their Xros Loaders and unlocks the ability to "Time Burst into Future Forms."

Upon returning to the Digital World, a week long battle begins to regain control of the Digital World, and, shortly there after, save the earth from the impending Bagura Invasion.

After defeating [=DarkKnightmon=], a year has passed. Now Xros Heart works to uncover the mystery of the time storms that have been haunting them since their adventure first began. They discover the identity of this villain, named Quartzmon, and seek to unravel his plans before it is too late to prevent their earth from a similar fate to that of the earth that The Watch Maker came from.

Quartzmon having succeeded in his plans to create a new "Alpha Timeline" by destroying their version of Earth, Xros Heart searches the Universe to hunt down Quartzmon wherever he and his many copies hide across TheMultiverse.

[[TimeSkip 8/14 years after]] [[TimeyWimeyBall Quartzmon's original self is defeated]], a splinter of his essence awakens the [[Series/ZyudenSentaiKyoryuger Deboss Legion]], hidden deep beneath the ice in Antarctica, to exact his revenge on those who defeated him. Kaiyumi, now working as the head of [[Anime/NeonGenesisEvangelion NERV's latest giant robot project]], ends up becoming the mentor to a team of heroes who have been chosen by her Voltasaurs to become their new Pilots. [[UnexpectedInheritance These heroes also happen to be the children of various Xros Heart Members]], plus a few inter-dimensional friends.

With nine kids now comfortable in their positions as Kyoryugers, Quartzmon throws whatever he can at them, only to find that they'll act just like Xros Heart before them and find a way to make his plans fail, usually with [[ThePowerOfRock The Power of Music]] and [[DanceBattler Dancing]]. Too bad that in doing such he ended up waking up the four Guardian Spirits of the Digital World (who had been residing within those four particular humans for all their lives) and caused his entire base to get destroyed. [[HumiliationConga To add insult to injury, Hephaestus and Taiki gave him the smack-down of his life, breaking him down from Dark Knightmon to Skull-Knightmon, and then having him be eaten alive by the guardian Machinedramon hidden underneath his base that he didn't even know was there.]] Whoops.
