1* ArcFatigue: Some chapters go on so long, and change perspective so frequently, and have so many hiatuses in-between that you completely forget what happened immediately before, during, or after the scene we're watching. Given that other characters have commented on this in story, however, it can justified as Alex's way of telling long stories.
2* BrokenBase: The strips suggesting that Lucca saving her mother from being crippled was a ''bad'' thing did not get good reactions from some. Although it's intentional, [[spoiler: the Sovereign of Sorrow using her powers to [[CerebusRetcon twist reality in a plausible but depressing direction]]]], this wouldn't be meaningfully explained for ''years'' thanks to the comic's slow update schedule and meandering story structure.
3* ContinuityLockOut: It's a fairly complex plot that touches on many, many video games and a decades-old TV show, so it easily causes this.
4* CrackPairing: Dr. Wily is apparently dating Carmen Sandiego.
5* HilariousInHindsight: In [[http://www.captainsnes.com/2005/01/23/this-only-makes-it-harder-for-those-poor-kids-in-the-sweatshops/ this comic from 2005]] it was joked that Chapter 2 would end in 2008... 2009, tops. Thanks to the comic's infamous ScheduleSlip, that's ''exactly'' when it ended.
6** Now Act II has been [[http://www.captainsnes.com/2009/11/22/success-retroactively/ retconned]] to have [[http://www.captainsnes.com/2004/01/23/act-iii-the-nexus-of-battle/ ended in 2004]]. Before the above comic was posted. Act III just ended, officially... despite the Final Fantasy VI cast, who started the whole 'Act III' gag, not having appeared yet.
7** The Body of the Sovereign has been mentioned to rest on a moon from FFIV. Sounds like a place a godlike being [[VideoGame/FinalFantasyIVTheAfterYears could be]].
8%%** In [[http://www.captainsnes.com/2001/10/04/038-friends-dont-let-friends-drink-pabst/ #38 from Oct 4, 2001]] Alex meets Princess Zelda and thinks she is God. A little more than 10 years later in the real world, the game ''Skyward Sword'' reveals that Zelda is the reincarnation of the goddess Hylia. So in a way Alex was right, Zelda is a god just not '''the God'''.
9* IKnewIt: Several comics in the FFIV universe were later proven to be canon; [[http://www.captainsnes.com/2002/06/01/131-real-ultimate-power-international-strife-senseless-beatings-and-pabst/ KluYa as the inventor of the airship]] (not stated until the DS remake) and [[http://www.captainsnes.com/2002/09/05/186-just-be-thankful-i-didnt-pick-a-bad-verse-of-that-song/ Luka/Luca's crush on Palom]] (canon in ''VideoGame/FinalFantasyIVTheAfterYears'').
10** Subverted as well, also thanks to ''The After Years''. [[spoiler:Palom's would-be LoveInterest was named Suzy in ''Captain SNES'', and then ''The After Years'' named her [[AscendedExtra Leonora]].]]
11* MemeticMutation: This strip's title, [[http://www.captainsnes.com/2012/07/04/779-memetic-mutation/ as Alex tries to remember a few memetic slogans.]]
12* {{Narm}}: King Hippo's flashback of the N-Team's final battle with Mother Brain (and the events that led to it) mimics the writing style of the WesternAnimation/{{Captain N|The Gamemaster}} show. The editors of the comic were none-too-pleased.
13* NightmareFuel: Puzzle Wizard might be a ridiculous fop, but as revealed in [[http://www.captainsnes.com/2016/03/16/872-in-the-wall/ this comic]], we find out just [[ForcedTransformation how much of a]] [[AndIMustScream monster he is]].
14** [[spoiler: Duke's scream of agony after Mother Brain drops him into the Omega Warp, killing him off [[KilledOffForReal permanently]].]] King Hippo is left a traumatized, broken husk of a man DrowningHisSorrows, even though he never cared about the victim, just because [[spoiler: [[NeverSayDie he'd never seen anyone die before]]]].
15* TearJerker: [[http://www.captainsnes.com/2011/09/16/719-melody-of-destruction/ #719]], in which the N-Team and N-Forcers watch the world of ''VideoGame/{{Crystalis}}'' be destroyed while the main characters of that world, realizing their fate, share one final embrace.
