4Shortly before the Clone Wars, Adi Gallia is educated by her master Saesee Tinn in the use of the new Delta-7 ''Aethersprite''-class starfighter, which was to become the standard starfighter used by the Jedi Order, replacing the old Delta-6 models. Once finished, she is tasked with attempting to recruit a pirate named Nym to aid the Jedi Order on a secret mission. Gallia meets with Nym's representative Reti, but as they talk, the Trade Federation interrupts and attacks them. Though they prevail, they fail to notice that their battle was observed by a spy ship and Jango Fett.

6After Reti takes her to meet Nym (who is rather miffed that he met Adi without his permission), Adi helps win Nym over to his side by helping him break his Mere Resistance comerades out of a Trade Federation prison and helping to destroy a Trade Federation sensor station that has been monitoring his movements. Now allied, Nym and Jenkins move to disrupt the Federation's operations in any way they can, but Adi and Reti discover that the Federation have been employing a new biological weapon: trihexalon.

8Cavik Toth, the leader of Sabaoth Squadron, had been tasked with developing a biological weapon for use in the upcoming war by Count Dooku, and tested its use on a number of civilian cities. The drug, nicknamed "Dragon's Breath" and shortened to "hex", was capable of disintegrating humanoids in mere seconds. Adi and Nym move to destroy all Trade Federation facilities involved in the production and use of trihexalon, and once all is said and done, they finally part ways, with Nym and his loyal men going to retake their base on Lok, and Adi moving to aid the Jedi Order as they move to [[Film/AttackOfTheClones rescue Obi-Wan Kenobi, Anakin Skywalker, and Padme Amidala]] on Geonosis.

10Nym and his men successfully retake his base, but Reti is chased off by Jango Fett, who had arrived to collect the bounty on his head, and they discover that Sabaoth Squadron had launched an assault on Geonosis themselves, intending to counter any attempt by the Republic to stop the CIS from executing their three prisoners. Adi rendezvouses with a legion of the newly-created Grand Army of the Republic and aids in an assault on the CIS facilities on Geonosis, before moving to space to counter Sabaoth Squadron's attack. With the aid of everyone Nym could send her way, Adi, Saesee Tinn, Siri Tachi, Jenkins, Nym, and the remaining Mere Resistance men are able to destroy Sabaoth Squadron once and for all, preventing the destruction of the Clone Army and destroying the last vestiges of Hex weapons completely.

12After all is said and done, Adi and Nym permanently part ways, with Adi being called to assist the Republic in the upcoming war, and Nym linking up with old friend Vana Sage to go and find Reti.

During the first mission, shortly after Reti and Galia make contact, the ''Slave I'' makes an appearance (labeled "???") before zooming off again when it sees the Trade Federation already in combat with Gallia. The ''Slave I'' shows up to chase Reti off again later in the game. In the same mission, eagle-eyed players can spot a Sabaoth Squadron spy ship spying on the battle, and it flees if attacked, foreshadowing the group's appearance later in the game.
38* FragileSpeedster: The appropriately-named ''Zoomer''. Faster than the other ships, but it's incredibly fragile.
39* FriendlySniper: Jinken's ''Freefall'' is a starfighter version of this; slow, but armed with powerful, extremely long-range blasters that can hit from across the map, only matched by the LAAT Gunship's beam cannons.

46* JackOfAllStats: Adi's eponymous starfighter. Neither faster nor slower, neither durable nor breakable compared to anyone else's ships. Though it does come with certain Force abilities to add to its arsenal of power.
47* KillSat: The Orbital Cannons. Two of these have to be destroyed during the assault on Nod Kartha, to allow the ''Kethor'' to take down the shields blocking access to the planet. Nym's forces later salvage one and mount it on Lok's moon to aid in retaking his old base.
48* LeadTheTarget: In the training mission, Saesee Tiin teaches this and other basic fighter combat principles.
49* LifeEmbellished: The "My Day At Work" unlockable short.
50* LoadsAndLoadsOfLoading: It's far from the worst offender, but expect to sit for 45 seconds when you first turn the console on, then another 45 seconds when you select your mission.
51* MacrossMissileMassacre: Nym does this with Cluster Missiles once he has them, as do the unlockable Advanced versions of the ''Freefall'' and the ''Zoomer''.
52* MadeOfExplodium: Carrying over from the first game, every enemy ship explodes with some sort of fiery inferno.
53* MightyGlacier: The LAAT Gunship. Slower than all other ships save for the ''Havoc,'' but it comes with several limited missiles, and the rechargeable mini-SPHAT lasers that can reduce many ships to scrap in only a couple of seconds. In fact, it alone can make short work of everything but the endgame capital ships, and it's the only playable ship that can reliably make a dent in those.
54* MirrorBoss: Lieutenant Bella, who serves as FinalBoss for Nym, flies in a slow but sturdy heavy bomber with laser cannons and cluster missiles to match the ''Havoc'''s own.
55* NotInMyContract: When Jango Fett shows up to collect the bounty on Reti- '''Nym:''' ''"Reti?! Reti has a BOUNTY on him?"'' -he cuts his cameo short to pursue the fleeing Toydarian, since his current employer never mentioned anything about fending off a full-scale offense.
56* OldSchoolDogfight: Attempted with the last two bosses. You can nail the first with your KillSat if you're lucky, but it's easier just to take her down normally, and in the second, you can fly around the edge of the map spamming Force Lightning from afar.
57* PaletteSwap: The Mercs in the "Jango Fett" bonus level are recycled from the first ''Starfighter'' game, all the way down to the boss, Race Kartan, being a less durable copy of ''Starfighter'''s FinalBoss.
58* TheProudElite[=/=]MegaCorp: Siri hangs a lampshade over the [[Characters/StarWarsSeparatistAlliance Separatist Alliance]] being comprised of rich bigwigs like the Commerce Guild and the [=InterGalactic=] Banking Clan. Exaggerated with the Sabaoth Squadron PMC, the vile power-hungry BigBad faction who are rich enough to buy their own mercenary ''fleet'' and whose name translates (from real-life Hebrew) to "hosts of heaven".
59* PutOnABus: Rhys Dallows, protagonist from the previous game, is never even mentioned in this game (heck, his only other appearance in the entire Star Wars Universe is a flashback inside the ''Crossbones'' comic book). Vana almost seems like she, too, has vanished, but ultimately it's averted: she shows up in Nym's final mission, before going after Reti.
60* RammingAlwaysWorks: In the level "Hammer and Anvil", the ''Kethor'' sustains crippling damage from one of the Orbital Cannons in the level's opening cutscene. Later, after you take the cannons out, Captain Orsai (after evacuating his crew) steers the doomed ship into one of the main shield generators, destroying it and opening Nod Kartha up to attack.
61* SequelEscalation: Two examples.
62** In the first game, pretty much all you did was destroy a droid factory and then participate in the Battle of Naboo. In this game, you shut down creation of a biological weapon, completely destroy all operations even remotely connected to producing it, hunt down its creators, and then prevent its use in the Battle of Geonosis.
63** In the first game, you couldn't damage landers, and there was only one capital ship in the final level. In this game, you destroy a Trade Federation lander in the first level, several over the course of the game, and you encounter and destroy several capital ships, including three in the last level alone (though it's impractical to shoot them up yourself).
64* ShoutOut:
65** Complete the right secondary and hidden objectives, and you can fly an [[VideoGame/XWing X-wing]] or [[VideoGame/TIEFighter a TIE fighter]], or even the ''Slave I'' as a teaser for the upcoming ''VideoGame/StarWarsBountyHunter''.
66** The prison that Orsai and his men are kept in is "Station 1138," another reference to Lucas' first film "THX-1138." Also noteworthy is that Trihexalon is abbreviated as THX as well.
67** Your wingmates during the battle of Geonosis includes references to much of the Expanded Universe material at the time, such as The Dark Woman, Siri Tachi, and A'Sharad Hett [[YoungFutureFamousPeople the future Darth Krayt]].

69* StuffBlowingUp: Everything blows up in a fiery inferno everywhere, be it in space, on land, or in the water.
70* UnskilledButStrong: The unlockable Saboath Fighter. It has no special weapons or any other fancy tricks, but its regular lasers deal double damage and its shields recharge twice as quickly.

The nameless band of mercenaries they hired, though cold and jeering, saw you as a WorthyOpponent. ''Jedi Starfighter'' has you fighting [[PrivateMilitaryContractor Sabaoth Squadron]], whose wartime tactics boil down to "let's drop a bunch of illegal chemical weapons on people who may or may not be able to defend themselves [[ForTheEvulz for a laugh]]."
73* VillainousBreakdown: Cavik Toth experiences this during the final level.
74* YouCantThwartStageOne: During the "Tug of War" mission, you can actually eliminate the Sabaoth Destroyer and Nym even excitedly says that [[TemptingFate they're salvage operation can't be stopped now]] after getting rid of it, only for '''another''' Sabaoth Destroyer to appear [[https://www.youtube.com/watch?v=OHwkx2Q8Rrc#t=9m41s a few moments later]], Bella even laughs after Nym's shocked dialogue concludes. And this Destroyer '''can't''' be eliminated like the previous one as this second Destroyed has PlotArmor that lets it survive with near-death hull strength and thus enforcing this trope, much to Nym's (and by extension the player's) frustration.
75* ZeroEffortBoss: You can kill [[FinalBoss Toth]] by just flying in a circle on the far side of the map and spamming Force lightning to fry him like a bug.
