* "Miss Murray, though I am a beast, do not think that I am stupid. I know that I am hideous and hateful. I am not loved, nor ever hope to be. Nor am I fool enough to think that what I feel for you is love. But in this world, alone, I do not hate you... and alone in this world, you do not hate me. I... I would be grateful if you left me now. Go quickly, woman. Go before I break your jaw."
* "Oh, it's thundering so fast... so very fast. I was right, then, about this world. Always I knew that Heaven would be the cruelest of places. Farewell, my perfect Mina."
* Regardless of what you may think [[FanDisservice concerning how pleasant it has been to look at so far]], the moment where Allan explains his reactions to seeing Mina's scars for the first time and his request to see them again is quite touching.
-->'''Allan:''' I want to see your scars. I want you to know that they are not a difficulty between us. I have my faults, Mina, but I'm a better man than that... they're part of you. Part of your body, your past, who you are... Mina, there's no part of you that is not beautiful.
* In Vol. 2, the brief moment where the young James Grey shows amazement at the ''Nautilus'' and declares he'll build his own someday, earning Nemo's encouragement. Just like in his original book, no matter how bad things get, Nemo can still appreciate wonder over science.
** While the 1950's League the adult Grey worked for might not have worked out, his invention certainly did, and ''Professor'' James Grey did indeed fulfill his dream.
* In Volume 3, Jenny Nemo refusing to use the Fire of Life like Alan and Mina had done, prefering to await the natural end of her life, hoping to be reunited with her husband, Broadarrow Jack, in the afterlife, knowing that her daughter and grandson will keep her legacy alive.
* Allan, despite plunging headfirst into heroin addiction for fifty years, and breaking down into tears at any reminder of the good old days, pulls himself together long enough to save Orlando and Mina from the Antichrist... at the cost of his own life. And the exchange that follows:
--> '''Allan:''' Mina, I love you. You read about me when you were a little girl. Th-that's who I am. I'm not this fucking mess. I'm Allan Quatermain...
--> '''Mina:''' oh no... Allan, please. Don't die. You're m- you're my hero.
* YMMV on this, but one of the references in the Travellers Almanack mentions that a colony of Deep Ones, the fishmen from ''Literature/TheShadowOverInnsmouth'', were taught to sing and dance by the captain from ''Theatre/HMSPinafore'', and have adapted human musical culture as part of their own.
* A small bit of fridge heartwarming in Volume 4, despite it being a retirement home for superheroes the only sidekick seen there is Woozy winks tending to Plastic Man. It isn't much at first but consider that most these heroes had sidekicks more competent or powerful than Woozy this would mean one of three things.
** 1)Despite being a textbook bumbling sidekick he managed to survive in world that pulled no punches.
** 2)He was fortunate enough to be put in the same home as Plastic Man.
** 3)He's there voluntarily, showing quite a bit loyalty to now suicidal man.
* The very last epilogue: Mina has a clone of Mr. Hyde made, and they go on space adventures together. The final panels are them dancing with each other. It took 120 years, but Hyde finally got some kind of happy ending.
* The final faux letters page is a multitude of {{Take That}}s towards {{Straw Fan}}s that made Alan Moore and Kevin O'Neill disillusioned enough to retire from the industry with ''The Tempest''. In spite of all that, it ends with a genuine ([[SincerityMode they even emphasize as such]]) thank you to all the readers and fans who stuck with the series even though they themselves are aware of how bloated and overflowing with obscure literary references it might have become. Not only that, but with genuine praise they call those readers the most intelligent and appreciative audience they could've asked for.

* During dinner (after Hyde does…you know what to Griffin), Nemo scolds Hyde for insulting Jekyll and even compliments the doctor's, as Nemo himself puts it “his genius” and even has no disgust when Hyde brings up his counterparts homosexual thoughts (though he was quickly distracted by the appearing blood on Hyde).

* In a blink and you’ll miss it moment, when the Fantom's men start shooting, Nemo grabs Mina and puts her behind a shelf to shield her before stepping out to fight.
* Quatermain to Sawyer, [[TearJerker moments before he dies]].
--> '''Allan Quatermain''': May this new century be yours, son, as the old one was mine.
* The Jekyll and Hyde personalities making peace to save the ship and Hyde's genuine smile at Jekyll's "Bravo, Edward! Bravo!"
* After Jekyll refuses to bring out Hyde to chase the Fantom, he is still able to help out the team as Jekyll - using his skill as a doctor to treat the wounded after the battle.
* Nemo going from threatening Jekyll and saying he does not want Hyde loose on his ship, to saving the both of them during the mission to stop the Fantom, fearlessly slashing away at the super-Hyde monster when Edward is knocked down and trying to get Henry to safety when he changes back.
* Even though it ends on a sour note, Quatermain teaching Sawyer to shoot on the Nautilus at targets, lessons Tom takes to heart and uses in the final battle to put an end to the Fantom once and for all, avenging his father figure.
* Mina approaching Sawyer when she sees he is hurt and not taking offense when he backs up, only assuring him she has had her fill of throats and has no intention of harming him.
* Skinner saving Sawyer's life despite being heavily burned in the process, which just cements he is on the side of good.
* At the end Nemo offering everyone to return to his ship with him, offering them all a place to go and call home.
