Dr. Cox coaches J.D. through his fears of doing medical procedures on living patients instead of cadavers.
5	** JD doesn't notice, but Dr. Cox almost gives him an encouraging and affectionate pat on the back after. He can't go through with it, but it's the thought that counts.

JD thinks he wasn't taking it seriously, but [[SugarWiki/MomentofAwesome Cox rants at him that he wanted JD to really think about his abilities.]] However, when he's actually speaking to the board, he singles out JD and tells them that JD is hard-working, dedicated and very caring. It was a nice reminder that Dr. Cox really does have a high opinion of JD, even back then.

16	** Elliot is having a hard time fitting in with anyone at the hospital. While things start to turn around at the end, there's two adorable scenes with Elliot and Laverne. The first has Laverne asking Elliot if everything is alright, and the second has her bringing Elliot a cup of hot cocoa because she's had such a rough time of it.
17	* After requesting that someone other than Turk do his appendectomy, but then being rushed to surgery in the middle of the night while Turk is the only one on call, JD apologizes and tells Turk that he was an idiot and if he ever needs surgery again he wants Turk to do it. The fact that you can clearly hear the choked-back tears in JD's voice when he says so clinches the scene.
18	** Which lends itself quite well to a HomoeroticSubtext-laden BrickJoke later, when it's mentioned that Turk's the only man that's ever been inside JD.
19	* Doctor Kelso deliberately sabotaging the friendship that he and Carla were developing when he realizes that it's causing problems for her with the other nurses. Probably the first of many examples of Kelso keeping the hospital running by making everyone hate him.
20	* In "My Bed Banter & Beyond", all of the hospitals' employees are required to speak to a psychologist. When asked about relationships, Cox gives a jaded view, as do JD and Elliot, whose recent relationship is shown to be falling apart. However, Carla and and Turk talk about how happy they are with each other and admit that they love each other.
21	* In ''My Occurrence'' we're introduced to Ben Sullivan for the first time, Jordan's playful little brother who is incredibly close to Dr Cox. Ben's nice, if mischievous, to everyone he meets. His relationship with Dr Cox is one of the first times we get to see Perry smiling and genuinely laughing with someone.
22	** When JD requests that the 'terrifying' haematologist Dr Bob repeats Ben's blood smear, he gently asks JD if it's because he thinks he made a mistake, or because he wishes he had made a mistake. When JD admits it's the latter, Dr. Bob agrees to redo the test for him.
23	** J.D. was so unwilling to believe that Ben has cancer that he has an ImagineSpot of ''an entire day'' of trying to find out the tests were wrong. When it ends, he gains the courage to break the news.
24	* Ben overall is pretty amazing in My Hero. The guy is not exactly a saint, but after he was announced to have acquired leukemia he suddenly vanished. Soon after they find Ben in the children's ward playing with a bunch of laughing, giggling children. You gotta admit, that's really just so sweet of him.
25	** Jordan is worried when her brother goes missing, and she enlists J.D.'s help. They find him in pediatrics. [[https://www.youtube.com/watch?v=kyGlJL14vyM Ben insists on picking them up and spinning them respectively.]] J.D. enjoys it so much he says, "Eagle", and Jordan starts smiling even as she's protesting for Ben to not do the same for her.

27	* In the Season Finale, Doctor Cox willingly agreeing to help JD with a patient with no insurance because JD's strong sense of compassion is why he took on JD as a protege and why he trusts him as a doctor and person.
28	* In "My Tuscaloosa Heart", both Elliot and JD are overwhelmingly kind and understanding when talking to JD-Number-One, a patient with fairly severe mental health issues. When JD realises that JD-Number-One is upset that they share the same name, he's the one to suggest that he (the patient) goes by JD-Number-One and that JD can be JD-Number-Two. While JD does lash out at the patient later on, he also does apologise.
29	* In "My Balancing Act" Doctor Cox stops Elliot from apologizing for not knowing the answer to a question on rounds and tells her and the rest of the interns that there's no shame in admitting, as a doctor, that you don't know the answer, so long as you put in the effort to ''find'' it.

32	* Jordan has revealed a bunch of truth-bombs, including that J.D. slept with her, in front of the cast. J.D. musters the courage to apologize to Dr. Cox and says he didn't know who Jordan was. Dr. Cox bluntly tells him off but makes it clear he knows J.D. wouldn't have betrayed him that way if he had known. The episode ends with Dr. Cox snapping J.D. out of his "Men at Work" funk" and calls him back, assuring him all is forgiven.
33	* When Dr. Cox takes a heavily pregnant Jordan back and she nearly goes into premature labor, Dr. Cox is immediately there the first chance he gets and openly shows a lot of concern for.
34	* The end of "My Nightingale" where Carla reveals that she didn't have to work, but switched shifts to help J.D., Eliot, and Turk on their first night alone in the hospital. Especially since it comes immediately after J.D. insists "we are the most underappreciated people in this place."
35	* In "My Fruit Cups", Jordan shows up pregnant and searching for help from Dr. Cox, who has just started dating a smoking hot pharmaceutical sales rep. At first it seems as though Dr. Cox chose the hot rep... until the camera zooms out and reveals that he chose to take in Jordan instead, even though she's carrying a baby that isn't his (or so he thinks!)
36	* One moment that was very powerful happened. Elaine (a patient with a faulty heart) is crashing and [[BrickJoke we go into a JD fantasy sequence of her in a stunning dress in a spotlight singing "Waiting For My Real Life To Begin". It's just an absolutely beautiful moment.]]
37	** After Elaine flatlines, Dr. Cox walks out of the room and quietly asks a stunned J.D. if he's going to be okay.
38	* During "My Sex Buddy", Elliot is just so frazzled and unable to do her job properly after being cut off financially by her [[AbusiveParent dad]] and then evicted from her apartment that he paid for. While staying with J.D. and Turk, she's sleeping with J.D. the whole time and it's not helping her at all. Turk tries to help by getting all of her patients to ask for a new doctor so Elliot has time to get her life on track and Dr. Cox ends up having to talk to Elliot and say that it's not easy to balance your personal and professional life, but it's doable and to get her life in order. He then says not to tell anyone.

In response, the child giggles and smiles, and so Jordan says that he'll be named Jack while Dr. Cox stares at him, his expression surprised as he realizes that he does care for the boy.
48	** In the same episode J.D. accidentally sees the Janitor naked and notices a melanoma on Janitor's penis. Janitor agrees to let J.D. check the lump (which is benign) and awkwardly thanks him for his concern.
49	* The Dr. Cox and Jordan subplot of the second season finale, when Cox finds out that Jordan's baby is his, Cox makes it clear that whilst he's mad at Jordan, he wants to be part of his son's life and tries to break up with Jordan, who refuses to do so since Jordan refuses to play their game of "One person walks away and the other is too stubborn to go after them" and refuses to leave him alone until he agrees to come home with her. He finally caves in and agrees.
50	** When Cox is confiding in J.D that he's scared that he'll be a terrible father to Jack, J.D. points out that Cox will be a great father since he sent J.D. and Turk home for drinking whilst on call and they deserved it. Cox and J.D. see Kelso picking on Elliot to make her cry, J.D. outright says that if Cox was Elliot's dad, he'd know what to do. 61	** After Cox's rant to JD about the birthday party, the sudden return to reality at the end and the line [[WhamLine "Where do you think we are?"]]. Cox shows genuine emotion and sadness as Jordan and JD comfort him.
62	** In the subplot, Kelso has been dodging Carla, who's seeking advice about Turk's mole, which she hates. Kelso relates to her a story about Enid's snoring and delivers the Aesop that the thing she hates so much may be what she misses when it's gone.
63	** Very minor one, but when they are at the service, JD is in the front row, a place for family and close friends. It shows that JD was relatively close to Ben and Dr. Cox.
64	** Half the usual hospital cast show up to Ben's funeral. Whether the knew Ben or not... they're there for Cox. Even Ted.
65	* Jordan's friends come to cheer her up while she's grieving, despite Dr. Cox hating them. They tell off J.D. for trying to make them leave. Jordan in the meantime knows that J.D. only did that because he's worried about Dr. Cox's feelings and calls out her ex-husband accordingly.
66	* In "My Rule of Thumb", a terminally ill patient regrets that she's going to die a virgin. Carla and Elliot try to elicit a male escort for her, which doesn't go as planned. However, when they come back, they discover that Maggie ''has'' found somebody to sleep with... [[ThrowTheDogABone Ted]], who she had a nice moment with earlier in the episode. She lovingly tells him it was worth the wait, and he seems happy and at ease for once.
67	* In another episode, Kelso goes to great lengths to treat his gardener well. Carla points out that this gardener has known Kelso for years, and doesn't seem to hate him. Cox inquires if Kelso is [[JerkWithAHeartOfGold secretly a good person off the clock]], and though Kelso tells Cox it's none of his damn business, we later see Kelso treating the gardener's whole family to ice cream.
68	* The episode 'My Fault', has Dr Cox throw a bet with Kelso to stop Harvey Corman from having a full body scan, explaining that knowing everything wrong with himself would haunt him to the end of his days and he'll be damned if he lets that happen. Considering their already rocky history at this point, it's one hell of a gesture from Cox.
69	* In "My Clean Break", the framing device of the episode is that Cox is talking to his therapist about how he's happy with his family and it's affecting (negatively) his abilities as a teacher, and the realization that he's only effective as a teacher when his pupils fear him, then closes it out saying "I'm telling you this because it's going to affect you," with the reveal that he's been talking to his infant son.

They even throw a wedding-style party attended by their co-workers to celebrate making the divorce official again.
73	* It's always great when [[HeterosexualLifePartners J.D and Turk]] have a heart-to-heart. In particular, My New Game's ending, after J.D. briefly doubts Turk after a patient dies whilst he's operating on the patient.

JD later confirms that the patient and his son did indeed make home in time for Christmas, just like he had promised. The episode ends with the main cast calling it their 'best moment in medicine'.

80	** While she's uneasy around children, Elliot takes care of Tyler while his dad is being treated. She distracts Tyler by showing him around the hospital, and even gives him money for chocolate milk, though it backfires when he runs away. And after she finds Tyler (he got scared and hid), she reassures him by telling him how she used to hide around the hospital when she got scared, and then why she stopped hiding.

A patient who was mute could only speak through a program that allowed him to type through a series of blinks on his computer. After it breaks, the Janitor makes repeated visits to the patient to talk to him all day long and keep him company. When the new computer finally arrives, the patient thanks the Janitor for being with him.
116	** Especially how the sequence is presented. For most of the episode, it looks like the Janitor is just bothering this patient who just continues to look at him with this blank, bewildered expression on his face. Only at the end, when his new computer gets in, do we learn that the patient actually liked the Janitor. What's especially heartwarming is (a) the notion that the Janitor spent the day with him and keep him company, talking to him like a real person and not like just information on a chart and (b) the Janitor doesn't hear the patient's "Thank You," but he continues on nonetheless. The Janitor does make a difference in people's lives, in his own way.
117	* In "My Lunch", J.D. is trying to get Dr. Cox to have lunch with him and throughout the episode, he runs into Jill Tracy and finds her annoying and tries to avoid her when they shop at the same grocery store. Turns out she overdosed on cocaine due to severe depression and problems in her personal life and J.D. ended up feeling really bad because he thinks he could have done something to save her. Dr. Cox finally agrees to go have lunch with him after hearing that J.D. thinks it's all his fault that Jill died and flatout tells J.D. that it's not his fault because she didn't go to the hospital and doctors who blame themselves for deaths that aren't their fault, they'll fall into a downward spiral and destroy themselves as doctors and he refuses to let it happen to J.D.

The whole scenario lets you know both that everybody likes Dr. Cox and he actually ''does'' care about J.D., actually [[OutOfCharacterMoment calling him by name]] and patting him on the shoulder to thank him. Kelso lifts Elliot's suspension for bringing the dog to the hospital in the first place, though he does remind Eliot that he thinks she's a miserable excuse for a doctor, keeping up his normal facade.
140	** Also in this episode - Elliot is upset that Kelso is being such a jerk, but then Carla makes her realize that while it's great that she got this new job, Kelso and the hospital spent years training her, only to have her leave, and did she ever even thank him? At the end of the episode, she does.

In particular, the doctor points out that J.D.'s own parents were divorced and he turned out great. Of course, Dr. Cox reneges on the deal when walking away after J.D. asks if Dr. Cox would consider him a good son, but it gives J.D. the courage he needs to return to Kim's side.

164	** When Dr. Maddox sees the Janitor has returned to work, after giving an automatic "Good morning," she asks him to walk with her. In a ReasonableAuthorityFigure, she tells him that fired means fired, and just because Dr. Kelso tolerated these behaviors from him or Jimmy the orderly doesn't mean that she will. She gets him out of the hospital as he waxes on about how this is normal for Sacred Heart, confiscates his single key, and orders him not to walk back inside. All without having to call security. Doubles as SugarWiki/AwesomeMoments that it was a BadassPacifist move.
165	* "My Cookie Pants: J.D. has been lamenting about how Denise doesn't know how to be caring and empathetic towards patients. Denise tells him she knows after telling him not to apologize for chewing her out about ordering a colonoscopy for a patient that didn't seem to need one. That's ''why'' she wants him as her mentor because she knows she is a hardass and it's not good for any doctor to be like that. J.D. kindly tells her ultimately she needs to figure out how to become more caring and doesn't need him. Every doctor has that strength.
