Joe being formed to fight against Cobra. The first miniseries starts with Cobra capturing and enslaving both Cybertronian factions to use as weapons after they arrived on Earth and a bunch of soldiers who discovered these circumstances forming G.I. Joe to fight back against Cobra and eventually turning the tide after Optimus Prime breaks free of Cobra's control and convinces the Joes to help liberate the rest of the Autobots.

In other words, as Jetfire puts it, these Autobots are just a group of "thugs with a badge". Zeta, Sentinel, Star Saber, and even Getaway are the most prominent examples of this.
21* AuthorityEqualsAsskicking: The Autobot leader isn't chosen because of physical strength, but leaders of the faction are often upgraded into stronger forms upon being promoted, such as Orion Pax to Optimus Prime and Hot Rod to Rodimus Prime.
