** The ending (which essentially wipes away the memories of the cast of the film's events) is divisive. Some are okay with it and feel it was a ForegoneConclusion given the show actively embraces StatusQuoIsGod, while others are disappointed that it prevents future storytelling possibilities, as it means Phineas and Ferb won't get to go on adventures with Perry and that [[spoiler:Phineas won't remember that Isabella kissed him]].

** Phineas' characterization in the movie proved to be divisive. Phineas is almost never upset or angry ([[Recap/PhineasAndFerbSummerBelongsToYou GET ON THE TRIKE!!]] notwithstanding); here, he's mad at Perry for half the movie's run time. It's presented as OOCIsSeriousBusiness (he believes his entire bond with his beloved pet was a lie), but to some fans, it came across as cruel, unwarranted, and thoroughly un-Phineas-like. Others though, enjoy seeing another side of Phineas and argue that he is in the right for being upset at Perry (especially given that he doesn’t understand why he hid his secret from him until the ending) and that he does eventually forgive him and become more like himself.

* FanonDiscontinuity: In fanfic-writing circles, it's not uncommon for the ending to be reversed or flat-out ignored. It isn't that people don't like it ([[BrokenBase though plenty of fans didn't]]), but that its ResetButton ending keeps them from exploring so many interesting ideas and premises.

** The 2nd dimension is rife with this. What was the 2nd dimension like before Doof-2 took over? What are the other 2nd dimension characters, such as Stacy and Jeremy like? How do the 2nd dimension counterparts readjust after Doof loses? While the sequel episode does answer some of these questions, others remain more vague.
** What if the characters never got their memories wiped out in the ending or what if they regain their memories sometime after. A particular plot fans like to explore is how would Phineas react to being [[spoiler:kissed by Isabella]].

* EnsembleDarkhorse: Of all the 2nd dimension characters, Candace-2 is the most loved. No surprise if you consider that she is a badass ActionGirl and just about everything she does is a moment of awesome.

* MemeticMutation: "Wow, if I had a nickel for every [x], I'd have two nickels, which isn't a lot, but it's weird that it happened twice." [[labelnote:Explanation]]Doofenshmirtz's remark about how he was doomed by a puppet twice is often used as a snowclone to compare two events with bizarrely specific similarities.[[/labelnote]]

* FanPreferredCutContent: There ''was'' going to be a few scenes with both original and parallel Vanessa, but they had to cut them out due to timing. You can watch said deleted scenes on the DVD. [[AuthorsSavingThrow Alleviated]] in the sequel episode, in which a major part of the episode continues off of parallel Vanessa's missing scene.

* TheyWastedAPerfectlyGoodPlot: What? No Vanessa (Original and Parallel) and/or Parallel Stacy? No Parallel Stacy is even more of one when you realize that [[spoiler:her absence is justified since Parallel Candace's "growing up" so fast probably made it so that she never met her world's Stacy, which makes the plot an even bigger waste because Original Candace and Stacy never bring that up or reflect on it.]] Though in a way, they already used that plot with Parallel Jeremy (While she ''did'' meet him, she thought of him purely as a soldier, rather than a possible friend or boyfriend like she would have had she not had to grow up so fast.) Throwing in the same thing with Stacy would have wasted time without adding much. There ''was'' going to be a few scenes with both original and parallel Vanessa, but they had to cut them out due to timing. You can watch said deleted scenes on the DVD. * WhatAnIdiot: Lampshaded in-universe. Our Doof once built an army of robots just like Doof-2, except he 1) installed self-destruct switches and 2) placed them on the bottom of their feet so no one would be able to reach them. One step later and...

* TheyWastedAPerfectlyGoodCharacter: Ferb's role is pretty downplayed, and he doesn't really respond to the fact that Perry has (to their information) betrayed him just as much as Phineas. Similarly, he doesn't do much in the final battle, showing up after everything is already done.

* UnintentionallyUnsympathetic: People are supposed to feel bad for Phineas when he's understandably angry at Perry for keeping his identity a secret, but he comes off as an [[UngratefulBastard ungrateful]] {{Jerkass}} who [[KickTheDog cruelly disowns Perry by kicking him out into the cruel, cold world]] and entering the house like nothing happened.
