He wanted to fight crime without relying on the girls all the time, so he rides an air balloon with a boxing glove and starts punching out criminals...then he starts punching out innocent citizens in the process. The girls have no choice but to stop him.

He seems genuinely concerned with protecting humanity from an AlienInvasion, a noble goal, if he wasn't willing to commit illegal, immoral, and unethical deeds towards it. He kidnapped the Turtles with the intent to dissect them. And this is ''not'' a case of FantasticRacism, as he also held Karai hostage to blackmail Shredder, threatening to her life if his demands weren't met. (The Turtles claim he disgusts them even more than Hun, which Raphael admits "isn't easy to do".)
