** I don't think so. I haven't seen any interviews or confirmation on the 'joined SHIELD' thing other than the SHIELD logo behind them. Also, "The Brotherhood were not evil unless someone was manipulating them." Not true at all. On multiple occasions they picked fights with the X-Men completely by their own (Such as attacking them over the teleporting gizmo that trapped Kurt in another universe, attacking the school to reveal mutants the world and endangering innocent people for little reason, to staging accidents gt fame and money), and when they were 'manipulated', they were acting completely under their own free will. With only some small exception, the did so without any coercion at all (the only time they were apparently manipulated was by Gambit and, possibly, that one time with Mystique when Wanda was brought in, all the other times, they were merely told to do it, and then went and gleefully did as told). "So SHIELD fitted them." SHIELD is Lawful Neural at worst, LawfulGood at best. he Brotherhood were ChaoticNeutral at best, StupidEvil at worst. SHIELD fits them as well as Jar Jar Binks would fit in a BreakoutCharacter Convention for the most beloved characters. The Runaways comparison I'll give, if I personally disagree, but then, that just doesn't fit with the idea of them joining SHIELD. The Brotherhood's similarities to the Runaways lie in their main goal being looking out for themselves (with the Runaways, they're like a family in that regard, the Brotherhood though, are a far more disfunctional one, and would gladly sell each other out in a heartbeat). If they joined SHIELD, that would mean that either A) they're trying to be more heroic, in which case, Xavier would be ''ecstatic'', or B) SHIELD suddenly became far less organized and far less morally upright (and for its faults, its only shown in Evolution as being a force of good). Basically, my point was, whether they joined SHIELD or not, they didn't look like they'd became heroes, and Xavier didn't sound pleased with the way they turned out, so it looks like either a mistake in background design or a sign that SHIELD has became a villainous group.

The Shi'ar and the Celestials would be the most likely candidates. They're never at the forefront, but their influence is still felt. For example:
* The plane crash the killed Scott and Alex's parents was caused by the Shi'ar, just like in the comics. Scott's dad is either living it up as a space pirate named "Corsair", or hidden in quarantine because of his knowledge of alien involvement in Earth.
* The technology in Apocalypse's tomb is the product of a crashed Celestial spaceship. Had the series continued past season 3, the team would have explored the technology's alien origins.
* Area 51, where some of the team was held captive at the end of season 2, is also home to some scavenged Shi'ar technology that the government has been studying since some Shi'ar crashed on Earth back in the 1960s. Bolivar Trask's Sentinels use weapons reverse-engineered from the crash sites.
* Magneto's base in Asteroid M is actually an abandoned Celestial enclave. His brainwashing machine is reverse-engineered from technology he found inside it. Ditto for the machine that keeps him young.
* Jean will discover her potential as the Phoenix (as seen in Professor X's vision of the future) when Lilandra and co. visit Earth to investigate what happened to the lost Shi'ar that went missing decades before.
