The Mark II crashed when the party met Poppo, and the Mark III was used to reach The Ruin of Frozen Light from underwater before it sprung a leak and sank. Later in the plot, Senel and the party enter [[spoiler:the Wings of Light, which sprung out from underwater after Vaclav exploited Shirley and Stella]] and you'll come across one of Poppo's subs suspended in midair on two rocks as a background fodder (you walk underneath it to progress).
