For Naoto, it's her conflict of being a girl in a male-dominated (almost male-exclusive) profession and what that says about her identity. It's especially telling for the latter, since facing her inner struggles involves [[spoiler:an underground bunker out of a SpyFiction setting, a horrifying-looking GenderBender machine and a {{Cyborg}} Naoto with JetPack and RayGun as her shadow.]]
