While the Lion is initially very hostile to the Emperor-centric religion (which extends to him and his brothers) he eventually decides that if they want to pray to someone so badly, better it be him and his father then the Chaos Gods. He'd still rather they share his atheism, mind, but he has more important things to do then force that particular issue.
