*** The Wonderbolts seemed just to be in Ponyville and willing to help during "Secret of My Excess" they were not summoned. And that the Academy was military like might have been just playing for laughs and not meant to imply that the Wonderbolts are an actual military organization. And how Rainbow Dash was even considering joint the Shadowbolts that easily if the implication was that it is a rival military organization?

* According to Celestia, if hatred and fear take hold of the Empire, dark energy is radiated throughout Equestria, and vice versa with love and hope. But so far, this supposed effect of the Empire has never been demonstrated, unless they meant by the Crystal Heart. However, every time the Crystal Heart is mentioned, it is described as a means of defense for the Empire, rather than what Celestia describes. In fact, it is stated to draw the power of positive energy from the Crystal Ponies specifically, and use this power to ward off attacks. So, what does this mean? Are Celestia and Luna confused as to how the Heart works? Celestia does mention her knowledge of the Empire being limited. Or is what we're told about how the Heart works wrong? If so, that would mean that if negative energy were to gather in the Empire, the heart would basically wreck Equestria by doing what it did to King Sombra, except against those who are good inside. But if this is the case, there would be no reason for Sombra to hide the heart away, as once he destroyed hope in the Empire, the Heart would work in his favour.

* As this was a [=CMCs=] sister (and sister figure) bonding episode, we do not even see the other half of the mane cast. They may not have that intimate bond with the [=CMCs=] that the others have, but they are all TrueCompanions and the [=CMCs=] also seem to hold them in high regard. With her behavior in the previous episode, maybe it was a good idea that Fluttershy wasn't there, but did Twilight and Pinkie really have better things to do?

** Not really because learning doesn't seem to be a prerequisite to earning your cutie mark. Lets look at the very few that we can concretely pinpoint when they got them. The Mane 6 all got them more or less directly from Rainbow Dash's Sonic Rainboom. Twilight had been enrolled in what appears to be a prestigious magic school prior. Rainbow Dash was already racing, Fluttershy was saved by Butterflies. Pinkie Pie was rolling a rock and suddenly discovered that she was a party animal, Rarity was staring at a ROCK and quite upset about it and Apple Jack has been quoted saying she was born to run Sweet Apple Acres and to date nothing has arrived to make us doubt that. We also know that Cheese Sandwich got his cute mark seeing how happy Pinkie Pie made others with her parties. Now while it's heavily implied that the CMCs are trying to hard we don't have any hard evidence that suggests that your Cutie Mark really has to do with being yourself so much as someday you're just going to get it. It'll strike you and you'll know. Pinkie was specifically NOT being herself and unless being in mortal danger was being yourself neither was Fluttershy. We also know, because of the teasing, that the CMC are all past the point when they should have had them and that happened prior to them exploring. Which shouldn't hurt the process anymore than taking a wide variety classes in college would prevent you from becoming whatever you eventually become.

******* Desperation or amusement, the bottom line is that they saw that things were too peaceful to suit their own needs and deliberately used magical mind control to sow chaos for their own benefit at the cost of Ponyville. I'd argue that Twilight is actually doing worse than Discord in that scenario because Discord is naturally a chaotic.. whatever he is, and learning to be civilized is part of his (very slow) growth as a character. Twilight, on the other hand, throws away everything she's ever taught in the space of a single afternoon. If a grad student deliberately caused a public riot just so she wouldn't have to take an exam she didn't thinks she'd pass, we'd call it ''terrorism''. Just saying.

******* That's not actually relevant to the issue at hand. She's never had a problem fighting evil, it's when she's at personal risk of academic/professional failure that she loses her head, and she's never gotten over it.

******* She already had that in Cadance, though, and Cadance has the same issue: unicorn horn, pegasus wings, exceptionally beautiful, but nothing to connect her to Earth Ponies. Neither does Twilight, post-transformation she definitely gets taller and leaner and she was a unicorn to begin with, so she was always part of the... well, nobility isn't the right word, but she has all the earmarks of what passes for aristocracy in Equestria anyway. Also it's hard to point to celebrity being a real drawback in this universe because being put on a pedestal means they never have to worry about public opinion or being judged for making the wrong decision. Celestia is free to sabotage her own parties, Cadance's biggest contribution to a major diplomatic event is getting her hair done, and Twilight is free to get all the rest she needs because Spike is there to handle everything (and then get blamed for following orders later). The Mane Six end up doing all the real work, which would point to Twilight actually having a real drawback to her status, except that's the way she wants it, she quite particularly throws aside her obligations to Equestria's infrastructure to go off adventuring because, as the Chosen One, the Elements of Harmony are meaningless without her.

*** That's not really possible. If it altered their destiny, their past, and who they were as ponies, they wouldn't be bad at their new talents. "It's what my Cutie Mark is ''telling me''" definitely implies it's their own perception of what their Cutie Mark now means that's causing the problem, and we know from plenty of other episodes that ponies that try to do anything contrary to their true destiny are ridiculous failures at whatever the wrong thing is.

*** I doubt the vault was warded enough to stop someone like Discord. We don't even know if the vault was warded at all outside of needing magic to '''open'''. It's less that she made the Elements magic-proof, and more that she made them Discord-proof.
