Following Junko's self-execution, fifteen of its members are now called the "Remnants of Despair", attempting to finish what Junko started until the events of the Killing School Trip. [[spoiler:At the end of the game, five of the Remnants thwarted AI Junko's plan to fill the world with countless copies of herself, escaped to the real world, and stayed behind in Jabberwock Island to restore the rest of their friends back to normal.]]

A stuffed rabbit that claims to be the class teacher of the students. She is responsible for the "class trip" and plans to cultivate hope within the students by encouraging them to befriend each other. Unfortunately, after Monokuma hijacks the island she is mutilated into his "little sister" Monomi and becomes his personal ChewToy. Though she appears to take the side of the students, she is rather ineffectual at stopping Monokuma from imposing his murderous games upon them all. In reality, Monomi is an AI developed by Chihiro Fujisaki as an observer to the New World Program, making her Chiaki's "sister". In Chapter 5, she attempts to rebel against Monokuma, which only leads to her being executed alongside Chiaki.

The true mastermind behind Monokuma, whose identity is revealed in the final chapter of the game. This version of Junko is an AI which was brought into the New World simulation by Izuru Kamukura. Her goal is to download herself into the minds of the "executed" students, which would essentially clone herself. She would then go on to seize the technology from the Future Foundation, with the intent of turning ''the entire world into copies of herself''. However, she is defeated when the surviving students refuse to "graduate" and allow her to possess their classmates, instead choosing to accept their grim pasts and resolving to create their own future. Usami then appears and destroys AI Junko, freeing the world from her influence.

* BadBoss: While she may not be their true boss she happily tries to [[BreakTheCutie break all five surviving members of the real Junko's Ultimate Despair]] into a HeroicBSOD and nearly into a DespairEventHorizon. Serious or not, she's not above sexually harassing all of them and her plan was to pull a GrandTheftMe on all the Ultimate Despair members who were killed off in the New World Program with the goal of eventually possessing them all.

Still deep in despair but sharp enough to see the consequences, he made an AI of Junko Enoshima and inserted it into the New World Program. It's heavily implied that he set Junko up to fail from his comment about how he'd ''use her as she used him''.

One of the members of the Future Foundation. Alter Ego is an ArtificialIntelligence developed by Ultimate Programmer Chihiro Fujisaki (before his death during the second "School Life of Mutual Killing") and is currently the administrator of the New World program, which was compromised by the AI Junko virus. Powerless to help the students directly, Alter Ego works tirelessly to prevent the collapse of the system and restrain the growth of the Junko virus as best he can.

** PlayedWith, in that he wasn't the ultimate catalyst and mastermind; that was, is, and remains Junko. Resulting in an odd situation where the BigBad is behind the BiggerBad who empowers the first BigBad.

* BlushSticker: Unlike Monokuma, she has them all the time. This adds to her cutesy appearance.
